Autosomal microsatellites are valuable tools for investigating genetic diversity and population structure and making conservation decisions to preserve valuable breeds of domestic animals. We carried out a linkage disequilibrium analysis using 29 microsatellite markers in six cattle populations: Suksun, Istoben, Yaroslavl, Kholmogory, Grey Ukrainian and Pechora type Kholmogory breeds. We discovered a significant linkage between microsatellites INRA037 and CSRM60 in Grey Ukrainian breed.

Combination of type estimation and use of immunogenetic markers to analyze genotypes of breed animals permits intensifying breeding and promotes more rapid obtaining of the desired inherited material. It is suggested to carry out breeding in commercial cattle herds under constant immunogenetic control.

The particularities of the genetic structure formings of the different genetic systems (biochemical and immunogenetic markers) in the breeds, interbreed crosses of sheep and groups of cattle in connections with the locus, breed and the way of the productivity trait selections were described. The uniqueness of the characteristics and forming mechanisms of the genetic structure related with these factors and the inadequacy of the suppositions about them on the genealogical data were discussed.
