RESUMEN

Andrographis paniculata is an important medicinal plant in the Lingnan region of China, which has the functions of clearing heat, removing toxins, and resisting bacteria and inflammation. The TCP gene family is a class of transcription factors that regulate plant growth, development, and stress response. In order to analysis the role of the TCP gene family under abiotic stress in A. paniculata, this study identified the TCP gene family of A. paniculata at the genome-wide level and analyzed its expression pattern in response to abiotic stress. The results showed that the A. paniculata TCP gene family had 23 members, with length of amino acid ranging from 136 to 508, the relative molecular mass between 14 854.71 and 55 944.90 kDa, and the isoelectric point between 5.67 and 10.39. All members were located in the nucleus and unevenly distributed on 13 chromosomes. Phylogenetic analysis classified them into three subfamilies: PCF, CIN and CYC/TB1. Gene structure and conserved motif analysis showed that most members of the TCP gene family contained motif 1, motif 2, motif 3 in the same order and 1-3 CDS. The analysis of promoter cis-acting elements showed that the transcriptional expression of the TCP gene family in A. paniculata might be induced by light, hormones, and adversity stress. In light of the expression pattern analysis and qRT-PCR verification, the expression of ApTCP4, ApTCP5, ApTCP6, and ApTCP11 involved in response by various abiotic stresses such as drought, high temperature, and MeJA. This study lays the foundation for in-depth exploration of the functions of A. paniculata TCP genes in response to abiotic stress.

The plant growth, development, and secondary metabolism are regulated by R2 R3-MYB transcription factors. This study identified the R2 R3-MYB genes in the genome of Andrographis paniculata and analyzed the chromosomal localization, gene structure, and conserved domains, phylogenetic relationship, and promoter cis-acting elements of these R2 R3-MYB genes. Moreover, the gene expression profiles of R2 R3-MYB genes under abiotic stress and hormone treatments were generated by RNA-seq and validated by qRT-PCR. The results showed that A. paniculata contained 73 R2 R3-MYB genes on 21 chromosomes. These members belonged to 34 subfamilies, 19 of which could be classified into the known subfamilies in Arabidopsis thaliana. The 73 R2 R3-MYB members included 36 acidic proteins and 37 basic proteins, with the lengths of 148-887 aa. The domains, motifs, and gene structures of R2 R3-MYBs in A. paniculata were conserved. The promoter regions of these genes contains a variety of cis-acting elements related to the responses to environmental factors and plant hormones including light, ABA, MeJA, and drought. Based on the similarity of functions of R2 R3-MYBs in the same subfamily and the transcription profiles, ApMYB13/21/35/67/73(S22) may regulate drought stress through ABA pathway; ApMYB20(S11) and ApMYB55(S2) may play a role in the response of A. paniculata to high temperature and UV-C stress; ApMYB5(S7) and ApMYB33(S20) may affect the accumulation of andrographolide by regulating the expression of key enzymes in the MEP pathway. This study provides theoretical reference for further research on the functions of R2 R3-MYB genes in A. paniculata and breeding of A. paniculata varieties with high andrographolide content.

BACKGROUND: Natural hybridization can influence the adaptive response to selection and accelerate species diversification. Understanding the composition and structure of hybrid zones may elucidate patterns of hybridization processes that are important to the formation and maintenance of species, especially for taxa that have experienced rapidly adaptive radiation. Here, we used morphological traits, ddRAD-seq and plastid DNA sequence data to investigate the structure of a Rhododendron hybrid zone and uncover the hybridization patterns among three sympatric and closely related species. RESULTS: Our results show that the hybrid zone is complex, where bi-directional hybridization takes place among the three sympatric parental species: R. spinuliferum, R. scabrifolium, and R. spiciferum. Hybrids between R. spinuliferum and R. spiciferum (R. ×duclouxii) comprise multiple hybrid classes and a high proportion of F1 generation hybrids, while a novel hybrid taxon between R. spinuliferum and R. scabrifolium dominated the F2 generation, but no backcross individuals were detected. The hybrid zone showed basically coincident patterns of population structure between genomic and morphological data. CONCLUSIONS: Natural hybridization exists among the three Rhododendron species in the hybrid zone, although patterns of hybrid formation vary between hybrid taxa, which may result in different evolutionary outcomes. This study represents a unique opportunity to dissect the ecological and evolutionary mechanisms associated with adaptive radiation of Rhododendron species in a biodiversity hotspot.

