RESUMO

There is a pressing need for more-holistic approaches to fisheries assessments along with growing demand to reduce the health impacts of sample collections. Metabolomic tools enable the use of sample matrices that can be collected with minimal impact on the organism (e.g., blood, urine, and mucus) and provide high-throughput, untargeted biochemical information without the requirement of a sequenced genome. These qualities make metabolomics ideal for monitoring a wide range of fish species, particularly those under protected status. In the current study, we surveyed the relative abundances of 120 endogenous metabolites in epidermal mucus across eight freshwater fish species belonging to seven phylogenetic orders. Principal component analysis was used to provide an overview of the data set, revealing strong interspecies relationships in the epidermal mucous metabolome. Normalized relative abundances of individual endogenous metabolites were then used to identify commonalities across multiple species, as well as those metabolites that showed notable species specificity. For example, taurine was measured in high relative abundance in the epidermal mucus of common carp (Cyprinus carpio), northern pike (Esox lucius), golden shiner (Notemigonus crysoleucas), rainbow trout (Oncorhynchus mykiss), and rainbow smelt (Osmerus mordax), whereas γ-amino butyric acid (GABA) exhibited a uniquely high relative abundance in flathead catfish (Pylodictis olivaris). Finally, hierarchical cluster analysis was used to evaluate species relatedness as characterized by both the epidermal mucous metabolome (phenotype) and genetic phylogeny (genotype). This comparison revealed species for which relatedness in the epidermal mucous metabolome composition closely aligns with phylogenetic relatedness (e.g., N. crysoleucas and C. carpio), as well as species for which these two measures are not well aligned (e.g., P. olivaris and Polyodon spathula). These, and other findings reported here, highlight novel areas for future research with fish, including development of epidermal mucous-based markers for non-invasive health monitoring, sex determination, and hypoxia tolerance.

Fish passage research is important to mitigate the adverse effects of fragmented river habitats caused by waterway structures. The scale at which this research is undertaken varies from small-scale laboratory prototype studies to in-situ observations at various fish passage structures and bottlenecks. Using DeepLabCut, we introduce and evaluate a machine learning based workflow to track small-bodied fish in order to facilitate improved fish passage management. We specifically studied the behaviour and kinematics of Galaxias maculatus, a widespread diadromous Southern Hemisphere fish species. Upstream fish passage was studied in the presence of three different patches of spoiler baffles at an average water velocity of 0.4 m/s. In semi-supervised mode, the fish locations were extracted, and fish behaviour, such as swimming pathways and resting locations, was analysed based on extracted positions and recorded kinematic parameters. Individual fish behaviour and kinematic parameters were then used to assess the suitability of the three different spoiler baffle designs for enhancing fish passage. Using this technique, we were able to demonstrate where different spoiler baffle configurations resulted in significant differences in fish passage success and behaviour. For example, medium-spaced smaller baffles provided more accessible and uniform resting locations, which were required for efficient upstream passage. Results are discussed in relation to fish passage management at small instream structures.

Ayu Plecoglossus altivelis altivelis is a key commercially and culturally important freshwater osmeroid in Japan. Its native population is mostly an amphidromous form migrating between rivers and the sea, and not only native but also artificially landlocked forms are found in lakes and dam reservoirs. This study was undertaken to execute population feasibility and maximum sustainable yield (MSY) analysis of an artificially landlocked form of ayu during January 2018 to December 2020 in the Haidzuka reservoir and its connected Tabusa River, western Japan. FAO-ICLARM Stock Assessment Tools-II and empirical models were employed to estimate the growth function and population parameters. The estimated asymptotic length was 19.50 cm, and the growth coefficient was 0.73 year-1 with a growth performance index of 2.443. The length at first maturity and length at optimum yield were calculated as 10.77 cm and 12.63 cm, respectively, which were lower than the length at first capture (Lc = 13.15 cm), suggesting the mesh size of fishing gear favoring the sustainability of the reproductive potential of this population. The calculated total, natural, and fishing mortalities were 2.45, 1.19, and 1.26 year-1, respectively. The recruitment pattern was continuous round the year with two pulses where the peak was during July. The current level of exploitation (0.51) was slightly higher than the maximum exploitation rate (0.45), indicating a little overharvesting. The MSY of ayu in the Haidzuka reservoir was estimated to be 211 metric tons if the recommended Lc is maintained. Results of this study illustrate the first information on population characteristics of landlocked ayu and will help the development of suitable management policies for ayu fishery in lakes and dam reservoirs.

