Regrouping dairy cows is a common feature of dairy farm management. Cows are grouped based on lactation stage, age, milk yield and other factors. Regrouping cows during the dry period (from far-off area to close up area and from close up area to the main herd) brings new challenges. This is especially true for heifers who, after being confirmed gravid, may be grouped into a new pen with dried off cows. The aims of this study were to determine how grouping affects activity, nearest neighbour relationships and aggression, and how heifers' acclimatization to a new group differs from cows. Therefore, the hypotheses were that regrouping cows has less of an effect on older cows compared to heifers, and cows' individuality affects acclimatization to a new group. Aggression data were recorded using a video camera that was directed at the feed bunk, and activity was recorded with activity monitors that were attached around the right hind leg. Synchrony and distance to nearest neighbour were recorded, as was the cows' location on the first 3 d from the day they returned to the main herd. Motion index, mean number of steps and number of lying bouts were significantly higher after calving compared to the week before calving and the difference was higher amongst heifers compared to cows (P < 0.001). Both cows and heifers lay down more in the strawyard compared to cubicle housing (P < 0.01) and cows were more aggressive than heifers in both housing systems (P < 0.001 and P < 0.05, respectively). As hypothesized, heifers were more affected by regrouping and cows with more experience settled quicker to their new environment.

RESUMEN

In this Research Reflection we describe a common standpoint on suitable methodology for controlled and observational studies in cow-calf contact systems in dairy production. Different methods to assess behaviour, health and production in cow-calf contact systems are outlined. Knowledge and experience from researchers working in this field supplement scientific literature whenever relevant. Specific methods including study design, early behaviour of cow and calf, social behaviour relevant to cow-calf contact systems, human-animal relationships and aspects related to management (milking, weaning and separation, health) are reviewed, and recommendations formed. We expect that this paper can contribute to a better understanding of the complexity of cow-calf contact systems and help to advance research in this area of dairy production.

RESUMEN

Due to increasing public concern regarding separation of the dairy cow and calf within the first days after birth, alternative systems, where cows and calves stay in contact for an extended period, are receiving increasing interest from a broad array of researchers and other stakeholders. With more research in the area, there is a risk of inconsistencies emerging in the use of terminology. To create a better consensus in further discussions, the aim of this Research Reflection is to provide definitions and propose a common terminology for cow-calf contact in dairy production. We also suggest definitions for various systems allowing cow-calf contact and describe the distinct phases of cow-calf contact systems.

A favourable genetic structure and diversity of behavioural features highlights the potential of dogs for studying the genetic architecture of behaviour traits. However, behaviours are complex traits, which have been shown to be influenced by numerous genetic and non-genetic factors, complicating their analysis. In this study, the genetic contribution to behaviour variation in German Shepherd dogs (GSDs) was analysed using genomic approaches. GSDs were phenotyped for behaviour traits using the established Canine Behavioural Assessment and Research Questionnaire (C-BARQ). Genome-wide association study (GWAS) and regional heritability mapping (RHM) approaches were employed to identify associations between behaviour traits and genetic variants, while accounting for relevant non-genetic factors. By combining these complementary methods we endeavoured to increase the power to detect loci with small effects. Several behavioural traits exhibited moderate heritabilities, with the highest identified for Human-directed playfulness, a trait characterised by positive interactions with humans. We identified several genomic regions associated with one or more of the analysed behaviour traits. Some candidate genes located in these regions were previously linked to behavioural disorders in humans, suggesting a new context for their influence on behaviour characteristics. Overall, the results support dogs as a valuable resource to dissect the genetic architecture of behaviour traits and also highlight the value of focusing on a single breed in order to control for background genetic effects and thus avoid limitations of between-breed analyses.

