RESUMEN

MOTIVATION: Utilizing both purebred and crossbred data in animal genetics is widely recognized as an optimal strategy for enhancing the predictive accuracy of breeding values. Practically, the different genetic background among several purebred populations and their crossbred offspring populations limits the application of traditional prediction methods. Several studies endeavor to predict the crossbred performance via the partial relationship, which divides the data into distinct sub-populations based on the common genetic background, such as one single purebred population and its corresponding crossbred descendant. However, this strategy makes prediction inaccurate due to ignoring half of the parental information of crossbreed animals. Furthermore, dominance effects, although playing a significant role in crossbreeding systems, cannot be modeled under such a prediction model. RESULTS: To overcome this weakness, we developed a novel multi-breed single-step model using metafounders to assess ancestral relationships across diverse breeds under a unified framework. We proposed to use multi-breed dominance combined relationship matrices to model additive and dominance effects simultaneously. Our method provides a straightforward way to evaluate the heterosis of crossbreeds and the breeding values of purebred parents efficiently and accurately. We performed simulation and real data analyses to verify the potential of our proposed method. Our proposed model improved prediction accuracy under all scenarios considered compared to commonly used methods. BACKGROUND: Pericoronary epicardial adipose tissue (EAT) is a unique visceral fat depot that surrounds the adventitia of the coronary arteries without any anatomic barrier. Clinical studies have demonstrated the association between EAT volume and increased risks for coronary artery disease (CAD). However, the cellular and molecular mechanisms underlying the association remain elusive. METHODS: We performed single-nucleus RNA sequencing on pericoronary EAT samples collected from 3 groups of subjects: patients undergoing coronary bypass surgery for severe CAD (n=8), patients with CAD with concomitant type 2 diabetes (n=8), and patients with valvular diseases but without concomitant CAD and type 2 diabetes as the control group (n=8). Comparative analyses were performed among groups, including cellular compositional analysis, cell type-resolved transcriptomic changes, gene coexpression network analysis, and intercellular communication analysis. Immunofluorescence staining was performed to confirm the presence of CAD-associated subclusters. RESULTS: Unsupervised clustering of 73 386 nuclei identified 15 clusters, encompassing all known cell types in the adipose tissue. Distinct subpopulations were identified within primary cell types, including adipocytes, adipose stem and progenitor cells, and macrophages. CD83high macrophages and FOSBhigh adipocytes were significantly expanded in CAD. In comparison to normal controls, both disease groups exhibited dysregulated pathways and altered secretome in the primary cell types. Nevertheless, minimal differences were noted between the disease groups in terms of cellular composition and transcriptome. In addition, our data highlight a potential interplay between dysregulated circadian clock and altered physiological functions in adipocytes of pericoronary EAT. ANXA1 (annexin A1) and SEMA3B (semaphorin 3B) were identified as important adipokines potentially involved in functional changes of pericoronary EAT and CAD pathogenesis. CONCLUSIONS: We built a complete single-nucleus transcriptomic atlas of human pericoronary EAT in normal and diseased conditions of CAD. Our study lays the foundation for developing novel therapeutic strategies for treating CAD by targeting and modifying pericoronary EAT functions.

Schistosomiasis remains an important public health concern. The eggs deposited in livers invoke a Th2-dominant response, which mediates the fibrotic granulomatous response. However, the mechanisms involved in this immunopathological process are still not perfectly clear. Here, we report a single-cell transcriptional landscape of longitudinally collected BALB/c mouse splenocytes at different time points after Schistosoma japonicum infection. We found that exhausted CD4+ T cells were enriched after infection, changing from coproducing multiple cytokines to predominantly producing the Th2 cytokine IL-4. Regulatory B cells had high expression of Fcrl5, Ptpn22, and Lgals1, potentially regulating exhausted CD4+ T cells via direct PD-1-PD-L2 and PD-1-PD-L1 interactions. Within the myeloid compartment, the number of precursor and immature neutrophils sharply increased after infection. Moreover, dendritic cells, macrophages, and basophils showed inhibitory interactions with exhausted CD4+ T cells. Besides, in mouse livers, we found that exhausted CD4+ T cells were distributed around egg granuloma, promoting collagen expression in primary mouse hepatic stellate cells via IL-4 secretion, resulting in liver fibrosis. Our study provides comprehensive characterization of the composition and cellular states of immune cells with disease progression, which will facilitate better understanding of the mechanism underlying liver fibrotic granulomatous response in schistosomiasis.