Flavobacterium psychrophilum, the etiological agent of bacterial coldwater disease (BCWD) and rainbow trout fry syndrome, causes great economic losses in salmonid aquaculture worldwide. Recent molecular studies have uncovered important epidemiological and ecological aspects of this pathogen; however, such data are lacking for F. psychrophilum populations affecting aquaculture in China. Herein, F. psychrophilum phenotype, genotype, and virulence were characterized for isolates recovered from epizootics in multiple salmonid aquaculture facilities across China. Thirty-one F. psychrophilum isolates, originating from four provinces and three host fish species, were predominantly homogeneous biochemically but represented 5 sequence types (STs) according to multilocus sequence typing (MLST) that belonged to clonal complex CC-ST10 or 3 newly recognized singleton STs. PCR-based serotyping classified 19 and 12 F. psychrophilum isolates into molecular serotypes 1 and 0, respectively, showing an obvious relationship with host species. Antimicrobial susceptibility analysis via broth microdilution revealed reduced susceptibility to enrofloxacin, flumequine, and oxolinic acid, moderate susceptibility to gentamicin, erythromycin, and florfenicol, and variable susceptibility to ampicillin and oxytetracycline. In vivo challenge experiments confirmed the ability of two representative Chinese F. psychrophilum isolates to induce typical signs of BCWD and mortality in 1-year-old rainbow trout (Oncorhynchus mykiss). Findings collectively demonstrate (i) that BCWD outbreaks in China studied thus far are caused by F. psychrophilum lineages that are common on other continents (e.g., CC-ST10) and others that have not been reported elsewhere (e.g., ST355, ST356, ST357), (ii) that F. psychrophilum molecular serotypes distinguish isolates from different host fish species, even within STs, and (iii) reduced F. psychrophilum antimicrobial susceptibility against compounds used for BCWD control in China. IMPORTANCE Flavobacterium psychrophilum causes substantial economic losses in salmonid aquaculture worldwide. Although this bacterium is also believed to be a disease source in China, published reports of its presence do not yet exist. Herein, F. psychrophilum was linked to multiple disease outbreaks in several salmonid aquaculture facilities within four Chinese provinces, and polyphasic characterization revealed that most isolates were genetically distinct from strains recovered on other continents. Analyses further revealed the predominating molecular serotypes, antimicrobial susceptibility profiles, and pathogenic potential of two representative recovered isolates. Collectively, the results presented here provide important data on the epidemiology and disease ecology of F. psychrophilum in China and pave the way for targeted prevention and control methods to be pursued in the future.

The Delta Smelt (Hypomesus transpacificus) is an imperiled, annual fish endemic to the Sacramento-San Joaquin Delta and San Francisco Estuary. This study examined the severity and prevalence of liver and gill lesions of juvenile through adult Delta Smelt from 2011 through 2017 collected from five regions throughout its habitat (n = 1,053). The first and last years of the study were wet, but bracketed an extreme drought in CA (2012-2016), during which the Delta Smelt population reached historical lows. Overall, the three most common lesions were gill ionocyte hyperplasia, liver lipidosis, and gill aneurysm. Individuals with higher fork lengths exhibited increased gill and liver lesion score (summations of the severity scores), suggesting that Delta Smelt accumulate lesions through their lives, and that larger individuals were more tolerant of liver and gill lesions. Liver lesion score showed significant regional differences, while salinity was a better predictor of gill lesions than region, with lower gill lesion scores associated with higher salinities. Largely consistent with previously reported histopathology patterns, Delta Smelt collected from the Confluence and Suisun Marsh had the lowest liver lesion score, while Delta Smelt collected from Cache Slough and Suisun Bay had the highest lesion scores, and Suisun Marsh had the lowest glycogen depletion, suggesting heterogeneous levels of exposure to environmental stressors across regions. Gill and liver lesion score also varied significantly with year-class. The highest gill lesion score occurred in the 2015/16 year-class, and the lowest occurred in the 2017/18 year-class, a 2.8-fold difference. Controlling for size and regional effects, individuals with comparatively high liver lesion scores were prevalent in the population until the 2014/15 year-class. In the two subsequent year-classes, Delta Smelt livers were in the best condition, coinciding with peak drought conditions and record low abundances.

