BACKGROUND: The gut microbiota significantly influences the health and growth of red-spotted grouper (Epinephelus akaara), a well-known commercial marine fish from Fujian Province in southern China. However, variations in survival strategies and seasons can impact the stability of gut microbiota data, rendering it inaccurate in reflecting the state of gut microbiota. Which impedes the effective enhancement of aquaculture health through a nuanced understanding of gut microbiota. Inspired by this, we conducted a comprehensive analysis of the gut microbiota of wild and captive E. akaara in four seasons. RESULTS: Seventy-two E. akaara samples were collected from wild and captive populations in Dongshan city, during four different seasons. Four sections of the gut were collected to obtain comprehensive information on the gut microbial composition and sequenced using 16S rRNA next-generation Illumina MiSeq. We observed the highest gut microbial diversity in both captive and wild E. akaara during the winter season, and identified strong correlations with water temperature using Mantel analysis. Compared to wild E. akaara, we found a more complex microbial network in captive E. akaara, as evidenced by increased abundance of Bacillaceae, Moraxellaceae and Enterobacteriaceae. In contrast, Vibrionaceae, Clostridiaceae, Flavobacteriaceae and Rhodobacteraceae were found to be more active in wild E. akaara. However, some core microorganisms, such as Firmicutes and Photobacterium, showed similar distribution patterns in both wild and captive groups. Moreover, we found the common community composition and distribution characteristics of top 10 core microbes from foregut to hindgut in E. akaara. CONCLUSIONS: Collectively, the study provides relatively more comprehensive description of the gut microbiota in E. akaara, taking into account survival strategies and temporal dimensions, which yields valuable insights into the gut microbiota of E. akaara and provides a valuable reference to its aquaculture.

This paper asks the question: can genomic information be used to recover a species that is already on the pathway to extinction due to genetic swamping from a related and more numerous population? We show that a breeding strategy in a captive breeding program can use whole genome sequencing to identify and remove segments of DNA introgressed through hybridisation. The proposed policy uses a generalized measure of kinship or heterozygosity accounting for local ancestry, that is, whether a specific genetic location was inherited from the target of conservation. We then show that optimizing these measures would minimize undesired ancestry while also controlling kinship and/or heterozygosity, in a simulated breeding population. The process is applied to real data representing the hybridized Scottish wildcat breeding population, with the result that it should be possible to breed out domestic cat ancestry. The ability to reverse introgression is a powerful tool brought about through the combination of sequencing with computational advances in ancestry estimation. Since it works best when applied early in the process, important decisions need to be made about which genetically distinct populations should benefit from it and which should be left to reform into a single population.

RESUMO

A necropsy was performed on a 43-year-old female zoo chimpanzee, with cancer in the vulvar and perivulvar region. She was diagnosed with squamous cell carcinoma, the presence of this tumor in domestic animals and non-human primates is very rare in the vulvar region and there were no previous reports found on it in chimpanzee, due to which this report contributes to the knowledge on chimpanzee pathologies.

BACKGROUND: Captive breeding programs play a vital role in conservation of threatened species, necessitating an understanding of genetic diversity among captive individuals to ensure long-term genetic viability, appropriate mate selection, and successful reintroduction to native habitats. METHODS AND RESULTS: We did not observe any recent genetic bottleneck, and population showed moderate genetic diversity. The estimated effective population size, representing individuals capable of contributing genetically to future generations, was estimated as 18.6 individuals (11.4-35.1 at 95% CI). Based on the genetic make-up and allelic diversity, we found seventeen pangolins (11 females and 6 males) were genetically unrelated and relatively more potent than others. CONCLUSION: In this study, we evaluated the captive breeding program of the Indian pangolin population at the Pangolin Conservation Breeding Centre in Nandankanan Zoological Park, Bhubaneswar, Odisha. We highlight the significance of genetic monitoring within the captive population of Indian pangolin for preserving genetic diversity and ensuring the long-term survival of the species. We established the genetic profiles of all 29 pangolins and identified 17 pangolins to be prioritized for enhanced breeding and future zoo exchange programs. We appreciate the zoo authorities for promoting genetic assessment of pangolin for better and more effective monitoring of the captive breeding of the endangered Indian pangolin.

