RESUMO

The common dolphin (Delphinus delphis) is widely distributed worldwide and well adapted to various habitats. Animal genomes store clues about their pasts, and can reveal the genes underlying their evolutionary success. Here, we report the first high-quality chromosome-level genome of D. delphis. The assembled genome size was 2.56 Gb with a contig N50 of 63.85 Mb. Phylogenetically, D. delphis was close to Tursiops truncatus and T. aduncus. The genome of D. delphis exhibited 428 expanded and 1,885 contracted gene families, and 120 genes were identified as positively selected. The expansion of the HSP70 gene family suggested that D. delphis has a powerful system for buffering stress, which might be associated with its broad adaptability, longevity, and detoxification capacity. The expanded IFN-α and IFN-ω gene families, as well as the positively selected genes encoding tripartite motif-containing protein 25, peptidyl-prolyl cis-trans isomerase NIMA-interacting 1, and p38 MAP kinase, were all involved in pathways for antiviral, anti-inflammatory, and antineoplastic mechanisms. The genome data also revealed dramatic fluctuations in the effective population size during the Pleistocene. Overall, the high-quality genome assembly and annotation represent significant molecular resources for ecological and evolutionary studies of Delphinus and help support their sustainable treatment and conservation.

There is a growing concern about the presence of pharmaceuticals on the aquatic environment, while the marine environment has been much less investigated than in freshwater. Marine mammals are suitable sentinel species of the marine environment because they often feed at high trophic levels, have unique fat stores and long lifespan. Some small delphinids in particular serve as excellent sentinel species for contamination in the marine environment worldwide. To the best of our knowledge, no pharmaceuticals have been detected or reported in dolphins so far. In the present study, muscle, liver and blubber samples from three common dolphins (Delphinus delphis) and seven striped dolphins (Stenella coeruleoalba) stranded along the Basque Coast (northern Spain) were collected. A total of 95 pharmaceuticals based on detectability and predicted ability to bioaccumulate in fish were included in the liquid chromatography tandem mass spectrometry (LC-MS/MS) analysis. At least one pharmaceutical was found in 70 % of the individuals. Only three of the 95 monitored pharmaceuticals were detected in dolphin's tissues. Very low concentrations (<1 ng/g) of orphenadrine and pizotifen were found in liver and promethazine in blubber. Herein, the gap in the knowledge regarding the study organisms and marine environments with respect to pharmaceutical pollution, which demands further research to understand if pharmaceuticals are a threat for these apex predators, is highlighted and discussed.

Marine pollution is considered a current driver of change in the oceans and despite the urgency to develop more studies, there is limited information in the southern hemisphere. This study aimed to analyze the levels and profiles of natural (MeO-PBDEs) and anthropogenic (BFRs: PBDEs, HBB, PBEB) organic brominated compounds in adipose tissue of two species of dolphins with different distribution and trophic requirements from the Southwestern Atlantic Ocean; the short-beaked common dolphin (Delphinus delphis) and the Fraser's dolphin (Lagenodelphis hosei). In addition, we aim to investigate maternal transfer and biological pattern relationship (sex, age, sexual maturity) in short-beaked common dolphin bioaccumulation. The levels of both groups of contaminants were in the same order of magnitude as those reported for other marine mammals on both a regional and global scale. BFRs profiles were dominated by BDE 28 and BDE 47 in short-beaked common dolphin and Fraser's dolphin, respectively, whereas 2-MeO-BDE 68 was the most abundant natural compound in both species. Evidence of maternal transfer, temporary increase in BDE 154 levels and no influence of sex, age, or sexual maturity on brominated compound concentration was observed in short-beaked common dolphin. This study fills a gap in the knowledge of the Southwestern Atlantic Ocean providing new information on emerging organic pollutants bioavailability for dolphins and, therefore, for the different trophic webs. In addition, it serves as a baseline for further contamination assessments.