The effects of high stocking density during the dry period on dairy cow physiology, behaviour and welfare were investigated. Holstein Friesian cows (n = 48, calving over a seven month period) were dried-off 60 ± 4 d before their expected calving date, and allocated to either high (H) or low (L) stocking density groups. Cows were housed in cubicles from dry-off to 21 d before calving and then moved to straw yards until calving. In cubicle pens, H and L cows had 0.5 vs. 1.0 feed yokes/cow and 1.0 vs. 1.5 cubicles/cow, respectively, and in straw yards, 0.3 m vs. 0.6 m linear feed-face space and 6 m2vs. 12 m2 lying space, respectively. Video observations of feeding behaviour during the 3 h after feed delivery (3 d/week) and agonistic interactions at the feed-face during peak feeding (2 d/week) were made. Daily lying proportion was measured using an accelerometer device throughout the dry period. Concentrations of faecal glucocorticoid metabolites (FGCM) at dry-off, d7 and d35 after dry-off and d21 and d7 before calving and the change in energy metabolites (glucose, NEFA, BHB) from dry-off to d7 before calving were measured. H cows were less likely to start feeding within 5 min of feed delivery and spent less time feeding compared to L cows, but they engaged in displacements more frequently and spent more time standing in the feed alley. Irrespective of the treatment groups, FGCM concentrations significantly increased from dry-off to d7 after dry-off and remained higher during the dry period. Stocking density did not affect daily lying proportion, energy metabolites during the dry period and milk yield during subsequent lactation. This study found that whilst high stocking density during the dry period increased competition at the feed-face and altered feeding behaviour, it did not affect stress responses, energy metabolism or subsequent milk yield.

BACKGROUND: Genomic methods have proved to be important tools in the analysis of genetic diversity across the range of species and can be used to reveal processes underlying both short- and long-term evolutionary change. This study applied genomic methods to investigate population structure and inbreeding in a common UK dog breed, the Labrador Retriever. RESULTS: We found substantial within-breed genetic differentiation, which was associated with the role of the dog (i.e. working, pet, show) and also with coat colour (i.e. black, yellow, brown). There was little evidence of geographical differentiation. Highly differentiated genomic regions contained genes and markers associated with skull shape, suggesting that at least some of the differentiation is related to human-imposed selection on this trait. We also found that the total length of homozygous segments (runs of homozygosity, ROHs) was highly correlated with inbreeding coefficient. CONCLUSIONS: This study demonstrates that high-density genomic data can be used to quantify genetic diversity and to decipher demographic and selection processes. Analysis of genetically differentiated regions in the UK Labrador Retriever population suggests the possibility of human-imposed selection on craniofacial characteristics. The high correlation between estimates of inbreeding from genomic and pedigree data for this breed demonstrates that genomic approaches can be used to quantify inbreeding levels in dogs, which will be particularly useful where pedigree information is missing.

Understanding individual differences in captive squirrel monkeys is a topic of importance both for improving welfare by catering to individual needs, and for better understanding the results and implications of behavioral research. In this study, 23 squirrel monkeys (Saimiri sciureus), housed in an environment that is both a zoo enclosure and research facility, were assessed for (i) the time they spent by an observation window under three visitor conditions: no visitors, small groups, and large groups; (ii) their likelihood of participating in voluntary research; and (iii) zookeepers, ratings of personality. A Friedman's ANOVA and Wilcoxon post-hoc tests comparing mean times found that the monkeys spent more time by the window when there were large groups present than when there were small groups or no visitors. Thus, visitors do not seem to have a negative effect and may be enriching for certain individuals. Through GLMM and correlational analyses, it was found that high scores on the personality trait of playfulness and low scores on cautiousness, depression, and solitude were significant predictors of increased window approach behavior when visitors were present. The GLMM and correlational analyses assessing the links between personality traits and research participation found that low scores of cautiousness and high scores of playfulness, gentleness, affection, and friendliness, were significant predictors. The implications of these results are discussed in relation to selection bias and its potential confounding effect on cognitive studies with voluntary participation.

Mobility is an essential aspect of a dog's daily life. It is defined as the ability to move freely and easily and deviations from an animals' normal mobility capabilities are often an indicator of disease, injury or pain. When a dog's mobility is compromised, often functionality (ability to perform activities of daily living [ADL]), is also impeded, which can diminish an animal's quality of life. Given this, it is necessary to understand the extent to which conditions impact a dog's physiological ability to move around their environment to carry out ADL, a concept termed functional mobility. In contrast to human medicine, validated measures of canine functional mobility are currently limited. The aim of this review is to summarise the extent to which canine mobility and functionality are associated with various diseases and how mobility and functional mobility are currently assessed within veterinary medicine. Future work should focus on developing a standardised method of assessing functional mobility in dogs, which can contextualise how a wide range of conditions impact a dog's daily life. However, for a true functional mobility assessment to be developed, a greater understanding of what activities dogs do on a daily basis and movements underpinning these activities must first be established.