The marmoset is a fundamental nonhuman primate model for the study of aging, neurobiology, and many other topics. Genetic management of captive marmoset colonies is complicated by frequent chimerism in the blood and other tissues, a lack of tools to enable cost-effective, genome-wide interrogation of variation, and historic mergers and migrations of animals between colonies. We implemented genotype-by-sequencing (GBS) of hair follicle derived DNA (a minimally chimeric DNA source) of 82 marmosets housed at the Southwest National Primate Research Center (SNPRC). Our primary goals were the genetic characterization of our marmoset population for pedigree verification and colony management and to inform the scientific community of the functional genetic makeup of this valuable resource. We used the GBS data to reconstruct the genetic legacy of recent mergers between colonies, to identify genetically related animals whose relationships were previously unknown due to incomplete pedigree information, and to show that animals in the SNPRC colony appear to exhibit low levels of inbreeding. Of the >99,000 single-nucleotide variants (SNVs) that we characterized, >9800 are located within gene regions known to harbor pathogenic variants of clinical significance in humans. Overall, we show the combination of low-resolution (sparse) genotyping using hair follicle DNA is a powerful strategy for the genetic management of captive marmoset colonies and for identifying potential SNVs for the development of biomedical research models.

This study aimed to explore the reproductive histology and oocyte differentiation of the longnose seahorse Hippocampus trimaculatus (Leach, 1814) in captivity. Five mature healthy females were histologically observed. The reproductive systems of the five specimens exhibited similar morphological characteristics with a pair of saccular creamy white ovaries merging caudally into a single gonoduct. There were two germinal ridges lined with a layer of germinal epithelium (GE). The ovarian maturation of this species was considered asynchronous. The oogenic cells were classified into oogonia and oocytes at several developmental phases based on their size and characteristics. Oogonia were identified among the connective tissue in the middle area of the GE. The stromal compartment contained oocytes that were classified into four distinct phases: the primary growth (PG) phase having two steps (perinucleolar and oil droplets-cortical alveolar steps) and the secondary growth (SG) phase with three oocyte types, including early SG oocytes, late SG oocytes, and fully grown oocytes. The atretic oocytes (AO) were observed in all stages of oogenesis. Postovulatory follicles were also seen among the ovarian connective tissue. The occurrence of postovulatory follicles suggested that the specimens analysed in this study were in the spawning period. This research provides new insights into the identification of the reproductive cycles and morphological characteristics of the ovary of H. trimaculatus.

Dystocia, or obstructed labor, is a well-documented phenomenon in various captive vertebrates, including fish. However, despite the documentation of dystocia in several viviparous (live-bearing) Chondrichthyan species (i.e., sharks, rays, skates, and chimaeras), there are no reports to date of dystocia in any oviparous (egg-laying) species. Here we present a case of a captive female epaulette shark (Hemiscyllium ocellatum) that demonstrated symptoms of dystocia in a research-related captive breeding programme. This communication serves as documentation that dystocia can occur in oviparous Chondrichthyans, and this information can help inform researchers and veterinary practitioners for improved care.

Exploring the effects of water temperature on egg development in skipjack tuna (Katsuwonus pelamis) has substantial implications for evaluations of wild spawning habitats. In the present study, we examined the hatching success and duration as a function of temperature from 21 to 33°C under captive environments. A high hatching rate of over 50% between 23 and 31°C was observed, with the shortest hatching duration at 31°C. Because the egg period is vulnerable to predators, a shortened hatching duration with warming water would be ecologically advantageous for K. pelamis, as its main spawning grounds are located in tropical areas.