Odontocetes are difficult to study in the wild, making tagging and remote tracking a valuable practice. However, evaluations of host responses at tagging sites have been primarily limited to visual observations in the field. Here we explore the macro- and microscopic pathology of dorsal fin tag attachments in 13 stranded and released short-beaked common dolphins Delphinus delphis from Cape Cod, MA that later re-stranded and died or were euthanized 1-28 d post-tagging. Tags were attached to stranded dolphins' dorsal fins using 2 methods: core biopsy or piercing. Grossly, the piercing method resulted in epidermal compression into the dermis. One tag site had a necrotic border 28 d after application. Grossly, the biopsy method resulted in minimal to no tissue reaction. Two tag sites had granulation tissue accumulation 4 and 12 d after tagging. Histopathologic findings for all tag types and animals consisted of focal epithelial loss, dermal edema, perivascular edema, inflammation and hyperplasia, and inter- and extracellular edema in the adjacent epidermis. Minor expected pathological changes given the procedure were also observed: superficial epidermal necrosis in 3 cases, and superficial bacterial colonization in 2 cases. There was no evidence of sepsis and tagging was not related to cause of re-stranding or death in any case. These gross and histopathologic findings support previous observational conclusions in small delphinids that with appropriate sterile technique, the impacts of single pin dorsal fin tagging on the animal can be minimal and localized. Of the 2 methods, core biopsy may be a better tagging method.

Mortality of dolphins in fishing operations is often under-estimated, as shown by studies of beach-washed carcasses. Linking evidence obtained during necropsies with fishing method is fundamental to understanding the extent of mortality and the manner in which animals die. The South Australian Sardine Fishery (SASF) has operated a purse-seine industry since 1991. This study characterised injuries, pathological changes and life history of 49 dead dolphins collected from SASF during 2006-2019. Histology examination was conducted on 25 animals. Neonates, calves and juveniles accounted for 63% of the sample. Of mature females (n = 14), 11 were pregnant or lactating, with cryptic mortality estimated to be 20% of dolphins studied. Body condition was robust in 48 dolphins. Net marks were seen on 82%, mostly on the head, trunk and peduncle. Broken/missing teeth were noted in 63%. All dolphins had subdermal haemorrhage (moderate to severe in 96%), particularly around the head. Deep haemorrhage was common, including around occipital and flipper condyles, and organs. Copious fluid was present in the thoracic (pleural) and abdominal (ascites) cavities of half of the dolphins. Within the lungs, watery fluid and froth were observed in 100 and 39%, respectively. Recent bone fractures were documented in 43% of dolphins, mostly associated with haemorrhage. Severe blunt trauma appeared to be the primary cause of death, and 10 dolphins also had other significant pathologies. Visceral organ congestion and mild cardiomyopathy were observed. Stomachs contained prey remains in 75% of cases. The results of this study may help identify unreported purse-seine mortalities washed up in South Australia and elsewhere.

Pneumothorax, the accumulation of air in the pleural cavity, occurs when air enters the pleural space by the pleuro-cutaneous, pleuro-pulmonary, or pleuro-oesophageal-mediastinal route. Tension pneumothorax is an infrequent and severe form of pneumothorax where a positive pressure in the pleural space is built up during at least part of the respiratory cycle, with compression of both lungs and mediastinal vessels, and, if unilateral, with midline deviation towards the unaffected hemithorax. We describe 9 cases of tension pneumothorax in 3 species of small cetaceans (striped dolphin Stenella coeruleoalba, common dolphin Delphinus delphis, and common bottlenose dolphin Tursiops truncatus) from the western Mediterranean coast of Spain, and one case from a dolphinarium. Computed tomography (CT) imaging performed in 2 carcasses before necropsy showed lung compression, midline deviation, and pressure on the diaphragm, which was caudally displaced. Tension pneumothorax was recognized at necropsy by the presence of pressurized air in one of the hemithoraces. Seven of the pneumothorax cases were spontaneous (2 primary and 5 secondary to previous lung pathology). In the other 2 dolphins, the pneumothorax was traumatic, due to oesophageal-pleural perforation or rib fractures. We hypothesize that pneumothorax in dolphins is predominantly tensional because of their specific anatomical and physiological adaptations to marine life and the obligate exposure to extreme pressure changes as diving mammals.

