RESUMO

Our ability to predict the spread of alien species is largely based on knowledge of previous invasion dynamics of individual species. However, in view of the large and growing number of alien species, understanding universal spread patterns common among taxa but specific to regions would considerably improve our ability to predict future dynamics of biological invasions. Here, using a comprehensive dataset of years of first record of alien species for four major biological groups (birds, nonmarine fishes, insects, and vascular plants), we applied a network approach to uncover frequent sequential patterns of first recordings of alien species across countries worldwide. Our analysis identified a few countries as consistent early recorders of alien species, with many subsequent records reported from countries in close geographic vicinity. These findings indicate that the spread network of alien species consists of two levels, a backbone of main dispersal hubs, driving intercontinental species movement, and subsequent intracontinental radiative spread in their vicinity. Geographical proximity and climatic similarity were significant predictors of same-species recording among countries. International trade was a significant predictor of the relative timing of species recordings, with countries having higher levels of trade flows consistently recording the species earlier. Targeting the countries that have emerged as hubs for the early spread of alien species may have substantial cascading effects on the global spread network of alien species, significantly reducing biological invasions. Furthermore, using these countries as early-warning system of upcoming invasions may also boost national prevention and invasion preparedness efforts.

OBJECTIVES: Genetic variants in the dihydropyrimidine dehydrogenase (DPYD ) gene are associated with reduced dihydropyrimidine dehydrogenase enzyme activity and can cause severe fluoropyrimidine-related toxicity. We assessed the frequency of the four most common and well-established DPYD variants associated with fluoropyrimidine toxicity and implemented a relatively low-cost and high-throughput genotyping assay for their detection. METHODS: This study includes 457 patients that were genotyped for the DPYD c.1129-5923C>G, c.1679T>G, c.1905 + 1G>A and c.2846A>T variants, either by Sanger sequencing or kompetitive allele specific PCR (KASP) technology. Of these, 172 patients presented toxicity during treatment with fluoropyrimidines (post-treatment group), and 285 were tested before treatment (pretreatment group). RESULTS: Heterozygous DPYD variants were identified in 7.4% of the entire series of 457 patients, being the c.2846A>T the most frequent variant. In the post-treatment group, 15.7% of the patients presented DPYD variants, whereas only 2.5% of the patients in the pretreatment group presented a variant. The KASP assays designed in this study presented 100% genotype concordance with the results obtained by Sanger sequencing. CONCLUSIONS: The combined assessment of the four DPYD variants in our population increases the identification of patients at high risk for developing fluoropyrimidine toxicity, supporting the upfront routine implementation of DPYD variant genotyping. Furthermore, the KASP genotyping assay described in this study presents a rapid turnaround time and relatively low cost, making upfront DPYD screening feasible in clinical practice.

DNA metabarcoding from the ethanol used to store macroinvertebrate bulk samples is a convenient methodological option in molecular biodiversity assessment and biomonitoring of aquatic ecosystems, as it preserves specimens and reduces problems associated with sample sorting. However, this method may be affected by errors and biases, which need to be thoroughly quantified before it can be mainstreamed into biomonitoring programmes. Here, we used 80 unsorted macroinvertebrate samples collected in Portugal under a Water Framework Directive monitoring programme, to compare community diversity and taxonomic composition metrics estimated through morphotaxonomy versus metabarcoding from storage ethanol using three markers (COI-M19BR2, 16S-Inse01 and 18S-Euka02) and a multimarker approach. A preliminary in silico analysis showed that the three markers were adequate for the target taxa, with detection failures related primarily to the lack of adequate barcodes in public databases. Metabarcoding of ethanol samples retrieved far less taxa per site (alpha diversity) than morphotaxonomy, albeit with smaller differences for COI-M19BR2 and the multimarker approach, while estimates of taxa turnover (beta diversity) among sites were similar across methods. Using generalized linear mixed models, we found that after controlling for differences in read coverage across samples, the probability of detection of a taxon was positively related to its proportional abundance, and negatively so to the presence of heavily sclerotized exoskeleton (e.g., Coleoptera). Overall, using our experimental protocol with different template dilutions, the COI marker showed the best performance, but we recommend the use of a multimarker approach to detect a wider range of taxa in freshwater macroinvertebrate samples. Further methodological development and optimization efforts are needed to reduce biases associated with body armouring and rarity in some macroinvertebrate taxa.