Captive breeding is often seen as a solution to sustainably increasing the supply of individuals in the wildlife trade. To be an effective conservation measure this requires robust systems to verify the authenticity of captive-bred species. The Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES) monitors the international trade in Listed species-which for many taxa is dominated by captive-bred individuals-using the Review of Captive Trade (RCT) process. A key question is how best to identify laundered or inauthentic captive-bred trade and how has this changed over time and space. We develop targeted assessments based on multiple RCT criteria to identify probable instances of laundering and misuse of source and purpose codes in international trade records, and apply this to 39,167 records of captive trade from 2000 to 2020 spanning 53,674,762 individuals. We find a very low proportion of trade volume (1.8%, 37,835 individuals) misreported as originating from non-existent, registered Appendix I-breeding facilities, and low instances of exporter-reported captive trade being recorded by importers as wild-sourced (<4%) or ranched (1%). We also find that <2% of species-year-exporter records have abrupt shifts from wild to captive sources, potentially indicating laundering. Conversely, we find high incidences of exporter- and importer-reported trade differing in whether the trade was commercial or not - a phenomenon we attribute to differing definitions, not illegal activity. Our results indicate a low incidence of concerning international trade being reported, but we suggest this likely stems from reporting requirements that limit our assessments. We highlight additional trade data that, if embedded into Party's annual reports, would vastly improve inferential potential, greatly increasing the number of records (Appendix II and III species) that could be verified with minimal effort for management authorities.

The gut microbiome refers to the microorganism community living within the digestive tract. The environment plays a crucial role in shaping the gut microbiome composition of animals. The gut microbiome influences the health and behavior of animals, including the critically endangered Malayan tiger (Panthera tigris jacksoni). However, the gut microbiome composition of Malayan tigers, especially those living in their natural habitats, remains poorly understood. To address this knowledge gap, we used next-generation sequencing DNA metabarcoding techniques to analyze the gut microbiome of wild Malayan tigers using fecal samples collected from their natural habitats and in captivity. Our aim was to determine the gut microbiota composition of the Malayan tiger, considering the different types of habitat environments. The results revealed a diverse microbial community within the gut microbiome of Malayan tigers. The prominent phyla that were observed included Firmicutes, Proteobacteria, Actinobacteriota, Fusobacteriota and Bacteroidota. Beta diversity analysis revealed significant differences in gut microbiome composition of Malayan tigers that inhabited oil palm plantations, in villages and protected areas. Diversity analysis also revealed significant difference in the gut microbiome between wild and captive Malayan tigers. However, the distinctions of gut microbiome between wild and captive alpha diversity did not yield significant differences. The differences in microbiome diversity resulted from the interplay of dietary intake and environmental factors. This information will facilitate the establishment of focused conservation approaches and enhance our understanding of the effect of microbiome composition on Malayan tiger health.

Understanding the nutritional requirements of captive animals is necessary for proper animal husbandry, however, the specific dietary requirements for many amphibian species commonly kept in captivity are unknown. Like most vertebrates, frogs cannot synthesize carotenoids and must therefore obtain these essential nutrients through diet. It is unclear if amphibians can cleave provitamin A carotenoids to form vitamin A metabolically within the body, so common practice is to supplement their captive diets with both preformed vitamin A and provitamin A carotenoids. We carried out a feeding experiment in tadpoles of Phyllobates vittatus, a commonly kept poison frog species, to test the effects of supplementing a fish flake diet with a provitamin A carotenoid (2.5 mg/g ß-carotene) and vitamin A (0.033-0.066 µg/mL retinyl acetate), both individually and in combination. Contrary to our expectations, supplementation had either no effect or adverse effects on tadpole growth and survivorship. Tadpoles reared under supplemented diets with vitamin A showed higher mortality rates, coupled with symptoms of hypervitaminosis A. Survivors had a smaller body size and mass at metamorphosis. ß-carotene supplementation alone had no detectable effect. The vitamin A and ß-carotene levels in our supplemented diet have been shown to be harmless or benefit tadpoles of other species, yet our results indicate that adding these amounts to what is found in a generalist fish flake mix can have detrimental effects on P. vittatus tadpoles. More broadly, this study highlights the importance of creating husbandry guidelines based on the specific physiological needs of the species (or species groups) being kept in captivity, rather than general ones for all amphibians, as is often done.