There is an increasing understanding that a reference genome representing an individual cannot capture all the gene repertoire of a species. Here, we conduct a population-scale missing sequences detection of Chinese domestic pigs using whole-genome sequencing data from 534 individuals. We identify 132.41 Mb of sequences absent in the reference assembly, including eight novel genes. In particular, the breeds spread in Chinese high-altitude regions perform significantly different frequencies of new sequences in promoters than other breeds. Furthermore, we dissect the role of non-coding variants and identify a novel sequence inserted in the 3'UTR of the FMO3 gene, which may be associated with the intramuscular fat phenotype. This novel sequence could be a candidate marker for meat quality. Our study provides a comprehensive overview of the missing sequences in Chinese domestic pigs and indicates that this dataset is a valuable resource for understanding the diversity and biology of pigs.

Despite the effectiveness of antiretroviral therapy (ART) in prolonging the lifespan of individuals infected with HIV-1, it does not offer a cure for acquired immunodeficiency syndrome (AIDS). The "block and lock" approach aims to maintain the provirus in a state of extended transcriptional arrest. By employing the "block and lock" strategy, researchers endeavor to impede disease progression by preventing viral rebound for an extended duration following patient stops receiving ART. The crux of this strategy lies in the utilization of latency-promoting agents (LPAs) that are suitable for impeding HIV-1 provirus transcription. However, previously documented LPAs exhibited limited efficacy in primary cells or samples obtained from patients, underscoring the significance of identifying novel LPAs that yield substantial outcomes. In this study, we performed high-throughput screening of FDA-approved compound library in the J-Lat A2 cell line to discover more efficacious LPAs. We discovered ripretinib being an LPA candidate, which was validated and observed to hinder proviral activation in cell models harboring latent infections, as well as CD4+ T cells derived from infected patients. We demonstrated that ripretinib effectively impeded proviral activation through inhibition of the PI3K-AKT-mTOR signaling pathway in the HIV-1 latent cells, thereby suppressing the opening states of cellular chromatin. The results of this research offer a promising drug candidate for the implementation of the "block and lock" strategy in the pursuit of an HIV-1 cure.

PURPOSE: To develop a manifold learning-based method that leverages the intrinsic low-dimensional structure of MR Spectroscopic Imaging (MRSI) signals for joint spectral quantification. METHODS: A linear tangent space alignment (LTSA) model was proposed to represent MRSI signals. In the proposed model, the signals of each metabolite were represented using a subspace model and the local coordinates of the subspaces were aligned to the global coordinates of the underlying low-dimensional manifold via linear transform. With the basis functions of the subspaces predetermined via quantum mechanics simulations, the global coordinates and the matrices for the local-to-global coordinate alignment were estimated by fitting the proposed LTSA model to noisy MRSI data with a spatial smoothness constraint on the global coordinates and a sparsity constraint on the matrices. RESULTS: The performance of the proposed method was validated using numerical simulation data and in vivo proton-MRSI experimental data acquired on healthy volunteers at 3T. The results of the proposed method were compared with the QUEST method and the subspace-based method. In all the compared cases, the proposed method achieved superior performance over the QUEST and the subspace-based methods both qualitatively in terms of noise and artifacts in the estimated metabolite concentration maps, and quantitatively in terms of spectral quantification accuracy measured by normalized root mean square errors. CONCLUSION: Joint spectral quantification using linear tangent space alignment-based manifold learning improves the accuracy of MRSI spectral quantification.