Upon a sudden transition from high to low light, the rate of CO2 assimilation (AN) in some plants first decreases to a low level before gradually becoming stable. However, the underlying mechanisms remain controversial. The activity of chloroplast ATP synthase (gH+) is usually depressed under high light when compared with low light. Therefore, we hypothesize that upon a sudden transfer from high to low light, the relatively low gH+ restricts ATP synthesis and thus causes a reduction in AN. To test this hypothesis, we measured gas exchange, chlorophyll fluorescence, P700 redox state, and electrochromic shift signals in Bletilla striata (Orchidaceae). After the transition from saturating to lower irradiance, AN and ETRII decreased first to a low level and then gradually increased to a stable value. Within the first seconds after transfer from high to low light, gH+ was maintained at low levels. During further exposure to low light, gH+ gradually increased to a stable value. Interestingly, a tight positive relationship was found between gH+ and ETRII. These results suggested that upon a sudden transition from high to low light, AN was restricted by gH+ at the step of ATP synthesis. Taken together, we propose that the decline in AN upon sudden transfer from high to low light is linked to the slow kinetics of chloroplast ATP synthase.

RESUMEN

How to characterize short protein sequences to make an effective connection to their functions is an unsolved problem. Here we propose to map the physicochemical properties of each amino acid onto unit spheres so that each protein sequence can be represented quantitatively. We demonstrate the usefulness of this representation by applying it to the prediction of cell penetrating peptides. We show that its combination with traditional composition features yields the best performance across different datasets, among several methods compared. For the convenience of users, a web server has been established for automatic calculations of the proposed features at http://biophy.dzu.edu.cn/SNumD/.

Rhododendron delavayi is an alpine evergreen ornamental plant, but water shortage limits its growth and development in urban gardens. However, the adaptive mechanism of alpine evergreen rhododendrons to drought remains unclear. Here, a water control experiment was conducted to study the physiological and transcriptomic response of R. delavayi to drought. The drought treatment for 9 days decreased photosynthetic rate, induced accumulation of reactive oxygen species (ROS), and damaged chloroplast ultrastructure of R. delavayi. However, the photosynthetic rate quickly recovered to the level before treatment when the plants were re-watered. De novo assembly of RNA-Seq data generated 86,855 unigenes with an average length of 1870 bp. A total of 22,728 differentially expressed genes (DEGs) were identified between the control and drought plants. The expression of most DEGs related to photosynthesis were down-regulated during drought stress, and were up-regulated when the plants were re-watered, including the DEGs encoding subunits of light-harvesting chlorophyll-protein complex, photosystem II and photosystem I reaction center pigment-protein complexes, and photosynthetic electron transport. The expressions of many DEGs related to signal transduction, flavonoid biosynthesis and antioxidant activity were also significantly affected by drought stress. The results indicated that the response of R. delavayi to drought involved multiple physiological processes and metabolic pathways. Photosynthetic adjustment, ROS-scavenging system, abscisic acid and brassinosteroid signal transduction pathway may play important roles to improve drought tolerance of R. delavayi. Our findings provided valuable information for understanding the mechanisms of drought tolerance employed by Rhododendron species.

Meiotic recombination not only ensures the stability of chromosome numbers during the sexual reproduction in eukaryotes, but also shuffles the maternal and paternal genetic materials to generate genetic diversity in the gametes. Therefore, meiotic recombination is an important pathway for genetic diversity, which has been considered as a major driving force for species evolution and biodiversity in nature. In most eukaryotes, meiotic recombination is strictly limited, despite the large variation of physical genome size and chromosome numbers among species, but the mechanisms suppressing meiotic recombination remain elusive. Recently, several suppressors have been identified through the forward genetics screen, and revealed the functions and regulation pathways of these suppressors. In this review, we summarize the breakthrough discovery of meiotic recombination suppressors in plants based on research in Arabidopsis, with particular focus on the gene function and its regulation network to elucidate the molecular mechanisms of meiotic recombination suppression in plants.