Leatherback sea turtle (Dermochelys coriacea) hatchlings have previously been kept alive for over a year in captive conditions but these were the few survivors of initially larger groups. In this report, newly hatched leatherback sea turtles were randomly harvested from two nests in Thailand and successfully reared before release back to the wild. In captivity, the survival of the turtles decreased sharply during the first 4 or 5 months, and then steadied until the end of the 12-month trial. The survival of yearlings from one nest was 13.3% and from the other nest 46.7%. Their growth was exponential, reaching 1.36-3.35 kg (n = 9) at the end of program. The causes of death of the reared turtles were accidents (25.0-38.5%) and infections from water and live food (61.5-75.0%). The dietary requirements of the turtles were investigated by determining the digestibility of protein and carbohydrate in vitro, using enzymes from the digestive tracts of hatchlings that had died in an accident (70.1-92.9 g body weight). The results indicated that the most suitable source of protein was wheat gluten, followed by soybean meal, nonruminant meat and bone meal, fish meal, nonruminant meat meal, pork meal, and skimmed milk, while suitable carbohydrate sources were mashed cassava, corn, wheat flour, and alpha starch, followed by cereal meal and rice flour. Findings from the current report provide a practical protocol for head-starting leatherback sea turtles, and indicate the possible basis of an effective artificial diet for this species.

Obesity is common in zoo animals, and both dietary management and the provision of adequate opportunities for exercise are needed to tackle it. We used 30 years of records from Jersey Zoo to compare the weight and forearm length of wild and captive-born Livingstone's fruit bats (Pteropus livingstonii), and to assess the impact on weight of enclosure space. The mean capture weight of wild-caught male Livingstone's bats was 657 g, significantly higher than that of females (544 g). In both wild and captive-born bats, males had significantly longer forearms than females, but there was no effect of birth location. Males weighed more in the mating season than at other times of year. Both sexes gained more weight during development if born in enclosures that restricted flight rather than a large aviary; this was particularly noticeable in females. After reaching maturity at 3 years, weights of bats born in restricted enclosures continued to increase, reached a peak of over 1000 g at 8-10 years, and then declined in both sexes. The weight of bats born in the aviary remained more stable after the age of three. Like wild bats, adult females born in the aviary weighed less than males. However, females born in restricted enclosures weighed more than males born in the same enclosures. Enclosure designs that maximize opportunities for flight can limit excessive weight gain in captive fruit bats and may therefore improve fitness and health, essential in planning for future reintroduction programs.

Boreal chorus frogs (Pseudacris maculata Agassiz 1850) are a widespread amphibian in North America, but several populations are in decline. Specifically, we are developing captive breeding and reintroduction methods for the Great Lakes/St. Lawrence-Canadian Shield population. Here we present the effects of tadpole density, food variety, and addition of supplemental minerals to rearing water on the growth, development, and survival during the larval and metamorph/juvenile stages. We conducted two experiments using a factorial design. We found that low tadpole density (1 vs. 2 tadpoles/L) and high food variety (five food items vs. three food items) significantly increased tadpole body length and Gosner stage after 2 weeks (p < .001), increased survival to metamorphosis (p < .001), decreased time to metamorphosis (p < .001), and increased weight after metamorphosis (p < .001). On average, tadpoles in the high density/low food treatment, compared to the low density/high food, were 25% smaller after 2 weeks, had 3.9× lower survival to metamorphosis, took 1.25× longer to reach metamorphosis, and weighed 1.5× less after metamorphosis. In contrast, neither density (0.5 vs. 1 tadpole/L) nor mineral supplemented water affected growth and development, but tadpole survival was higher at 1 tadpole/L. Our findings demonstrate the feasibility of rearing boreal chorus frogs in captivity and provide guidelines for rearing this and similar species in a laboratory environment.