Animal welfare assessments have struggled to investigate the emotional states of animals while focusing solely on available empirical evidence. Qualitative Behavioural Assessment (QBA) may provide insights into an animal's subjective experiences without compromising scientific rigor. Rather than assessing explicit, physical behaviours (i.e., what animals are doing, such as swimming or feeding), QBA describes and quantifies the overall expressive manner in which animals execute those behaviours (i.e., how relaxed or agitated they appear). While QBA has been successfully applied to scientific welfare assessments in a variety of species, its application within aquaculture remains largely unexplored. This study aimed to assess QBA's effectiveness in capturing changes in the emotional behaviour of Atlantic salmon following exposure to a stressful challenge. Nine tanks of juvenile Atlantic salmon were video-recorded every morning for 15 min over a 7-day period, in the middle of which a stressful challenge (intrusive sampling) was conducted on the salmon. The resultant 1-min, 63 video clips were then semi-randomised to avoid predictability and treatment bias for QBA scorers. Twelve salmon-industry professionals generated a list of 16 qualitative descriptors (e.g., relaxed, agitated, stressed) after viewing unrelated video-recordings depicting varying expressive characteristics of salmon in different contexts. A different group of 5 observers, with varied experience of salmon farming, subsequently scored the 16 descriptors for each clip using a Visual Analogue Scale (VAS). Principal Components Analysis (correlation matrix, no rotation) was used to identify perceived patterns of expressive characteristics across the video-clips, which revealed 4 dimensions explaining 74.5% of the variation between clips. PC1, ranging from 'relaxed/content/positive active' to 'unsettled/stressed/spooked/skittish' explained the highest percentage of variation (37%). QBA scores for video-clips on PC1, PC2, and PC4 achieved good inter- and intra-observer reliability. Linear Mixed Effects Models, controlled for observer variation in PC1 scores, showed a significant difference between PC1 scores before and after sampling (p = 0.03), with salmon being perceived as more stressed afterwards. PC1 scores also correlated positively with darting behaviours (r = 0.42, p < 0.001). These results are the first to report QBA's sensitivity to changes in expressive characteristics of salmon following a putatively stressful challenge, demonstrating QBA's potential as a welfare indicator within aquaculture.

Technology-derived behaviors are researched for disease detection in artificially-reared calves. Whilst existing studies demonstrate differences in behaviors between healthy and diseased calves, intrinsic calf factors (e.g., sex and birthweight) that may affect these behaviors have received little systematic study. This study aimed to understand the impact of a range of calf factors on milk feeding and activity variables of dairy-bred calves. Calves were group-housed from ~7 days to 39 days of age. Seven liters of milk replacer was available daily from an automatic milk feeder, which recorded feeding behaviors and live-weight. Calves were health scored daily and a tri-axial accelerometer used to record activity variables. Healthy calves were selected by excluding data collected 3 days either side of a poor health score or a treatment event. Thirty-one calves with 10 days each were analyzed. Mixed models were used to identify which of live-weight, age, sex, season of birth, age of inclusion into the group, dam parity, birthweight, and sire breed type (beef or dairy), had a significant influence on milk feeding and activity variables. Heavier calves visited the milk machine more frequently for shorter visits, drank faster and were more likely to drink their daily milk allowance than lighter calves. Older calves had a shorter mean standing bout length and were less active than younger calves. Calves born in summer had a longer daily lying time, performed more lying and standing bouts/day and had shorter mean standing bouts than those born in autumn or winter. Male calves had a longer mean lying bout length, drank more slowly and were less likely to consume their daily milk allowance than their female counterparts. Calves that were born heavier had fewer lying and standing bouts each day, a longer mean standing bout length and drank less milk per visit. Beef-sired calves had a longer mean lying bout length and drank more slowly than their dairy sired counterparts. Intrinsic calf factors influence different healthy calf behaviors in different ways. These factors must be considered in the design of research studies and the field application of behavior-based disease detection tools in artificially reared calves.