Long-beaked common dolphin (Delphinus delphis bairdii) distribution is limited to the Eastern North Pacific Ocean. Its whistle repertoire is poorly investigated, with no studies in the Gulf of California. The aim of the present study is to characterize the whistles of this species and compare their parameters with different populations. Acoustic monitoring was conducted in La Paz Bay, Gulf of California. Recordings were inspected in spectrogram view in Raven Pro, selecting good quality whistles (n = 270). In the software Luscinia, contours were manually traced to obtain whistle frequencies and duration. Number of steps, inflection points and contour type were visually determined. We calculated the descriptive statistics of the selected whistle parameters and we compared the results with a dolphins population from the Eastern Pacific Ocean. Permutational multivariate analysis of variance (PERMANOVA) was performed to test the intraspecific variation of the whistle parameters among groups. In the present study the mean values (±SD) of the whistle parameters were: maximum frequency = 14.13 ± 3.71 kHz, minimum frequency = 8.44 ± 2.58 kHz and duration = 0.44 ± 0.31 s. Whistles with the upsweep contour were the most common ones (34.44%). The coefficient of variation (CV) values for modulation parameters were high (>100%), in accordance with other studies on dolphins. Whistle parameters showed significant differences among groups. Finally, ending and maximum frequencies, duration and inflection points of the whistles recorded in the present study were lower compared with the parameters of the long-beaked common dolphins from the Eastern Pacific Ocean. This study provides the first whistle characterization of long-beaked common dolphin from the Gulf of California and it will help future passive acoustic monitoring applications in the study area.

There is a need to understand the links between metals and nutrition for apex marine predators, which may be subject to different ecotoxicological effects at different life stages. We combined stomach content analyses (SCA), prey composition analysis (PCA), the Multidimensional Niche Framework (MNNF) with Bayesian multivariate ellipses, trace metal analysis and nicheROVER to investigate nutrition and trace metals across sex, age, and sexual maturity status in common dolphins (Delphinus delphis) from New Zealand. A broader prey composition niche breadth (SEAc) was estimated for immature compared to mature conspecifics, showing a higher degree of prey and nutrient generalism driven by protein (P) intake. Cd and Zn niche similarities suggests these metals were incorporated through similar prey in both immature and mature dolphins, whereas Hg and Se niche divergence indicates uptake occurred via different prey. Our multidisciplinary assessment demonstrated how nutrients and metal interactions differ in common dolphins depending upon sexual maturity. This approach has relevance when considering how marine pollution, environmental fluctuations and climate change may affect nutritional and trace metal interactions during different reproductive stages within marine predators.

Mussels of order Unionida are a group of strictly freshwater bivalves with nearly 1,000 described species widely dispersed across world freshwater ecosystems. They are highly threatened showing the highest record of extinction events within faunal taxa. Conservation is particularly concerning in species occurring in the Mediterranean biodiversity hotspot that are exposed to multiple anthropogenic threats, possibly acting in synergy. That is the case of the dolphin freshwater mussel Unio delphinus Spengler, 1793, endemic to the western Iberian Peninsula with recently strong population declines. To date, only four genome assemblies are available for the order Unionida and only one European species. We present the first genome assembly of Unio delphinus. We used the PacBio HiFi to generate a highly contiguous genome assembly. The assembly is 2.5 Gb long, possessing 1254 contigs with a contig N50 length of 10 Mbp. This is the most contiguous freshwater mussel genome assembly to date and is an essential resource for investigating the species' biology and evolutionary history that ultimately will help to support conservation strategies.

In September 2020, a male common dolphin (Delphinus delphis) was found dead on a beach near Bat-Yam, Israel. A small, raised, well circumscribed penile lesion (i.e., mass) was identified and removed for histology and molecular characterizations. By histology, the penile mass presented focal keratinization of the squamous epithelium and a mild ballooning of acanthocytes in lower epithelium levels, as well as features compatible with viral plaques, and tested positive for a gammaherpesvirus through molecular characterization analyses. Tissue samples from the lungs, liver, and spleen, however, tested negative for herpesvirus infection. The gammaherpesvirus detected herein is similar to other isolates found in several areas worldwide in different cetacean species. This is the first reported case of gammaherpesvirus infection in dolphins from the eastern Mediterranean Sea, indicative of the need for long-term assessments to create viral infections databases in cetaceans, especially in a climate change context, which is likely to intensify infectious disease outbreaks in marine mammals in the future.