PURPOSE: To assess the diagnostic performance of whole-body non-contrast material-enhanced positron emission tomography (PET)/magnetic resonance (MR) imaging and PET/computed tomography (CT) for staging and restaging of cancers and provide guidance for modality and sequence selection. MATERIALS AND METHODS: This study was approved by the institutional review board and national government authorities. One hundred six consecutive patients (median age, 68 years; 46 female and 60 male patients) referred for staging or restaging of oncologic malignancies underwent whole-body imaging with a sequential trimodality PET/CT/MR system. The MR protocol included short inversion time inversion-recovery ( STIR short inversion time inversion-recovery ), Dixon-type liver accelerated volume acquisition ( LAVA liver accelerated volume acquisition ; GE Healthcare, Waukesha, Wis), and respiratory-gated periodically rotated overlapping parallel lines with enhanced reconstruction ( PROPELLER periodically rotated overlapping parallel lines with enhanced reconstruction ; GE Healthcare) sequences. Primary tumors (n = 43), local lymph node metastases (n = 74), and distant metastases (n = 66) were evaluated for conspicuity (scored 0-4), artifacts (scored 0-2), and reader confidence on PET/CT and PET/MR images. Subanalysis for lung lesions (n = 46) was also performed. Relevant incidental findings with both modalities were compared. Interreader agreement was analyzed with intraclass correlation coefficients and κ statistics. Lesion conspicuity, image artifacts, and incidental findings were analyzed with nonparametric tests. RESULTS: Primary tumors were less conspicuous on STIR short inversion time inversion-recovery (3.08, P = .016) and LAVA liver accelerated volume acquisition (2.64, P = .002) images than on CT images (3.49), while findings with the PROPELLER periodically rotated overlapping parallel lines with enhanced reconstruction sequence (3.70, P = .436) were comparable to those at CT. In distant metastases, the PROPELLER periodically rotated overlapping parallel lines with enhanced reconstruction sequence (3.84) yielded better results than CT (2.88, P < .001). Subanalysis for lung lesions yielded similar results (primary lung tumors: CT, 3.71; STIR short inversion time inversion-recovery , 3.32 [P = .014]; LAVA liver accelerated volume acquisition , 2.52 [P = .002]; PROPELLER periodically rotated overlapping parallel lines with enhanced reconstruction , 3.64 [P = .546]). Readers classified lesions more confidently with PET/MR than PET/CT. However, PET/CT showed more incidental findings than PET/MR (P = .039), especially in the lung (P < .001). MR images had more artifacts than CT images. CONCLUSION: PET/MR performs comparably to PET/CT in whole-body oncology and neoplastic lung disease, with the use of appropriate sequences. Further studies are needed to define regionalized PET/MR protocols with sequences tailored to specific tumor entities.

NTHL1 tumor syndrome is an autosomal recessive rare disease caused by biallelic inactivating variants in the NTHL1 gene and which presents a broad tumor spectrum. To contribute to the characterization of the phenotype of this syndrome, we studied 467 index patients by KASP assay or next-generation sequencing, including 228 patients with colorectal polyposis and 239 patients with familial/personal history of multiple tumors (excluding multiple breast/ovarian/polyposis). Three NTHL1 tumor syndrome families were identified in the group of patients with polyposis and none in patients with familial/personal history of multiple tumors. Altogether, we identified nine affected patients with polyposis (two of them diagnosed after initiating colorectal cancer surveillance) with biallelic pathogenic or likely pathogenic NTHL1 variants, as well as two index patients with one pathogenic or likely pathogenic NTHL1 variant in concomitance with a missense variant of uncertain significance. Here we identified a novel inframe deletion classified as likely pathogenic using the ACMG criteria, supported also by tumor mutational signature analysis. Our findings indicate that the NTHL1 tumor syndrome is a multi-tumor syndrome strongly associated with polyposis and not with multiple tumors without polyposis.