Lhasa, the capital of Tibet, is located on the Tibetan Plateau. Accelerated economic development and flourishing tourism resulting from the opening of the Qinghai-Tibet Railway (QTR) have increased solid waste generation and contamination in recent years. Using data from Lhasa Statistical Yearbooks and previous studies, this study estimates the future population of permanent residents and tourists using the least squares method to extrapolate the population from 2015-2025, and evaluates the effects of the QTR on municipal solid waste (MSW) generation in Lhasa and estimates future MSW generation. There were approximately 1.35 million tourists in 2008 when the QTR had been operating for 2 years and MSW generation was approximately 470 tons per day. The amount of MSW generated increased dramatically with time after opening the QTR. This study estimates that MSW generation will reach 962 tons per day in 2025. Due to the existence of the QTR, increasing numbers of people are traveling to Lhasa, and tourism has driven the development of the local economy. During the studies, the proportion of MSW produced by tourists increased from 2.99% to 20.06%, and it is estimated that it will increase to 33.49% in 2025. If the current trend continues, Lhasa will face significant challenges from garbage disposal. This study analyzes the current situation of urban garbage treatment in Lhasa, and it suggests several options for improvement to MSW generation, transportation equipment, disposal, and resource recycling.

BACKGROUND: Intrinsically unstructured or disordered proteins function via interacting with other molecules. Annotation of these binding sites is the first step for mapping functional impact of genetic variants in coding regions of human and other genomes, considering that a significant portion of eukaryotic genomes code for intrinsically disordered regions in proteins. RESULTS: DisBind (available at http://biophy.dzu.edu.cn/DisBind ) is a collection of experimentally supported binding sites in intrinsically disordered proteins and proteins with both structured and disordered regions. There are a total of 226 IDPs with functional site annotations. These IDPs contain 465 structured regions (ORs) and 428 IDRs according to annotation by DisProt. The database contains a total of 4232 binding residues (from UniProt and PDB structures) in which 2836 residues are in ORs and 1396 in IDRs. These binding sites are classified according to their interacting partners including proteins, RNA, DNA, metal ions and others with 2984, 258, 383, 350, and 262 annotated binding sites, respectively. Each entry contains site-specific annotations (structured regions, intrinsically disordered regions, and functional binding regions) that are experimentally supported according to PDB structures or annotations from UniProt. CONCLUSION: The searchable DisBind provides a reliable data resource for functional classification of intrinsically disordered proteins at the residue level.

Most natural protein sequences have resulted from millions or even billions of years of evolution. How they differ from random sequences is not fully understood. Previous computational and experimental studies of random proteins generated from noncoding regions yielded inclusive results due to species-dependent codon biases and GC contents. Here, we approach this problem by investigating 10,000 sequences randomized at the amino acid level. Using well-established predictors for protein intrinsic disorder, we found that natural sequences have more long disordered regions than random sequences, even when random and natural sequences have the same overall composition of amino acid residues. We also showed that random sequences are as structured as natural sequences according to contents and length distributions of predicted secondary structure, although the structures from random sequences may be in a molten globular-like state, according to molecular dynamics simulations. The bias of natural sequences toward more intrinsic disorder suggests that natural sequences are created and evolved to avoid protein aggregation and increase functional diversity.

Two new homoisoflavans, 4'-hydroxy-7-methoxy-3-benzyl-2H-chromene (1) and 3,4-cis-di-O-3-hydroxy-7-methoxy-3-(4-hydroxybenzyl)-4-ethoxychroman (2), one new coumarin, 7-methoxy-3-(4-hydroxybenzyl)coumarin (4), together with seven known phenolic compounds, bonducellin (3), anemarcoumarin A (5), (+)-syringaresinol (6), curuilignan D (7), scopoletin (8), and p-hydroxybenzaldehyde (9), were isolated from Tara (Caesalpinia spinosa Kuntze). The structures of the new compounds were characterized from their 1D and 2D NMR spectral data. All the compounds were isolated from this plant for the first time.

In the near-infrared spectroscopy, the Forward Interval Partial Least Squares (FiPLS) and Backward Interval Partial Least Squares (BiPLS) are commonly used modeling methods, which are based on the wavelength variable selection. These methods are usually of high prediction accuracy, but are strongly characteristic of greedy search, which causes that the intervals selected are not good enough to indicate the analyte information. To solve the problem, a spectral characteristic intervals selection strategy (FB-iPLS) based on the combination of FiPLS and BiPLS is proposed. On the basis of spectral segmentation, both FiPLSs are used to select useful intervals, and BiPLS is used to delete useless intervals, so as to perform the selection and deletion of the characteristic variables alternatively, which conducts a two-way choice of the target characteristic variables, and is used to improve the robustness of the model. The experiments on determining the ethanol concentration in pure water are conducted by modeling with FiPLS, BiPLS and the proposed method. Since different size of intervals will affect the result of the model, the experiments here will also examine the model results with different intervals of these three models. When the spectrum is divided into 60 segments, the FB-iPLS method obtains the best prediction performance. The correlation coefficients (r) of the calibration set and validation set are 0.967 7 and 0.967 0 respectively, and the cross-validation root mean square errors (RMSECV) are 0.088 8 and 0.057 1, respectively. Compared with FiPLS and BiPLS, the overall prediction performance of the proposed model is better. The experiments show that the proposed method can further improve the predictive performance of the model by resolving the greedy search feature against BiPLS and FiPLS, which is more efficient for and representative of the selection of characteristic intervals.

