During the 2018 Lassa fever outbreak in Nigeria, samples from patients with suspected Lassa fever but negative Lassa virus PCR results were processed through custom gene expression array cards and metagenomic sequencing. Results demonstrated no single etiology, but bacterial and viral pathogens (including mixed co-infections) were detected.

Nairobi River sediments from locations adjacent to the Kawangware and Kiambio slums were analyzed via Fourier transform ion cyclotron resonance mass spectrometry with atmospheric pressure photoionization (APPI-FT-ICR-MS). The data from these ultrahigh resolution, untargeted measurements provided new insights into the impacts of local anthropogenic activity, which included likely benzo- and dibenzothiophene pollution with a suspected petrogenic origin, and prominent surfactant-like compositions. Other features in the data included highly abundant tetra-oxygenated compounds, and oxygenated nitrogen compounds with sphingolipid interpretations. Most notably, several hydrocarbon and oxygenated compound classes in the sediment data featured intensity patterns consistent with steroid molecular formulas, including those associated with sewage contamination investigatory work. In support of this interpretation, standards of cholesterol, ß-sitosterol, stigmasterol, coprostanol, cholestanol, and 5α-sitostanol were analyzed via APPI, to explore steroid ionization behavior. Generally, these analytes produced radical molecular ions ([M]â¢+), and water-loss pseudo molecular ion species ([M-H2O]â¢+ and [M+H-H2O]+), among various other less intense contributions. The absence of pseudo molecular protonated species ([M+H]+) was notable for these compounds, because these are often assumed to form with APPI. The standard measurements demonstrated how steroids can create the observed intensity patterns in FT-ICR-MS data, and hence these patterns have the potential to indicate sewage contamination in the analysis of other complex environmental samples. The steroid interpretation for the Kawangware and Kiambio data was further verified by subjecting the steroid standard radical molecular ions to collision-induced dissociation and comparing the detected fragments to those for the corresponding isolated ions from a Kawangware sediment sample.

Polycyclic aromatic compounds (PACs), including polycyclic aromatic hydrocarbons (PAHs) and heteroatom-containing analogues, constitute an important environmental contaminant class. For decades, limited numbers of priority PAHs have been routinely targeted in pollution investigations, however, there is growing awareness for the potential occurrence of thousands of PACs in the environment. In this study, untargeted Fourier transform ion cyclotron resonance mass spectrometry was used for the molecular characterisation of PACs in a sediment core from Chiswick Ait, in the River Thames, London, UK. Using complex mixture analysis approaches, including aromaticity index calculations, the number of molecular PAC components was determined for eight core depths, extending back to the 1930s. A maximum of 1676 molecular compositions representing PACs was detected at the depth corresponding to the 1950s, and a decline in PAC numbers was observed up the core. A case linking the PACs to London's coal consumption history is presented, alongside other possible sources, with some data features indicating pyrogenic origins. The overall core profile trend in PAC components, including compounds with oxygen, sulfur, nitrogen, and chlorine atoms, is shown to broadly correspond to the 16 priority PAH concentration profile trend previously determined for this core. These findings have implications for other industry-impacted environments.
RESUMO
The 2022 global mpox outbreak raises questions about how this zoonotic disease established effective human-to-human transmission and its potential for further adaptation. The 2022 outbreak virus is related to an ongoing outbreak in Nigeria originally reported in 2017, but the evolutionary path linking the two remains unclear due to a lack of genomic data between 2018, when virus exportations from Nigeria were first recorded, and 2022, when the global mpox outbreak began. Here, 18 viral genomes obtained from patients across southern Nigeria in 2019-2020 reveal multiple lineages of monkeypox virus (MPXV) co-circulated in humans for several years before 2022, with progressive accumulation of mutations consistent with APOBEC3 activity over time. We identify Nigerian A.2 lineage isolates, confirming the lineage that has been multiply exported to North America independently of the 2022 outbreak originated in Nigeria, and that it has persisted by human-to-human transmission in Nigeria for more than 2 years before its latest exportation. Finally, we identify a lineage-defining APOBEC3-style mutation in all A.2 isolates that disrupts gene A46R, encoding a viral innate immune modulator. Collectively, our data demonstrate MPXV capacity for sustained diversification within humans, including mutations that may be consistent with established mechanisms of poxvirus adaptation.