Animal vocalizations have nonlinear characteristics responsible for features such as subharmonics, frequency jumps, biphonation, and deterministic chaos. This study describes the whistle repertoire of a short-beaked common dolphin (Delphinus delphis) group at Brazilian coast and quantifies the nonlinear features of these whistles. Dolphins were recorded for a total of 67 min around Cabo Frio, Brazil. We identify 10 basic categories of whistle, with 75 different types, classified according to their contour shape. Most (45) of these 75 types had not been reported previously for the species. The duration of the whistles ranged from 0.04 to 3.67 s, with frequencies of 3.05-29.75 kHz. Overall, the whistle repertoire presented here has one of the widest frequency ranges and greatest level of frequency modulation recorded in any study of D. delphis. All the nonlinear features sought during the study were confirmed, with at least one feature occurring in 38.4% of the whistles. The frequency jump was the most common feature (29.75% of the whistles) and the nonlinear time series analyses confirmed the deterministic chaos in the chaotic-like segments. These results indicate that nonlinearities are a relevant characteristic of these whistles, and that are important in acoustic communication.

We investigated elemental concentrations in muscle tissue of three species of dolphins incidentally bycaught off the KwaZulu-Natal coastline, South Africa. Thirty-six major, minor and trace elements were analysed in Indian Ocean humpback dolphin Sousa plumbea (n = 36), Indo-Pacific bottlenose dolphin Tursiops aduncus (n = 32) and the Common dolphin Delphinus delphis (n = 8). Significant differences in concentration between the three species were observed for 11 elements (cadmium, iron, manganese, sodium, platinum, antimony, selenium, strontium, uranium, vanadium and zinc). Mercury concentrations (maximum 29 mg/kg dry mass) were generally higher than those reported for coastal dolphin species found elsewhere. Our results reflect a combination of species differences in habitat, feeding ecology, age, and possibly species physiology and exposure to pollution levels. This study confirms the high organic pollutant concentrations documented previously for these species from the same location, and provides a well-founded case for the need to reduce pollutant sources.

Microplastics (MPs) are found in every ocean and are frequently ingested by marine animals. This study analyzed MPs in the stomachs and intestines of 12 large marine animals comprising one fin whale (Balaenoptera physalus), seven finless porpoises (Neophocaena asiaeorientalis), two loggerhead turtles (Caretta caretta), one Indo-Pacific bottlenose dolphin (Tursiops aduncus), and one common dolphin (Delphinus delphis) that were stranded off the Republic of Korea between 2019 and 2021. MPs were detected with a mean abundance of 3.42 ± 3.2 items/g and were predominantly of transparent-white, fragment-shaped polypropylene smaller than 200 µm. The abundance of MPs found did not correlate with the biological information (maturity, body length) of the finless porpoises and there were no significant differences in the abundance of MPs between the stomachs and intestines. These results cannot accurately assess the impact of MPs on large marine animals, so further studies are necessary to understand how MPs can potentially affect them.

Delphinus delphis Linnaeus 1758 is considered an endangered species in the Mediterranean. The species is resident in the Bay of Algeciras - Gibraltar (southern Spain; waters partially shared with Gibraltar, UK). This area is subject to strong anthropogenic pressure, but with an input of renewed waters in its central area. During three consecutive years (March 2017-March 2020), sightings were observed concentrated along the submarine canyon that runs north to south across the bay, forming a "specular S″ with a maximum depth of 460 m. The pods of Dd showed a continuous or semi-continuous spatial distribution along the vertical axis of the submarine canyon, where they feed, mate, breed and rear calves in a well-defined area that constitutes a critical habitat. This area has been cartographically delimited, choosing the area of maximum dolphin frequency as highly vulnerable due to the possibility of collisions with small vessels (<15 m) and interactions with sport fishing activities (popping, ballooning, trolling) which constitute the main threat counting the derived impacts from noise pollution. Spatio-temporal mapping has been developed to visualize the overlapping between the dolphin groups and small vessels. Mapping analysis has shown that an international Spanish-British micro-sanctuary urgently needs to be established in order to create a protected area specifically for the common dolphins, and for other species which inhabit/use the waters between Spain and Gibraltar. Coordinates and a delimited surface area have been proposed in this paper.