The most well-characterized hereditary form of gastric cancer is hereditary diffuse gastric cancer (HDGC), an autosomal dominant syndrome characterized by an increased risk of diffuse gastric and lobular breast cancer. HDGC is predominantly caused by germline pathogenic variants in the CDH1 gene, and more rarely in the CTNNA1 gene. Furthermore, the International Gastric Cancer Linkage Consortium (IGCLC) guidelines do not clarify whether or not mixed gastric cancer (with a diffuse component) should be considered in the HDGC genetic testing criteria. We aimed to evaluate the contribution of CTNNA1 and CTNND1 germline variants to HDGC. Additionally, we also intended to compare the frequencies of CDH1 and CTNNA1 (and eventually CTNND1) germline variants between patients with diffuse and mixed gastric carcinomas to evaluate if genetic testing for these genes should or should not be considered in patients with the latter. We analyzed the CDH1 gene in 67 cases affected with early-onset/familial mixed gastric carcinomas and the CTNNA1 and CTNND1 genes in 208 cases with diffuse or mixed gastric cancer who had tested negative for CDH1 pathogenic germline variants. A deleterious CTNNA1 germline variant was found in 0.7% (1/141) of diffuse gastric cancer patients meeting the 2020 IGCLC criteria, as compared to the rate of 2.8% of CDH1 deleterious variants found by us in this setting. No deleterious variants were found in CTNND1, but six variants of uncertain significance were identified in this gene. We did not find any pathogenic CDH1, CTNNA1 or CTNND1 variant in index patients with early-onset/familial mixed gastric cancer, so there is no evidence that supports including this tumor type in the testing criteria for germline variants in these genes. The role of the CTNND1 gene in inherited gastric cancer predisposition is still unclear.

Arthropod declines have been linked to agricultural intensification. However, information about the impacts of intensification is still limited for many crops, as is our understanding of the responses of different arthropod taxa and trophic groups, thus hindering the development of effective mitigation measures. We investigated the impacts of olive farming intensification on canopy-dwelling arthropods in the Mediterranean region. Intensification involves the increased use of agrochemicals, mechanisation and irrigation, but also structural changes from traditional orchards with low densities of large and old trees, to intensive and superintensive orchards with high to very high densities of smaller and younger trees, respectively. Canopy arthropods were vacuum-sampled at 53 sites representing the three orchard intensification levels, in spring, summer and autumn 2017. We evaluated how the arthropod community varied across intensification levels, and in response to orchard structure, management and landscape context. We found no changes in the diversity of arthropod taxa across intensification levels after correcting for sample coverage, but arthropod abundance declined markedly along the intensification gradient. Decreased abundance was associated with changes in orchard structure, lower herbaceous cover, and higher herbicide and insecticide use. The abundance of a specialized olive pest was lower in landscapes with higher woodland cover. The negative effects of intensification were stronger in spring and summer than in autumn, and parasitoids and predators were particularly affected. Overall, results suggest that retaining herbaceous cover, reducing agrochemical inputs and preserving natural woody elements in the landscape, may contribute to mitigate impacts of olive farming intensification on canopy arthropods, particularly on beneficial species.