The composition of asphaltenes is of interest due to the challenges they pose for industry and their high complexity, encompassing a range of heteroatom contents, molecular weights, double bond equivalents (DBEs), and structural motifs. They are well-known for aggregating above critical concentrations, hindering the upstream and downstream processes. Asphaltenes are defined by solubility, as they are insoluble in light paraffins such as n-heptane and soluble in aromatic solvents such as toluene. Today, enormous efforts are being invested into the characterization of asphaltenes to shed light into their structural profiles to benefit the petroleum industry and environmental sustainability. Fourier transform ion cyclotron resonance mass spectrometry (FT-ICR MS) provides molecular level analysis with unparalleled mass resolving power and mass accuracy, which is vital for the characterization of inherently complex crude oils and their asphaltene fractions. The aim of this research is to elucidate and compare the compositional profiles of asphaltene fractions of two petroleum samples, fractioned through two approaches: using n-heptane, as is typical practice, and n-nonane, for the purpose of testing extraction using higher molecular weight alkanes. The results highlight that the choice of solvents does indeed influence the accessibility of different species and therefore changes the observed molecular profiles of the extracted asphaltenes. n-Heptane afforded broader contributions of different heteroatomic classes and greater carbon number ranges of the observed components; the DBE distribution vs carbon number profiles were different, where the extracts produced using n-nonane displayed a greater prevalence of lower DBE species.

BACKGROUND: The public health impact of Chikungunya virus (CHIKV) is often underestimated. Usually considered a mild condition of short duration, recent outbreaks have reported greater incidence of severe illness, fatality, and longer-term disability. In 2018/19, Eastern Sudan experienced the largest epidemic of CHIKV in Africa to date, affecting an estimated 487,600 people. Known locally as Kankasha, this study examines clinical characteristics, risk factors, and phylogenetics of the epidemic in Kassala City. METHODOLOGY/PRINCIPAL FINDINGS: A prospective cohort of 102 adults and 40 children presenting with chikungunya-like illness were enrolled at Kassala Teaching Hospital in October 2018. Clinical information, socio-demographic data, and sera samples were analysed to confirm diagnosis, characterise illness, and identify viral strain. CHIKV infection was confirmed by real-time reverse transcription-PCR in 84.5% (120/142) of participants. Nine (7.5%) CHIKV-positive participants had concurrent Dengue virus (DENV) infection; 34/118 participants (28.8%) had a positive Rapid Diagnostic Test for Plasmodium falciparum; six (5.0%) had haemorrhagic symptoms including two children with life-threatening bleeding. One CHIKV-positive participant died with acute renal injury. Age was not associated with severity of illness although CHIKV-infected participants were younger (p = 0.003). Two to four months post-illness, 63% of adults available for follow-up (30) were still experiencing arthralgia in one or more joints, and 11% remained moderately disabled on Rapid3 assessment. Phylogenetic analysis showed all CHIKV sequences from this study belonged to a single clade within the Indian Ocean Lineage (IOL) of the East/Central/South African (ECSA) genotype. History of contact with an infected person was the only factor associated with infection (p = 0.01), and likely related to being in the same vector environment. CONCLUSIONS/SIGNIFICANCE: Vulnerability to CHIKV remains in Kassala and elsewhere in Sudan due to widespread Aedes aegypti presence and mosquito-fostering household water storage methods. This study highlights the importance of increasing awareness of the severity and impact of CHIKV outbreaks, and the need for urgent actions to reduce transmission risk in households.

BACKGROUND: Undifferentiated febrile illness (UFI) is one of the most common reasons for people seeking healthcare in low-income countries. While illness and death due to specific infections such as malaria are often well-quantified, others are frequently uncounted and their impact underappreciated. A number of high consequence infectious diseases, including Ebola virus, are endemic or epidemic in the Federal Republic of Sudan which has experienced at least 12 UFI outbreaks, frequently associated with haemorrhage and high case fatality rates (CFR), since 2012. One of these occurred in Darfur in 2015/2016 with 594 cases and 108 deaths (CFR 18.2%). The aetiology of these outbreaks remains unknown. METHODOLOGY/PRINCIPAL FINDINGS: We report a retrospective cohort study of the 2015/2016 Darfur outbreak, using a subset of 65 of 263 outbreak samples received by the National Public Health Laboratory which met selection criteria of sufficient sample volume and epidemiological data. Clinical features included fever (95.8%), bleeding (95.7%), headache (51.6%) and arthralgia (42.2%). No epidemiological patterns indicative of person-to-person transmission or health-worker cases were reported. Samples were tested at the Public Health England Rare and Imported Pathogens Laboratory using a bespoke panel of likely pathogens including haemorrhagic fever viruses, arboviruses and Rickettsia, Leptospira and Borrelia spp. Seven (11%) were positive for Crimean-Congo haemorrhagic fever virus (CCHFV) by real-time reverse transcription PCR. The remaining samples tested negative on all assays. CONCLUSIONS/SIGNIFICANCE: CCHFV is an important cause of fever and haemorrhage in Darfur, but not the sole major source of UFI outbreaks in Sudan. Prospective studies are needed to explore other aetiologies, including novel pathogens. The presence of CCHFV has critical infection, prevention and control as well as clinical implications for future response. Our study reinforces the need to boost surveillance, lab and investigative capacity to underpin effective response, and for local and international health security.