Movement is a key factor in the survival and reproduction of most organisms with important links to bioenergetics and population dynamics. Animals use movement strategies that minimize the costs of locating resources, maximizing energy gains. Effectiveness of these strategies depends on the spatial distribution, variability and predictability of resources. The study of fine-scale movement of small cetaceans in the pelagic domain is limited, in part because of the logistical difficulties associated with tagging and tracking them. Here we describe and model the fine-scale movement patterns of two pelagic dolphin species using georeferenced movement and behavioral data obtained by tracking dolphin groups on board small vessels. Movement patterns differed by species, group sizes and seasons. Dusky dolphin groups moved shorter distances when feeding and longer distances when traveling whereas the common dolphin did the same only when they moved in large groups. In summer, both dolphins cover longer distances in a more linear path, while in winter the movement is more erratic and moving shorter distances. Both species of dolphins prey on small pelagic fishes, which are patchily distributed and show seasonal variability in school sizes and distribution. However, dusky dolphins rely on anchovy to a larger extent than common dolphins. In Nuevo Gulf, anchovy shoals are smaller and separated by shorter distances in winter and dusky dolphins´ movement pattern is consistent with this. Dusky and common dolphins are impacted by tourism and fisheries. Further modelling of movement could be inform spatial based management tools.

In the presence of vessels, dolphins have been found to change their habitat, behavior, group composition and whistle repertoire. The modification of the whistle parameters is generally considered to be a response to the engine noise. Little is known about the impact of the physical presence of vessels on dolphin acoustics. Whistle parameters of the coastal and oceanic ecotypes of common bottlenose dolphins in La Paz Bay, Mexico, were measured after the approach of the research vessel and its engine shutdown. Recordings of 10 min were made immediately after turning off the engine. For analysis, these recordings were divided from minute 0 to minute 5, and from minute 5:01 to minute 10. The whistles of the oceanic ecotype showed higher maximum, minimum and peak frequency in the second time interval compared to the first one. The whistle rate decreased in the second time interval. The whistles of the coastal ecotype showed no difference between the two time intervals. The physical presence of the research vessel could have induced a change in the whistle parameters of the oceanic dolphins until habituation to the vessel disturbance. The oceanic ecotype could increase the whistle rate and decrease the whistle frequencies to maintain acoustic contact more frequently and for longer distances. The coastal ecotype, showing no significant changes in the whistle parameters, could be more habituated to the presence of vessels and display a higher tolerance.

In comparison with terrestrial mammals, dolphins require a large amount of haemoglobin in blood and myoglobin in muscle to prolong their diving time underwater and increase the depth they can dive. The genus Cetobacterium is a common gastrointestinal bacterium in dolphins and includes two species: C. somerae and C. ceti. Whilst the former produces vitamin B12, which is essential for the biosynthesis of haem, a component of haemoglobin and myoglobin, but not produced by mammals, the production ability of the latter remains unknown. The present study aimed to isolate C. ceti from dolphins and reveal its ability to biosynthesize vitamin B12. Three strains of C. ceti, identified by phylogenetic analyses with 16S rRNA gene and genome-based taxonomy assignment and biochemical features, were isolated from faecal samples collected from two captive common bottlenose dolphins (Tursiops truncatus). A microbioassay using Lactobacillus leichmannii ATCC 7830 showed that the average concentration of vitamin B12 produced by the three strains was 11 (standard deviation: 2) pg ml-1. The biosynthesis pathway of vitamin B12, in particular, adenosylcobalamin, was detected in the draft genome of the three strains using blastKOALA. This is the first study to isolate C. ceti from common bottlenose dolphins and reveal its ability of vitamin B12 biosynthesis, and our findings emphasize the importance of C. ceti in supplying haemoglobin and myoglobin to dolphins.