Freshwater macroinvertebrates provide valuable indicators for biomonitoring ecosystem change in relation to natural and anthropogenic drivers. DNA metabarcoding is an efficient approach for estimating such indicators, but its results may differ from morphotaxonomic approaches traditionally used in biomonitoring. Here we test the hypothesis that despite differences in the number and identity of taxa recorded, both approaches may retrieve comparable patterns of community change, and detect similar ecological gradients influencing such changes. We compared results obtained with morphological identification at family level of macroinvertebrates collected at 80 streams under a Water Framework Directive biomonitoring program in Portugal, with results obtained with metabarcoding from the ethanol preserving the bulk samples, using either single (COI-M19BR2, 16S-Inse01, 18S-Euka02) or multiple markers. Metabarcoding recorded less families and different communities compared to morphotaxonomy, but community sensitivities to disturbance estimated with the IASPT index were more similar across approaches. Spatial variation in local community metrics and the factors influencing such variation were significantly correlated between morphotaxonomy and metabarcoding. After reducing random noise in the dissimilarity matrices, the spatial variation in community composition was also significantly correlated across methods. A dominant gradient of community change was consistently retrieved, and all methods identified a largely similar set of anthropogenic stressors strongly influencing such gradient. Overall, results confirm our initial hypothesis, suggesting that morphotaxonomy and metabarcoding can estimate consistent spatial patterns of community variation and their main drivers. These results are encouraging for macroinvertebrate biomonitoring using metabarcoding approaches, suggesting that they can be intercalibrated with morphotaxonomic approaches to recover equivalent spatial and temporal gradients of ecological change.

BACKGROUND: Lack of suitable analytical software and computational power constrains the comprehension of animal movement. In particular, we are aware of no tools allowing simulating spatially-explicit multistate Markovian movements constrained to linear features or conditioned by landscape heterogeneity, which hinders movement ecology research in linear/dendritic (e.g. river networks) and heterogeneous landscapes.SiMRiv is a novel, fast and intuitive R package we designed to fill such gap. It does so by allowing continuous-space mechanistic spatially-explicit simulation of multistate Markovian individual movements incorporating landscape bias on local behavior. RESULTS: We present SiMRiv and its main functionalities, illustrate its simulation capabilities and easy-of-use, and discuss its limitations and potential improvements. We further provide examples of use and a preliminary evaluation, using real and simulated data, of a parameter approximation experimental method. SiMRiv allowed us to generate increasingly complex movements of three theoretical species (aquatic, semiaquatic and terrestrial), showing the effects of input parameters and water-dependence on emerging movement patterns, and to parameterize a high-frequency simulation model from real, low-frequency movement (telemetry) data. Typical running times for conducting 1000 simulations with 10,000 steps each, of two-state movement trajectories in a river network, were of ca. 3 min in an Intel Core i7 CPU X990 @ 3.47 GHz. CONCLUSIONS: SiMRiv allows simulation of movements constrained to linear habitats or conditioned by landscape heterogeneity, therefore enhancing the application of movement ecology to linear/dendritic and heterogeneous landscapes. Importantly, the software is flexible enough to be used in linear, heterogeneous, as well as homogeneous landscapes. Using the same software, algorithm and approach, one can therefore use SiMRiv to study the movement of different organisms in a variety of landscapes, facilitating comparative research.SiMRiv balances ease and speed with high realism of the movement models obtainable, constituting a fast, powerful, yet intuitive tool, which should contribute exploring several movement-related questions. Its applications depart from the generation of mechanistic null movement models, up to population level (e.g. landscape connectivity) analyses, holding potential for all fields requiring the simulation of random trajectories.

The Flora-On dataset currently includes 253,310 occurrence records for the class Embryopsidae (vascular plants), comprising data collated via the platform http://flora-on.pt/ relating to observation records of vascular plants across mainland Portugal. Observations are uploaded directly to the database primarily by experienced botanists and naturalists, typically on a weekly basis, and consist of geo-referenced data points for species (or infraspecific taxa) along with their date of observation and phenological state. The Flora-On project aims to compile and make publicly accessible chorological, ecological, morphological and photographic information for the entire vascular flora of Portugal. The project's website offers powerful query and visualization capabilities, of which we highlight the probabilistic bioclimatic and phenological queries which operate based on the empirical density distributions of species in those variables. Flora-On was created and continues to be maintained by volunteers who are Associate members of Sociedade Portuguesa de Botânica (Botanical Society of Portugal). Given its focus on research-grade and current data, the Flora-On project represents a significant contribution to the knowledge of the present distribution and status of the Portuguese flora.