Although environmental DNA shed from an organism is now widely used for species detection in a wide variety of contexts, mobilizing environmental DNA for management requires estimation of population size and trends in addition to assessing presence or absence. However, the efficacy of environmental-DNA-based indices of abundance for long-term population monitoring have not yet been assessed. Here we report on the relationship between six years of mark-recapture population estimates for eulachon (Thaleichthys pacificus) and "eDNA rates" which are calculated from the product of stream flow and DNA concentration. Eulachon are a culturally and biologically important anadromous fish that have significantly declined in the southern part of their range but were historically rendered into oil and traded. Both the peak eDNA rate and the area under the curve of the daily eDNA rate were highly predictive of the mark-recapture population estimate, explaining 84.96% and 92.53% of the deviance, respectively. Even in the absence of flow correction, the peak of the daily eDNA concentration explained an astonishing 89.53% while the area under the curve explained 90.74% of the deviance. These results support the use of eDNA to monitor eulachon population trends and represent a >80% cost savings over mark-recapture, which could be further increased with automated water sampling, reduced replication, and focused temporal sampling. Due to its logistical ease and affordability, eDNA sampling can facilitate monitoring a larger number of rivers and in remote locations where mark-recapture is infeasible.

The California red-legged frog (CRLF), Delta smelt (DS), and California tiger salamander (CTS) are 3 species listed under the United States Federal Endangered Species Act (ESA), all of which inhabit aquatic ecosystems in California. The US Environmental Protection Agency (USEPA) has conducted deterministic screening-level risk assessments for these species potentially exposed to malathion, an organophosphorus insecticide and acaricide. Results from our screening-level analyses identified potential risk of direct effects to DS as well as indirect effects to all 3 species via reduction in prey. Accordingly, for those species and scenarios in which risk was identified at the screening level, we conducted a refined probabilistic risk assessment for CRLF, DS, and CTS. The refined ecological risk assessment (ERA) was conducted using best available data and approaches, as recommended by the 2013 National Research Council (NRC) report "Assessing Risks to Endangered and Threatened Species from Pesticides." Refined aquatic exposure models including the Pesticide Root Zone Model (PRZM), the Vegetative Filter Strip Modeling System (VFSMOD), the Variable Volume Water Model (VVWM), the Exposure Analysis Modeling System (EXAMS), and the Soil and Water Assessment Tool (SWAT) were used to generate estimated exposure concentrations (EECs) for malathion based on worst-case scenarios in California. Refined effects analyses involved developing concentration-response curves for fish and species sensitivity distributions (SSDs) for fish and aquatic invertebrates. Quantitative risk curves, field and mesocosm studies, surface-water monitoring data, and incident reports were considered in a weight-of-evidence approach. Currently, labeled uses of malathion are not expected to result in direct effects to CRLF, DS or CTS, or indirect effects due to effects on fish and invertebrate prey. Several recent estimates of global biodiversity have concluded that the total number of species on Earth lies near the lower end of the wide range touted in previous decades. However, none of these recent estimates formally explore the real "elephant in the room", namely, what proportion of species are taxonomically invisible to conventional assessments, and thus, as undiagnosed cryptic species, remain uncountable until revealed by multi-gene molecular assessments. Here we explore the significance and extent of so-called "hyper-cryptic" species complexes, using the Australian freshwater fish Galaxias olidus as a proxy for any organism whose taxonomy ought to be largely finalized when compared to those in little-studied or morphologically undifferentiated groups. Our comprehensive allozyme (838 fish for 54 putative loci), mtDNA (557 fish for 605 bp of cytb), and morphological (1963-3389 vouchers for 17-58 characters) assessment of this species across its broad geographic range revealed a 1500% increase in species-level biodiversity, and suggested that additional taxa may remain undiscovered. Importantly, while all 15 candidate species were morphologically diagnosable a posteriori from one another, single-gene DNA barcoding proved largely unsuccessful as an a priori method for species identification. These results lead us to draw two strong inferences of relevance to estimates of global biodiversity. First, hyper-cryptic complexes are likely to be common in many organismal groups. Second, no assessment of species numbers can be considered "best practice" in the molecular age unless it explicitly includes estimates of the extent of cryptic and hyper-cryptic biodiversity. We apply a dynamic energy budget (DEB) model to the Icelandic capelin (Mallotus villosus) and introduce a new state variable to capture the roe production of individual fish. Species-specific coefficients are found for the capelin such as the shape coefficient and the Arrhenius temperature. We show how to link the DEB model to measurable quantities such as weight, length, fat, and roe content. We use data on measured 3-year old female capelin from 1999 to 2000 season from the Marine Research Institute of Iceland (MRI) and Matis, an Icelandic Food and Biotech R&D. We then find plausible parameter values for the DEB model by fitting the output of the model to these data. We obtain good fits between theory and observations, and the DEB model successfully reproduces weight, length, fat percentage and roe percentage of capelin. We discuss the effect of maturity on the spawning route of capelin, and describe how we intend to incorporate these results with an interacting particle model for the spawning migration of capelin.