Photonics-assisted millimeter-wave (MMW) wireless communications are advancing rapidly driven by the escalating congestion in the lower-band spectrum and the growing demand for higher data rates. Concurrently, Kramers-Kronig (KK) receivers provide an economical solution ideally suited for cost-sensitive deployment and application. However, the conventional KK receiver is subject to performance degradation due to the nonlinearity and memory effects introduced by practical electronic devices. In this work, the performance degradation of the conventional KK receiver is investigated and quantitatively simulated, showing that the KK receiver exhibits greater sensitivity to nonlinearity and memory effects compared to the conventional coherent receiver. To enhance the performance of KK receivers deployed in MMW communication systems, we propose a modified KK receiver employing memory polynomial compensation, namely MP-KK receiver, capable of effectively compensating memory effects whilst simultaneously addressing nonlinearity. Crucially, the memory polynomial model is employed prior to the KK algorithm to prevent further signal degradation caused by the nonlinear operator in the KK algorithm in the scenario of photonics-assisted MMW wireless communication based on the KK receiver. For verification, we present a 95 GHz W-band MMW wireless transmission demonstration with 20 Gb/s QPSK and 40 Gb/s 16-QAM signals. The experimental results indicate that the MP-KK receiver can achieve more than 3.5 dB improvement in EVM and 71.25% reduction in BER compared to the conventional approaches.

Chaenomeles speciosa is a plant with high ornamental value, and the color of its petals deepens obviously under drought stress. To understand the mechanism of drought-induced reddening of C. speciosa petal color, the metabolites and transcriptomics of petals from 4% PEG-8000-treated and control cuttings were analyzed. In this study, the analysis of metabolites revealed the accumulation of anthocyanins in petals of PEG-treated cuttings, indicating anthocyanins might be the reason for the deepening of petal color. By using transcriptomics, we identified CsMYB6 as an overexpressed transcription factor in PEG-treated samples. Transient overexpression and suppression of CsMYB6 revealed that it is a key transcription factor for anthocyanin synthesis. We identified genes related to anthocyanin biosynthesis and constructed a network of drought- and anthocyanin-related genes (such as CsMYB6, CsbHLH111, CsANS, CsDFR, and CsUFGT). Further experiments indicated that CsMYB6 directly interacted with CsbHLH111, and this interaction increased the binding ability of CsMYB6 to the promoter regions of three structural genes of anthocyanin biosynthesis: CsANS, CsDFR, and CsUFGT. Our findings provide a molecular basis and new insight into drought-induced anthocyanin biosynthesis in C. speciosa.

Excreta traits comprise a very important characteristic in breeding that have been neglected for a long time. With the growth of intensive pig farming, plenty of environment problems have been raised, and people have begun to pay attention to pig excreta behaviors from genetics and breeding perspectives. However, the genetic architecture of excreta traits remains unclear. To investigate the genetic architecture of excreta traits in pigs, eight excreta traits and feed conversion ratio (FCR) were analyzed in this study. We performed genome-wide association studies (GWASs) on 213 Yorkshire pigs and estimated genetic parameters for a total number of 290 pigs, comprising 213 Yorkshire, 52 Landrace and 25 Duroc. After analysis, eight and 22 genome-wide significant SNPs were detected for FCR and the eight excreta traits in single-trait GWASs separately, and 18 were detected in a multi-trait meta-analysis for excreta traits, six of which were detected in both the single-trait and the multi-trait GWAS. Eighty, 182 and 133 genes were detected within 1 Mb of the genome-wide significant SNPs for FCR, excreta traits and multi-trait meta-analysis, respectively. Five candidate genes (BCKDC, DBT, ANKRD7, SHPRH and HCRT) with biochemical and physiological effects relevant to feed efficiency and excreta traits might be interesting markers for future breeding. Meanwhile, functional enrichment analysis indicates that most of the significant pathways are associated with the glutathione catabolic process, DNA topological change and replication fork protection complex. This study reveals the architecture of excreta traits in commercial pigs and offers an opportunity for decreasing the pollution from excreta using genomic selection in pigs.