OBJECTIVES: Although intravoxel incoherent motion (IVIM) becomes more and more popular, there is currently no clear consensus on the number and distribution of b-values to use. In this work, we (1) tested and evaluated the data quality of a 25-b-value IVIM protocol in patients with malignant liver lesions and normal liver tissue as a standard of reference, (2) calculated an optimal b-value distribution and compared with the standard of reference, and (3) compared the 25-b-value protocol with other proposed protocols in the literature. MATERIALS AND METHODS: Intravoxel incoherent motion imaging with 25 b-values was performed at 3 T in a total of 15 patients with malignant liver lesions. Reference IVIM parameter maps were calculated in tumor and normal liver tissue. With these parameters, optimal IVIM protocols with reduced numbers of b-values were calculated. These optimal IVIM protocols were again applied to calculate new IVIM parameter maps that were compared with the reference parameter maps by calculating mean relative errors. In addition, 35 other IVIM protocols, as found in literature, were compared in a similar way with the 25-b-value protocol serving as a standard of reference. RESULTS: The mean relative error depends on the number of b-values and their distribution. In tumor tissue, the error is higher and more variable than in normal-appearing liver tissue. The largest errors occur in tumor tissue and in the protocols having low numbers of b-values in the IVIM protocols. In the calculated optimal IVIM protocols, the mean relative errors decreased by 40% or more when the number of b-values included increased from 4 to 16. The mean relative errors in the protocols adapted from the literature vary substantially between the various b-value distributions. One optimized 16-b-value protocol, which was found in literature, reduced the average relative error by 80% when compared with 4- and 5-b-value protocols listed in literature. CONCLUSIONS: Including more b-values and applying an optimized b-value distribution significantly reduces errors in the IVIM parameter estimates, thereby increasing its accuracy.This effect is even more pronounced in inhomogeneous tumor compared with that in normal liver tissue. However, when restrictions in acquisition time or patient-related factors apply, a minimum of 16 b-values should be considered for reliable results.

Landscapes are often patchworks of private properties, where composition and configuration patterns result from cumulative effects of the actions of multiple landowners. Securing the delivery of services in such multi-ownership landscapes is challenging, because it is difficult to assure tight compliance to spatially explicit management rules at the level of individual properties, which may hinder the conservation of critical landscape features. To deal with these constraints, a multi-objective simulation-optimization procedure was developed to select non-spatial management regimes that best meet landscape-level objectives, while accounting for uncoordinated and uncertain response of individual landowners to management rules. Optimization approximates the non-dominated Pareto frontier, combining a multi-objective genetic algorithm and a simulator that forecasts trends in landscape pattern as a function of management rules implemented annually by individual landowners. The procedure was demonstrated with a case study for the optimum scheduling of fuel treatments in cork oak forest landscapes, involving six objectives related to reducing management costs (1), reducing fire risk (3), and protecting biodiversity associated with mid- and late-successional understories (2). There was a trade-off between cost, fire risk and biodiversity objectives, that could be minimized by selecting management regimes involving ca. 60% of landowners clearing the understory at short intervals (around 5 years), and the remaining managing at long intervals (ca. 75 years) or not managing. The optimal management regimes produces a mosaic landscape dominated by stands with herbaceous and low shrub understories, but also with a satisfactory representation of old understories, that was favorable in terms of both fire risk and biodiversity. The simulation-optimization procedure presented can be extended to incorporate a wide range of landscape dynamic processes, management rules and quantifiable objectives. It may thus be adapted to other socio-ecological systems, particularly where specific patterns of landscape heterogeneity are to be maintained despite imperfect management by multiple landowners.