Following the 2010 Deepwater Horizon disaster and subsequent unusual mortality event, adverse health impacts have been reported in bottlenose dolphins in Barataria Bay, LA including impaired stress response and reproductive, pulmonary, cardiac, and immune function. These conditions were primarily diagnosed through hands-on veterinary examinations and analysis of standard diagnostic panels. In human and veterinary medicine, gene expression profiling has been used to identify molecular mechanisms underlying toxic responses and disease states. Identification of molecular markers of exposure or disease may enable earlier detection of health effects or allow for health evaluation when the use of specialized methodologies is not feasible. To date this powerful tool has not been applied to augment the veterinary data collected concurrently during dolphin health assessments. This study examined transcriptomic profiles of blood from 76 dolphins sampled in health assessments during 2013-2018 in the waters near Barataria Bay, LA and Sarasota Bay, FL. Gene expression was analyzed in conjunction with the substantial suite of health data collected using principal component analysis, differential expression testing, over-representation analysis, and weighted gene co-expression network analysis. Broadly, transcript profiles of Barataria Bay dolphins indicated a shift in immune response, cytoskeletal alterations, and mitochondrial dysfunction, most pronounced in dolphins likely exposed to Deepwater Horizon oiling. While gene expression profiles in Barataria Bay dolphins were altered compared to Sarasota Bay for all years, profiles from 2013 exhibited the greatest alteration in gene expression. Differentially expressed transcripts included genes involved in immunity, inflammation, reproductive failure, and lung or cardiac dysfunction, all of which have been documented in dolphins from Barataria Bay following the Deepwater Horizon oil spill. The genes and pathways identified in this study may, with additional research and validation, prove useful as molecular markers of exposure or disease to assist wildlife veterinarians in evaluating the health of dolphins and other cetaceans.

Episodic memory involves the conscious recollection of personally experienced events, which has often been argued to be a uniquely human ability.1-5 However, evidence for conscious episodic recall in humans is centered around language-based reports. With no agreed upon non-linguistic behavioral makers of consciousness,6 episodic-like memory7 therefore represents the behavioral characteristics of human episodic memory, in the absence of evidence for subjective experience during recall. Here, we provide compelling evidence for episodic-like memory in common bottlenose dolphins (Tursiops truncatus), based on the incidental encoding and unexpected question paradigm.8 This methodology aims to capture the incidental encoding characteristic of human episodic memory, in that when we recall an experience, we remember information that was trivial at the time of encoding, but was encoded automatically.9 We show that dolphins are able to use incidentally encoded spatial ("where") and social ("who") information to solve an unexpected memory task, using only a single test trial per test type, which ensured that the dolphins did not have the opportunity to semantically learn "rules" to pass the test. All participating dolphins made correct choices in both the "where" and "who" tests. These results suggest that dolphins are capable of encoding, recalling, and accessing incidental information within remembered events, which is an ability indicative of episodic memory in humans. We argue that the complex socio-ecological background of dolphins may have selected for the ability to recall both spatial and social information in an episodic-like manner.

BACKGROUND: High levels of standing genomic variation in wide-ranging marine species may enhance prospects for their long-term persistence. Patterns of connectivity and adaptation in such species are often thought to be influenced by spatial factors, environmental heterogeneity, and oceanographic and geomorphological features. Population-level studies that analytically integrate genome-wide data with environmental information (i.e., seascape genomics) have the potential to inform the spatial distribution of adaptive diversity in wide-ranging marine species, such as many marine mammals. We assessed genotype-environment associations (GEAs) in 214 common dolphins (Delphinus delphis) along > 3000 km of the southern coast of Australia. RESULTS: We identified 747 candidate adaptive SNPs out of a filtered panel of 17,327 SNPs, and five putatively locally-adapted populations with high levels of standing genomic variation were disclosed along environmentally heterogeneous coasts. Current velocity, sea surface temperature, salinity, and primary productivity were the key environmental variables associated with genomic variation. These environmental variables are in turn related to three main oceanographic phenomena that are likely affecting the dispersal of common dolphins: (1) regional oceanographic circulation, (2) localised and seasonal upwellings, and (3) seasonal on-shelf circulation in protected coastal habitats. Signals of selection at exonic gene regions suggest that adaptive divergence is related to important metabolic traits. CONCLUSION: To the best of our knowledge, this represents the first seascape genomics study for common dolphins (genus Delphinus). Information from the associations between populations and their environment can assist population management in forecasting the adaptive capacity of common dolphins to climate change and other anthropogenic impacts.