Li-Zhong-Xiao-Pi granules (LZXP) are effective for treating gastric precancerous lesions (GPL) in traditional Chinese medicine. However, the active compounds of LZXP and their potential therapeutic mechanism in GPL remained unclarified. The purpose of this study is to investigate the chemical composition and potential targets of LZXP. Based on the accurate masses, ion fragments, and literature data, a total of 128 compounds were identified in the LZXP sample using ultra-performance liquid chromatography and quadrupole time-of-flight mass spectrometry (UPLC-Q-TOF-MS) in both positive and negative ion modes, and 28 of these compounds were exactly determined by comparison with authentic reference standards. Meanwhile, 11 typical components were quantified via UPLC during a 24 min period. The linearity, accuracy, stability and recovery of the method were all proven. Through the network pharmacological analysis, six chemicals (quercetin, 4'-hydroxywogonin, sinensetin, 5, 7, 8, 3', 4'-pentamethoxyflavanone, 8-gingerdione and quercetin) were identified as the active ingredients, and five LZXP targets (AKT1, CYP1B1, PTGS2, MMP9 and EGFR) were found to be the crucial molecules in the treatment of GPL. This study provides a systematic and applicable method for the rapid screening and identification of the chemical constituents from LZXP, and an effective understanding the mechanism of LZXP in the treatment of GPL.

Utilizing a sample of 286 community-dwelling adults with severe mental disorders (SMDs) in Beijing, this study examined their social and community participation during COVID-19 pandemic. The descriptive results showed that adults with SMDs living in the pandemic Beijing mostly engaged in social activities, followed by productive and leisure/recreational activities. More than two-thirds of the participants indicated that their participation was not sufficient. The multivariate analyses revealed that higher social support and self-esteem predicted more participation days, higher social support and independent usage of Health Kit were linked to more participation items, while higher social support and stronger self-stigma were associated with lower perceived participation sufficiency. Thus, community mental health professionals need to provide more tailored interventions to people with SMDs to enhance their participation performance and perceived participation sufficiency during the pandemic era.

Indocyanine green (ICG) is the most commonly used near-infrared fluorescent (NIRF) dye in clinical practice, and its mediated near-infrared fluorescence imaging technology is gradually applied in clinical practice. It has shown great potential in invasive surgery (MIS) and is expected to become the standard technology for surgical diagnosis and treatment of diseases. The clinical application of ICG fluorescence laparoscopy is reviewed here.

PURPOSE: To develop a cardiac T1 mapping method for free-breathing 3D T1 mapping of the whole heart at 3 T with transmit B1 ( B1+ ) correction. METHODS: A free-breathing, electrocardiogram-gated inversion-recovery sequence with spoiled gradient-echo readout was developed and optimized for cardiac T1 mapping at 3 T. High-frame-rate dynamic images were reconstructed from sparse (k,t)-space data acquired along a stack-of-stars trajectory using a subspace-based method for accelerated imaging. Joint T1 and flip-angle estimation was performed in T1 mapping to improve its robustness to B1+ inhomogeneity. Subject-specific timing of data acquisition was used in the estimation to account for natural heart-rate variations during the imaging experiment. RESULTS: Simulations showed that accuracy and precision of T1 mapping can be improved with joint T1 and flip-angle estimation and optimized electrocardiogram-gated spoiled gradient echo-based inversion-recovery acquisition scheme. The phantom study showed good agreement between the T1 maps from the proposed method and the reference method. Three-dimensional cardiac T1 maps (40 slices) were obtained at a 1.9-mm in-plane and 4.5-mm through-plane spatial resolution from healthy subjects (n = 6) with an average imaging time of 14.2 ± 1.6 minutes (heartbeat rate: 64.2 ± 7.1 bpm), showing myocardial T1 values comparable to those obtained from modified Look-Locker inversion recovery. The proposed method generated B1+ maps with spatially smooth variation showing 21%-32% and 11%-15% variations across the septal-lateral and inferior-anterior regions of the myocardium in the left ventricle. CONCLUSION: The proposed method allows free-breathing 3D T1 mapping of the whole heart with transmit B1 correction in a practical imaging time.