BACKGROUND: Hybrid positron emission tomography/magnetic resonance imaging (PET/MRI) shows high potential for patients with oropharyngeal cancer. Dental implants can cause substantial artifacts in the oral cavity impairing diagnostic accuracy. Therefore, we evaluated new MRI sequences with multi-acquisition variable-resonance image combination (MAVRIC SL) in comparison to conventional high-bandwidth techniques and in a second step showed the effect of artifact size on MRI-based attenuation correction (AC) with a simulation study. METHODS: Twenty-five patients with dental implants prospectively underwent a trimodality PET/CT/MRI examination after informed consent was obtained under the approval of the local ethics committee. A conventional 3D gradient-echo sequence (LAVA-Flex) commonly used for MRI-based AC of PET (acquisition time of 14 s), a T1w fast spin-echo sequence with high bandwidth (acquisition time of 3.2 min), as well as MAVRIC SL sequence without and with increased phase acceleration (MAVRIC, acquisition time of 6 min; MAVRIC-fast, acquisition time of 3.5 min) were applied. The absolute and relative reduction of the signal void artifact was calculated for each implant and tested for statistical significance using the Wilcoxon signed-rank test. The effect of artifact size on PET AC was simulated in one case with a large tumor in the oral cavity. The relative difference of the maximum standardized uptake value (SUVmax) in the tumor was calculated for increasing artifact sizes centered over the second molar. RESULTS: The absolute reduction of signal void from LAVA-Flex sequences to the T1-weighted fast spin-echo (FSE) sequences was 416 mm(2) (range 4 to 2,010 mm(2)) to MAVRIC 481 mm(2) (range 12 to 2,288 mm(2)) and to MAVRIC-fast 486 mm(2) (range 39 to 2,209 mm(2)). The relative reduction in signal void was significantly improved for both MAVRIC and MAVRIC-fast compared to T1 FSE (-75%/-78% vs. -62%, p < 0.001 for both). The relative error for SUVmax was negligible for artifacts of 0.5-cm diameter (-0.1%), but substantial for artifacts of 5.2-cm diameter (-33%). CONCLUSIONS: MAVRIC-fast could become useful for artifact reduction in PET/MR for patients with dental implants. This might improve diagnostic accuracy especially for patients with tumors in the oropharynx and substantially improve accuracy of PET quantification.

UNLABELLED: Ultrashort-echo-time (UTE) sequences have been proposed in the past for MR-based attenuation correction of PET data, because of their ability to image cortical bone. In the present work we assessed the limitations of dual-echo UTE imaging for bone segmentation in head and neck imaging. Sequentially acquired MR and PET/CT clinical data were used for this purpose. METHODS: Twenty patients referred for a clinical oncology examination were scanned using a trimodality setup. Among the MR sequences, a dual-echo UTE acquisition of the head was acquired and used to create tissue R2 maps. The different undesired structures present in these maps were identified by an experienced radiologist. Global and local measurements of the overlap between R2-based and CT-based bone masks were computed. RESULTS: UTE R2 maps displayed a nonfunctional relation with CT data. The obtained bone masks showed acceptable overlap with the corresponding CT data, in the case of the skull itself (e.g., 47% mismatch for the parietal region), with decreased performance in the base of the skull and in the neck (e.g., 78% for the maxillary region). Unwanted structures were detected, both anatomic (e.g., sternocleidomastoid, temporal, and masseter muscles) and artifactual (e.g., dental implants and air-tissue interfaces). CONCLUSION: It is indeed possible to estimate the anatomic location of bone tissue using UTE sequences. However, using pure parametric maps for attenuation correction may lead to bias close to certain anatomic structures and areas of high magnetic field inhomogeneity. More sophisticated approaches are necessary to compensate for these effects.

Foram conduzidos três experimentos, em Santa Maria e em Constantina - RS, com o objetivo de determinar a população mais adequada de plantas para o tipo II de feijoeiro comum, nas condições de cultivo da safra e da safrinha em diferentes regiões climáticas, em função da ocorrência de moléstias. O delineamento experimental adotado foi o de blocos ao acaso, com cinco repetições, no esquema de parcelas divididas. Maior população de plantas apresenta rendimentos superiores ou equivalentes aos obtidos na menor população de plantas, e a ocorrência de moléstias não acarretou redução do rendimento de grãos nas populações maiores.


Three experiments were conducted in Santa Maria and Constantina - Rio Grande do Sul State - Brazil, to determine the effect of plant population on disease occurrence in common bean (type II grown) in the first and second growing season and to determine the most appropriate plant population. The experiment was established as a split-plot randomized block design with five replications. The results showed that there was no effect of plant population in disease incidence. The high plant populations provided higher or similar grain yield compared with the grain yield of the low plant populations.