The physiological challenges incurred during the transition from sea to fresh water and the constraints they place on the rate at which the common galaxiid Galaxias maculatus and the climbing galaxiid Galaxias brevipinnis can migrate from marine to freshwater habitats were examined. The duration of the marine to freshwater transition, the relationship between post-settlement age (PSA) and standard length (L(S)) as a proxy for energetic costs incurred during settlement and the potential effects of estuary geomorphology on migratory behaviour was investigated. Rate of upstream migration after settlement was not uniform. Upstream migration rate was slowest directly after settlement and increased with increasing PSA and distance from the river mouth, indicating a delay in upstream migration by newly recruited galaxiids. L(s) did not increase with age, at least within the first 21 days post settlement. These patterns were consistent for both species, in spite of differences in their life histories, across the recruitment season, despite seasonal variation in recruit size, and among estuaries with different properties. The results suggest that the timing and speed of migratory behaviour primarily reflect physiological constraints. Given the duration of residency of these species in estuaries, this study indicates that estuaries are critical transitional habitats for diadromous fishes during their migration from marine to freshwater habitats.

Chemical dispersants enhance oil spill dispersion by forming water-accommodated micelles with oil droplets. However, how dispersants alter bioavailability and subsequent bioaccumulation of hydrocarbons is not well understood. Thus, the goal was to investigate the influence of a chemical dispersant on the disposition (uptake, biotransformation, and depuration) of a model hydrocarbon, [14C]-phenanthrene ([14C]PHN), by larval topsmelt (Atherinops affinis). Exposure was via aqueous-only or combined dietary and aqueous routes from a water-accommodated fraction (WAF) of Prudhoe Bay Crude Oil (PBCO) or a WAF of Corexit 9527-dispersed PBCO (DO). Trophic transfer was measured by incorporating into exposure media both a rotifer (Brachionus plicatilis) as food for the fish and a phytoplankton (Isochrysis galbana) as food for the rotifers. Short-term (4 h) bioconcentration of PHN was significantly decreased in topsmelt when oil was treated with dispersant (P < 0.05), but differences diminished after 12 h. When trophic transfer was incorporated, PHN accumulation was initially delayed but after 12 h attained similar levels. Dispersant use also significantly decreased the proportion of biotransformed PHN (as 9-phenanthrylsulfate) produced by topsmelt (P < 0.05). However, overall PHN depuration was not affected by dispersant use. Thus, chemical dispersant use in oil spill response may reduce short-term uptake but not long-term accumulation of hydrocarbons such as PHN in pelagic fish.