Fruit bats (genus Pteropus) are typically island-endemic species important in seed dispersal and reforestation that are vulnerable to increased extinction risk. An effective method of reducing extinction risk in vulnerable species that cannot be conserved in their native habitat is establishing an ex-situ captive breeding programme. Due to anthropogenic threats and low population numbers, in the early 1990s, a captive breeding programme was established at Jersey Zoo, British Isles, for Critically Endangered Livingstone's fruit bats (Pteropus livingstonii). Here we use six polymorphic microsatellite loci to assess genetic diversity in the captive breeding population of Livingstone's fruit bats (P. livingstonii), 30 years after the programme's establishment, investigating change over generations and comparing our findings with published data from the wild population. We found no significant difference between the genetic diversity in the captive and wild populations of Livingstone's fruit bats (P. livingstonii), in both expected heterozygosity and allelic richness. The captive population has retained a comparable level of genetic diversity to that documented in the wild, and there has been no significant decline in genetic diversity over the last 30 years. We advise that a full pedigree of the paternal lineage is created to improve the management of the captive breeding programme and further reduce the possibility of inbreeding. However, it appears that the captive breeding programme is currently effective at maintaining genetic diversity at levels comparable to those seen in the wild population, which suggests reintroductions could be viable if genetic diversity remains stable in captivity.

The Louisiana pinesnake (Pituophis ruthveni) is considered one of the rarest snakes in North America and was federally listed under the Endangered Species Act in 2018. Captive breeding and reintroduction of zoo-bred hatchlings has been successful, however, limited founders in the captive population and the inability to bring new, wild genes into the captive colony presents a major concern for the conservation of this species. The use of artificial insemination (AI) was first applied to snakes in the 1980s but further development of the technique has since received little attention. Our goal was to develop a method of AI for use in breeding Louisiana pinesnakes to facilitate gene flow from wild to captive populations. We inseminated two captive Louisiana pinesnakes with semen collected from one donor male, novel to both females. Timing of AI occurred following the emergence of females from brumation, and when large, distinct follicles were detected using digital palpation. Females were inseminated four and five times over a period of 14 and 19 days, respectively, using fresh and 2-day refrigerator stored semen. One female laid seven eggs, which resulted in four fertile eggs and two viable hatchlings, while the second female produced three fertile of seven eggs laid but no viable hatchlings. Genetic analyses confirmed the donor male was the sire of hatchlings. This is the first successful AI of an endangered snake species and provides a framework for the use and optimization of assisted reproductive technologies for use in conservation breeding programs.

Captive breeding and release to the wild is a globally important conservation tool. However, captivity can result in phenotypic changes that incur post-release fitness costs, especially if they affect strenuous or risky behaviours. Bird wing shape is critical for migration success and suboptimal phenotypes are strongly selected against. In this study, I demonstrate surprising plasticity of bird wing phenotypes in captivity for 4/16 studied species. In a model species, captive-born juveniles with wild wing phenotypes (a 1-mm longer distal primary flight feather) survived post-release at 2.7 times the rate of those with captive phenotypes (i.e. a shorter distal feather). Subtle phenotypic changes and their fitness impacts are more common than widely realised because they are easily overlooked. To improve captive breeding for conservation, practitioners must surveil phenotypic changes and find ways to mitigate them.