It is widely acknowledged that environmental enrichment can improve animals' welfare and emotional state. This study used cognitive bias and response to a novel object to assess the effect of enriched housing on emotional state in sheep. Eighteen sheep were trained to discriminate between high-quality and low-quality reward locations using a go/go task. Sheep were allocated to a housing treatment (enriched or standard) for three weeks. Judgment bias tests were conducted using three ambiguous, unrewarded locations across three days, followed by assessing responses to a novel object. Effects of anxiety levels shown in training on responses to ambiguous locations and to the presence of a novel object were assessed. Enriched-housed sheep tended to have shorter latencies to approach ambiguous positions than standard-housed sheep (P = 0.08), particularly to the near and middle locations. Sheep from standard housing tended to have shorter latencies to approach food with the novel object present than sheep from enriched hosing (P = 0.06). This study shows that enrichment can affect emotional state and that go/go tasks can be successful in sheep and should be considered in future studies of emotional state.

The conventional dairy production system involves separation of the cow and calf at around 24 h after birth. Due to public concerns regarding this early separation, a few farmers are taking up the cow-calf contact system. However, some farmers have cited great variation in milk yield delivered to the parlor by cows in this sytem, with this being detrimental because it leads to low farm returns. The main objective of this study was to determine the source of variation in milk delivered to the parlor among cows in a cow-calf contact system. The study examined milk yield records for the first 28 d of lactation for 110 fall- and spring-calving cows from a farm running a full-time cow-calf contact system to investigate factors leading to variation among cows in milk delivered to the parlor. We observed great individual variation in milk yield delivered to the parlor among cows, with the range between the highest and lowest average being 22 L/d. The sex of the calf had an effect on the average milk yield delivered to the parlor: cows with female calves had higher average milk yield (Wald = 5.61, df = 1). Additionally, the lactation number of the dam affected average milk yield delivered to the parlor, with cows in their third lactation and above having the highest milk yield average (Wald = 20.90, df = 2). From the results of this study, we conclude that sex of the calf and lactation number of the dam affect milk yield delivered to the milking parlor in a cow-calf contact system.

As dairy cows are being housed for longer periods, with all-year-round housing growing in popularity, it is important to ensure housed environments are meeting the needs of cows. Dairy cows are motivated to access open lying areas, although previous motivation studies on this topic have confounded surface type and location (i.e. pasture outdoors vs cubicles indoors). This study measured cow motivation for lying down on an indoor open mattress (MAT; 9 m x 5 m) compared to indoor mattress-bedded cubicles, thus removing the confounding factor of surface type and location. This was repeated for an identically sized indoor deep-bedded straw yard (ST), to investigate whether surface type affected motivation for an open lying area. Thirty Holstein-Friesian dairy cows were housed in groups of 5 (n = 5 x 6) in an indoor robotic milking unit with access to six mattress-bedded cubicles. To assess motivation, cows were required to walk increasing distances via a one-way indoor raceway to access the open lying areas: Short (34.5 m), followed by Medium (80.5 m) and Long (126.5 m). Cows could choose to walk the raceway, leading to the MAT or ST, to lie down or they could lie down on the cubicles for 'free'. Overall, cows lay down for longer on the open lying areas at each distance compared to the cubicles, with cows lying down slightly longer on ST than MAT, although lying times on the open lying areas did decrease at the Long distance. However, cows were still lying for >60% of their lying time on the open lying areas at the Long distance. This study demonstrates that cows had a high motivation for an open lying area, the provision of which could better cater for the behavioural needs of housed dairy cows and improve housed dairy cow welfare.