The Pancharatnam-Berry (PB) phase can be used to control the phase of circularly polarized electromagnetic waves. However, there are few studies on the modulation of dual-circularly polarized multi-beam using the transmissive coding metasurface. A scheme of spin-controlling multi-beam by transmissive coding metasurface is proposed for dual-circular polarization simultaneously. The transmissive coding metasurface (TCMS) can transmit linearly polarized incidence into multi-beam with orthogonally circular polarization. The phase distribution is designed based the convolution theorem, and the elements of metasurface conforming to the PB phase are arranged according to the phase distribution. In order to compensate the emitting spherical waves into plane waves and realize the transmissive waves with dual-circular polarization, an interesting scheme of elements in different regions with different rotating phase are presented based on the principle of phase compensation. TCMS can transmit linearly polarized waves into two left-hand circularly polarized (LHCP) beams and two right-hand circularly polarized (RHCP) beams. The prototype of TCMS is fabricated and measured, and the experimental results agree well with the simulated data. The transmissive metasurface has potential application in holograms and satellite communication.

Soil pollution is a serious threat to human life and development. Different remedial measures are applied to soils with different levels of contamination. The degree of soil contamination in different areas is generally evaluated and categorised based on the analysis of samples. Regional soil sampling sites are generally sparse because of the cost of sampling and other factors, which makes it difficult to accurately assess the extent of regional soil contamination. In this study, a spatial classification model was established for the Di(2-ethylhexyl) phthalate (DEHP) pollution level using a Bi-directional Long Short-Term Memory (Bi-LSTM) neural network considering that the sampling information gradually diminishes with increasing distance between the sampling and prediction points. In this study, a method is proposed for the prediction of the spatial distribution of soil pollution categories based on sparse samples. We also established a model for the spatial distribution of organic pollution categories. The analysis of an actual contaminated area shows that the DEHP concentrations at different locations can be effectively predicted with the proposed method by categorising the contamination levels of specific DEHP samples. The results show that the method can be used to classify the degree of light/severe DEHP contamination. The results are in good agreement with the actual situation, verifying the validity of the method. This method is important for the rapid assessment of the spatial distribution of soil contamination levels based on sparse sampling.

Quantitative assessment of the terrestrial water storage (TWS) changes and the major driving factors have been hindered by the lack of direct observations in Inner Mongolia, China. In this study, the spatial and temporal changes of TWS and groundwater storage (GWS) in Inner Mongolia during 2003-2021 were evaluated using the satellite gravity data from the Gravity Recovery and Climate Experiment (GRACE) and the GRACE Follow On combined with data from land surface models. The results indicated that Inner Mongolia has experienced a widespread TWS loss of approximately 1.82 mm/yr from 2003-2021, with a more severe depletion rate of 4.15 mm/yr for GWS. Meteorological factors were the driving factors for water storage changes in northeastern and western regions. The abundant precipitation increased TWS in northeast regions at 2.36 mm/yr. Anthropogenic activities (agricultural irrigation and coal mining) were the driving factors for water resource decline in the middle and eastern regions (especially in the agropastoral transitional zone), where the decrease rates were 4.09 mm/yr and 3.69 mm/yr, respectively. In addition, the severities of hydrological drought events were identified based on water storage deficits, with average severity values of 17 mm, 18 mm, 24 mm, and 33 mm for the west, middle, east, and northeast regions, respectively. This study established a basic framework for water resource changes in Inner Mongolia and provided a scientific foundation for further water resources investigation.