The accelerating pace of global biodiversity loss is exacerbated by habitat fragmentation and subsequent inbreeding in small populations. To address this problem, conservation practitioners often turn to assisted breeding programmes with the aim of enhancing genetic diversity in declining populations. Although genomic information is infrequently included in these efforts, it has the potential to significantly enhance the success of such programmes. In this study, we showcase the value of genomic approaches for increasing genetic diversity in assisted breeding efforts, specifically focusing on a highly inbred population of Western burrowing owls. To maximize genetic diversity in the resulting offspring, we begin by creating an optimal pairing decision tree based on sex, kinship and patterns of homozygosity across the genome. To evaluate the effectiveness of our strategy, we compare genetic diversity, brood size and nestling success rates between optimized and non-optimized pairs. Additionally, we leverage recently discovered correlations between telomere length and fitness across species to investigate whether genomic optimization could have long-term fitness benefits. Our results indicate that pairing individuals with contrasting patterns of homozygosity across the genome is an effective way to increase genetic diversity in offspring. Although short-term field-based metrics of success did not differ significantly between optimized and non-optimized pairs, offspring from optimized pairs had significantly longer telomeres, suggesting that genetic optimization can help reduce the risk of inbreeding depression. These findings underscore the importance of genomic tools for informing efforts to preserve the adaptive potential of small, inbred populations at risk of further decline.

Even for animals with multiple senses at their disposal, there may be a strong reliance on a single sense, like vision, for social behavior. Experimentally blocking or eliminating vision offers a powerful means of testing impacts on social behavior, though few studies have followed experimentally blinded individuals in the wild to test potential changes in social behavior in natural settings. Here we conducted experiments with social hermit crabs (Coenobita compressus), applying opaque material overtop their eyes to temporarily blind individuals. We then released these experimentally blinded individuals and non-blinded control individuals into the wild as well as into captive social settings. Compared to control individuals, experimentally blinded individuals initiated significantly fewer social contacts with conspecifics in the wild. These experimentally blinded individuals were not, however, differentially targeted by conspecifics. Interestingly, unlike the wild experiments, the captive experiments showed no differences in social behavior between experimentally blinded and non-blinded control individuals, suggesting that experiments in natural settings in the wild may be essential to fully unraveling impacts of blindness on social behavior. Broadly, for social animals that are highly reliant on the visual modality, social behavior may change dramatically if they lose their vision.

The wildlife trade is a billion-dollar global business, involving millions of people, thousands of species, and hundreds of millions of individual organisms. Unravelling whether trade targets reproductively distinct species and whether this preference varies between captive- and wild-sourced species is a crucial question. We used a comprehensive list of all bird species traded, trade listings and records kept in compliance with the Convention on International Trade in Endangered Species (CITES), and a suite of avian reproductive parameters to examine whether wildlife trade is associated with particular facets of life history and to examine the association between life-history traits and captive- and wild-sourced traded volumes over time. Across all trade, CITES listing, and CITES trade, large birds were more likely to be traded and listed, but their longevity and age at maturity were not associated with CITES listing or trade. We found species across almost the full range of trait values in both captive and wild trade between 2000 and 2020. Captive trade volumes clearly associated with relatively longer lived and early-maturing species; these associations remained stable and largely unchanged over time. Trait-volume associations in wild-sourced trade were more uncertain. Only body mass had a clear association, and it varied from negative to positive over time. Although reproductive traits were important in captive-sourced trade, species-level variation dominated trade, with even congeneric species varying greatly in volume despite similar traits. The collection and incorporation of trait data into sustainability assessments of captive breeding facilities are crucial to ensure accurate quotas and guard against laundering.

Por ello es necesario resolver la cuestión de si el mercado se enfoca en especies con distinciones reproductivas y si esta preferencia varía entre las especies de origen silvestre y en cautiverio. Usamos una lista completa de todas las especies de aves comercializadas, listados y registros comerciales conforme a la Convención sobre el Comercio Internacional de Especies Amenazadas (CITES) y un conjunto de parámetros de reproducción de aves para analizar si el mercado de fauna está asociado con facetas particulares de la historia de vida. También analizamos la asociación entre los rasgos de la historia de vida y el volumen comercializado de origen silvestre y de cautiverio a lo largo del tiempo. En todos los mercados, listas de CITES y mercados CITES, las aves de mayor tamaño tuvieron mayor probabilidad de ser comercializadas y estar enlistadas, pero su longevidad y edad a la madurez no se asoció con el mercado o la lista e CITES. Detectamos especies en casi toda la gama de rasgos tanto en el comercio de cautiverio como el silvestre entre 2000 y 2020.