On-farm welfare assessment tends to focus on minimising negative welfare, but providing positive welfare is important in order to give animals a good life. This study developed a positive welfare framework for dairy cows based on the existing scientific literature which has focused on developing positive welfare indicators, and trialled a participatory approach with farmers; refining the framework based on their recommendations, followed by a vet pilot phase on farm. The results revealed that farmers and scientists agree on what constitutes "a good life" for dairy cattle. Farmers value positive welfare because they value their cows' quality of life, and want to be proud of their work, improve their own wellbeing as well as receive business benefits. For each good life resource, the proportion of farmers going above and beyond legislation ranged from 27 to 84%. Furthermore, barriers to achieving positive welfare opportunities, including monetary and time costs, were not apparently insurmountable if implementation costs were remunerated (by the government). However, the intrinsic value in providing such opportunities also incentivises farmers. Overall, most farmers appeared to support positive welfare assessment, with the largest proportion (50%) supporting its use within existing farm assurance schemes, or to justify national and global marketing claims. Collaborating with farmers to co-create policy is crucial to showcase and quantify the UK's high welfare standards, and to maximise engagement, relevance and uptake of animal welfare policy, to ensure continuous improvement and leadership in the quality of lives for farm animals.

Respiratory and metabolic diseases in livestock cost the agriculture sector billions each year, with delayed diagnosis a key exacerbating factor. Previous studies have shown the potential for breath analysis to successfully identify incidence of disease in a range of livestock. However, these techniques typically involve animal handling, the use of nasal swabs or fixing a mask to individual animals to obtain a sample of breath. Using a cohort of 26 cattle as an example, we show how the breath of individual animals within a herd can be monitored using a passive sampling system, where no such handling is required. These benefits come at the cost of the desired breath samples unavoidably mixed with the complex cocktail of odours that are present within the cattle shed. Data were analysed using positive matrix factorisation (PMF) to identify and remove non-breath related sources of volatile organic compounds. In total three breath factors were identified (endogenous-, non-endogenous breath and rumen) and seven factors related to other sources within and around the cattle shed (e.g. cattle feed, traffic, urine and faeces). Simulation of a respiratory disease within the herd showed that the abnormal change in breath composition was captured in the residuals of the ten factor PMF solution, highlighting the importance of their inclusion as part of the breath fraction. Increasing the number of PMF factors to 17 saw the identification of a 'diseased' factor, which coincided with the visits of the three 'diseased' cattle to the breath monitor platform. This work highlights the important role that factor analysis techniques can play in analysing passive breath monitoring data.

Sleep is important for cow health and shows promise as a tool for assessing welfare, but methods to accurately distinguish between important sleep stages are difficult and impractical to use with cattle in typical farm environments. The objective of this study was to determine if data from more easily applied non-invasive devices assessing neck muscle activity and heart rate (HR) alone could be used to differentiate between sleep stages. We developed, trained, and compared two machine learning models using neural networks and random forest algorithms to predict sleep stages from 15 variables (features) of the muscle activity and HR data collected from 12 cows in two environments. Using k-fold cross validation we compared the success of the models to the gold standard, Polysomnography (PSG). Overall, both models learned from the data and were able to accurately predict sleep stages from HR and muscle activity alone with classification accuracy in the range of similar human models. Further research is required to validate the models with a larger sample size, but the proposed methodology appears to give an accurate representation of sleep stages in cattle and could consequentially enable future sleep research into conditions affecting cow sleep and welfare.

Calf housing is naturally thermodynamic, with interactions between various elements such as wind speed, air temperature, and humidity. This study investigated the effect of the proportion of time for which calves were exposed to effective environmental temperatures below their lower critical temperature (LCT) on their daily liveweight gain (DLWG) within their first month of life. This study used the naturally occurring climatic environment, whereas other such studies have been conducted under climatically controlled conditions. Air temperature (°C), relative humidity (%), and wind speed (m/s) were recorded within the calf housing from birth until approximately 28 days of age, with calves being health-scored and weighed at regular intervals. Calves were housed from birth until 6-14 days old in individual hutches, and then moved into group housing igloo pens. Whilst individually housed, calves that spent less than 32% of their time below their LCT had a DLWG of 0.06 ± 0.34 kg/d (mean ± SE) compared to calves that spent more than 97% of their time below their LCT, which had a DLWG of -0.19 ± 0.045 kg/d. When group housed, calves that spent less than 1% of their time below their LCT had a DLWG of 0.59 ± 0.18 kg/d, whereas calves that spent more than 28% of their time below their LCT had a DLWG of 0.53 ± 0.23 kg/d. The proportion of time for which calves were exposed to effective environmental temperatures below their LCT had a significant effect on DLWG when calves were individually housed. Therefore, exposure to effective environmental temperatures below the LCT can be detrimental to the growth of the calf in the early stages of its life.