Red Malus 'Royalty' fruits are rich in anthocyanins. This study aimed to obtain the optimal parameters for the extraction and separation of anthocyanins from Malus 'Royalty' fruits and to evaluate the inhibitory effect of the enriched anthocyanin fraction on gastric cancer cells. Ultrasonic-assisted extraction was used for the extraction of the anthocyanins of Malus 'Royalty' fruit, and the extraction results showed that the optimum parameters were an extraction temperature of 20 °C, a solid-liquid ratio of 1:6 (g/mL), ethanol and formic acid contents of 70% and 0.4%, respectively, an extraction time of 40 min, and an ultrasonic power of 300 W. The optimum extraction parameters to achieve the highest anthocyanin yield by a single-factor experiment coupled with response surface methodology were identified. The separation results showed that the AB-8 macroporous resin was a better purifying material, with 60% ethanol as an adsorbent, and the adsorption-desorption equilibrium times were 6 h and 1 h, respectively. Cyanidin-3-galactoside was the main body composition separation of anthocyanins by a high-performance liquid chromatography-diode array detector. The antitumor activity results showed that the anthocyanins of Malus 'Royalty' fruits have a significant inhibitory effect on the gastric cancer cell line BGC-803. The in vitro cell viability test of CCK-8 showed that the inhibitory effect on tumor cells was more significant with the increased anthocyanin concentration, with a half maximal inhibitory concentration (IC50) value of 105.5 µg/mL. The cell morphology was observed by an inverted microscope, and it was found that the backbone of BGC-803 treated with a high concentration of anthocyanins was disintegrated and the nucleoplasm was concentrated. The mechanism of apoptosis was analyzed by Western blotting, and the results showed that with increasing anthocyanin concentration in the medium, the expression levels of the proapoptotic proteins Bax and Bak increased, and the expression levels of the antiapoptotic proteins Bcl-2 and Bcl-xL decreased, which coordinated the regulation of cell apoptosis. This research suggests that the enriched anthocyanin fraction from Malus 'Royalty' fruits have potential antitumor and adjuvant therapeutic effects on gastric cancer.

Micron-scale barcode particles enable labelling of small objects. Here, we demonstrate high-throughput barcode fabrication inside a microfluidic chip that can embed multiple, dye-doped high quality-factor whispering gallery mode cavities inside aqueous droplets at kilohertz rates. These droplets are then cured to form polyacrylamide hydrogel beads as small as 30 µm in diameter. Optical resonance spectra of the embedded cavities provide the hydrogels with unique barcodes with their diversity combinatorically scaled with the number of embedded cavities. Using 3 cavities per hydrogel, we obtain approximately one million uniquely identifiable, optically readable barcode microparticles.

Covalent drugs are newly developed and proved to be successful therapies in past decades. However, the pharmacokinetics (PK) and pharmacodynamic (PD) studies of covalent drugs now ignore the drug and metabolite-protein modification. The low abundance of modified proteins also prevents its investigation. Herein, a simple, selective, and sensitive liquid chromatography-mass spectrometry (LC-MS)/MS quantitative method was established based on the mechanism of a drug and its metabolite-protein adducts using osimertinib as an example. Five metabolites with covalent modification potential were identified. The drug and its metabolite-cysteine adducts released from modified proteins by a mixed hydrolysis method were developed to characterize the level of the modified proteins. This turned the quantitative objects from proteins or peptides to small molecules, which increased the sensitivity and throughput of the quantitative approach. Accumulation of protein adducts formed by osimertinib and its metabolites in target organs was observed in vivo and long-lasting modifications were noted. These results interpreted the long duration of the covalent drugs' effect from the perspective of both parent and the metabolites. In addition, the established method could also be applied in blood testing as noninvasive monitoring. This newly developed approach showed great feasibility for PK and PD studies of covalent drugs.

Burial of organic carbon (OC) in rift lakes on plateau is an important part of the global cycle. It is affected by natural and anthropogenic factors. In this study, we selected the sediment records of 7 rift lakes on the Yunnan-Guizhou Plateau to study spatial-temporal variation, sources and driving factors of organic carbon burial since 1850. The analysis of the temporal and spatial trend of carbon burial shows that the TOC concentration, TOC flux, C: N and mass accumulate rate have increased significantly since 1850. Co-occurrence network analysis indicated that a strong correlation between the TOC concentration and silty. TOC concentration were identified as core genera due to their high concentration. Carbon isotope tracing results show that before 1950, endogenous OC input played a dominant role, and after 1950, the proportion of exogenous OC increased. Canonical correlation analysis indicated that after 1950, agriculture intensification and population increase become one of the factors affecting the carbon burial of lakes in this area. The result of this study indicate that anthropogenic factors have become the main factors promoting carbon burial in rift lakes on the plateau.
