KEY MESSAGE: Harnessing hormone GA knowledge is a potential means to develop plant height ideotypes. Plant height holds significance for natural beauty and agricultural revolution. The increased grain productivity during the Green Revolution of the 1960s is partly attributed to the reshaping of plant stature, which is conferred by changes in phytohormone gibberellin (GA) metabolism or signaling. GA fine-tunes multiple aspects of biological events and plays a pivotal role in plant height determinant. Harnessing hormone GA knowledge is a potential means to develop ideal plant height to meet the future demand. Here, we present an overview of characterized GA pathway genes for plant height regulation. Novel alleles of Green Revolution genes sd1 and Rht are specially delineated. Through interactome analysis, we uncover GA20ox and GA3ox family members as central hub modulators of GA pathway. Empowered by GA knowledge, we suggest ways towards design breeding of plant height ideotypes through harnessing the alterations of GA cascade. We highlight the utility of genome editing to generate weak alleles to circumvent side effects of GA pathway perturbation.

The optimization of flowering time is a key aspect in maximizing grain productivity in rice. Allelic variations in genes for flowering time are major drivers in the wide adaptability of cultivated rice around the world. Here, we identified a novel allele of flowering time gene Grain number, plant height and heading date 7 (Ghd7). Loss-of-function ghd7, Ghd7-0a, is important for extremely early flowering time for adaptability to cultivation in Hokkaido, Japan. However, the rice variety Sorachi lacks a key functional nucleotide polymorphism of Ghd7, which results in a loss of function of the gene. Based on the sequence of Ghd7 allele in Sorachi, we identified the insertion of a transposon-like sequence at an upstream site of Ghd7. Segregation analysis using an F2 population derived from the cross between Hoshinoyume and Sorachi demonstrated that the Ghd7 locus contributed to extremely early flowering time in Sorachi. This Ghd7 allele in Sorachi showed a weak function in terms of delay of flowering time, compared with loss-of-function allele, and a distinct distribution in northern Japan.

Excessive cadmium (Cd) accumulation in rice poses a potential threat to human health. Rice varieties vary in their Cd content, which depends mainly on root-to-shoot translocation of Cd. However, cultivars accumulating high Cd in the natural population have not been completely investigated. In this study, we analyzed the variation in Cd accumulation in a diverse panel of 529 rice cultivars. Only a small proportion (11 of 529) showed extremely high root-to-shoot Cd transfer rates, and in seven of these cultivars this was caused by two known OsHMA3 alleles. Using quantitative trait loci mapping, we identified a new OsHMA3 allele that was associated with high Cd accumulation in three of the remaining cultivars. Using heterologous expression in yeast and comparative analysis among different rice cultivars, we observed that this new allele was weak at both the transcriptional and protein levels compared with the functional OsHMA3 genotypes. The weak Cd transport activity was further demonstrated to be caused by a Gly to Arg substitution at position 512. Our study comprehensively analyzed the variation in root-to-shoot Cd translocation rates in cultivated rice and identified a new OsHMA3 allele that caused high Cd accumulation in a few rice cultivars.