Changes to the amount and patterns of sleep stages could be a useful tool to assess the effects of stress or changes to the environment in animal welfare research. However, the gold standard method, polysomnography PSG, is difficult to use with large animals such as dairy cows. Heart rate (HR) and heart rate variability (HRV) can be used to predict sleep stages in humans and could be useful as an easier method to identify sleep stages in cows. We compared the mean HR and HRV and lying posture of dairy cows at pasture and when housed, with sleep stages identified through PSG. HR and HRV were higher when cows were moving their heads or when lying flat on their side. Overall, mean HR decreased with depth of sleep. There was more variability in time between successive heart beats during REM sleep, and more variability in time between heart beats when cows were awake and in REM sleep. These shifts in HR measures between sleep stages followed similar patterns despite differences in mean HR between the groups. Our results show that HR and HRV measures could be a promising alternative method to PSG for assessing sleep in dairy cows.

The Welfare Quality® consortium has developed and proposed standard protocols for monitoring farm animal welfare. The uptake of the dairy cattle protocol has been below expectation, however, and it has been criticized for the variable quality of the welfare measures and for a limited number of measures having a disproportionally large effect on the integrated welfare categorization. Aiming for a wide uptake by the milk industry, we revised and simplified the Welfare Quality® protocol into a user-friendly tool for cost- and time-efficient on-farm monitoring of dairy cattle welfare with a minimal number of key animal-based measures that are aggregated into a continuous (and thus discriminative) welfare index (WI). The inevitable subjective decisions were based upon expert opinion, as considerable expertise about cattle welfare issues and about the interpretation, importance, and validity of the welfare measures was deemed essential. The WI is calculated as the sum of the severity score (i.e., how severely a welfare problem affects cow welfare) multiplied with the herd prevalence for each measure. The selection of measures (lameness, leanness, mortality, hairless patches, lesions/swellings, somatic cell count) and their severity scores were based on expert surveys (14-17 trained users of the Welfare Quality® cattle protocol). The prevalence of these welfare measures was assessed in 491 European herds. Experts allocated a welfare score (from 0 to 100) to 12 focus herds for which the prevalence of each welfare measure was benchmarked against all 491 herds. Quadratic models indicated a high correspondence between these subjective scores and the WI (R 2 = 0.91). The WI allows both numerical (0-100) as a qualitative ("not classified" to "excellent") evaluation of welfare. Although it is sensitive to those welfare issues that most adversely affect cattle welfare (as identified by EFSA), the WI should be accompanied with a disclaimer that lists adverse or favorable effects that cannot be detected adequately by the current selection of measures.

Strong selection has resulted in substantial morphological and behavioral diversity across modern dog breeds, which makes dogs interesting model animals to study the underlying genetic architecture of these traits. However, results from between-breed analyses may confound selection signatures for behavior and morphological features that were coselected during breed development. In this study, we assess population genetic differences in a unique resource of dogs of the same breed but with systematic behavioral selection in only one population. We exploit these different breeding backgrounds to identify signatures of recent selection. Selection signatures within populations were found on chromosomes 4 and 19, with the strongest signals in behavior-related genes. Regions showing strong signals of divergent selection were located on chromosomes 1, 24, and 32, and include candidate genes for both physical features and behavior. Some of the selection signatures appear to be driven by loci associated with coat color (Chr 24; ASIP) and length (Chr 32; FGF5), while others showed evidence of association with behavior. Our findings suggest that signatures of selection within dog breeds have been driven by selection for morphology and behavior. Furthermore, we demonstrate that combining selection scans with association analyses is effective for dissecting the traits under selection.