In this research, the terahertz spectra data of the aging wheat processed under manual control environment by ATR accessory were collected. After the data diversity based on the composite score by PCA, the non-destructive identification models of aging wheat were developed by PLS-DA algorithm. The results showed that for the absorption coefficient spectrum, the accuracy of the experimental group, control group of the calibration set and cross validation set were 84.2%, 94.7%, 84.2% and 81.6% respectively, while the accuracy of the experimental group and control group of the external validation set were 73.7% and 100.0% respectively; for the refractive index spectrum, the accuracy of the experimental group, control group of the calibration set and cross validation set were 84.2%, 92.0%, 76.3% and 76.3% respectively, while the accuracy of the experimental group and control group of the external validation set were 84.2% and 89.5% respectively. The research indicates that ATR-THz technology should be of great potentials in the application in the non-destructive identification of aging wheat.

The important roles of duplicated genes in evolutional process have been recognized in bacteria, archaebacteria and eukaryotes, while there is very little study on the multi-copied protein coding genes that share sequence identity of 100%. In this paper, the multi-copied protein coding genes in a number of prokaryotic genomes are comprehensively analyzed firstly. The results show that 0-15.93% of the protein coding genes in each genome are multi-copied genes and 0-16.49% of the protein coding genes in each genome are highly similar with the sequence identity ≥ 80%. Function and COG (Clusters of Orthologous Groups of proteins) analysis shows that 64.64% of multi-copied genes concentrate on the function of transposase and 86.28% of the COG assigned multi-copied genes concentrate on the COG code of 'L'. Furthermore, the impact of redundant protein coding sequences on the gene prediction results is studied. The results show that the problem of protein coding sequence redundancies cannot be ignored and the consistency of the gene annotation results before and after excluding the redundant sequences is negatively related with the sequences redundancy degree of the protein coding sequences in the training set.

The composition and sequence order of amino acid residues are the two most important characteristics to describe a protein sequence. Graphical representations facilitate visualization of biological sequences and produce biologically useful numerical descriptors. In this paper, we propose a novel cylindrical representation by placing the 20 amino acid residue types in a circle and sequence positions along the z axis. This representation allows visualization of the composition and sequence order of amino acids at the same time. Ten numerical descriptors and one weighted numerical descriptor have been developed to quantitatively describe intrinsic properties of protein sequences on the basis of the cylindrical model. Their applications to similarity/dissimilarity analysis of nine ND5 proteins indicated that these numerical descriptors are more effective than several classical numerical matrices. Thus, the cylindrical representation obtained here provides a new useful tool for visualizing and charactering protein sequences. BACKGROUND: Chemoresistance is a leading cause of treatment failure in advanced lung cancer, including that with the extensively prescribed taxol. Recently, a series of structurally unique second mitochondria-derived activators of caspase (Smac) that act as antagonists of inhibitor of apoptosis proteins (IAPs) have been discovered, exhibiting the ability of inducing enhanced apoptosis of various cancer cell types when combined with chemotherapy. In the present study, we synthesized the second mitochondria-derived activator of caspase peptide (Smac-N7 for short) and explored its capacity in combination with taxol in vitro. METHODS: The sensitivity assay and reversal ability of Smac-N7 were tested by MTT. Flow cytometry was used to analyze apoptosis of cells with Annexin V/PI double staining technique. Cell cloning ability was performed to reflect its biological behavior in each group. RESULTS: Concentrations with inhibitory rates < 10% were selected as the reversal value of Smac-N7 peptide using MTT. The reversal folds were 2.52, 3.26, 3.67, and 5.4 in taxol + Smac-N7 (0.0390625, 0.078125, 0.15625, 0.3125 µg/mL, respectively), and concentrations of Smac-N7 and reversal folds appeared in an obvious positive correlation (r(s) = 1, p = 0.000). Apoptosis analyzed at 48 hours by flow cytometry showed the apoptotic rates in taxol and 0.0390625, 0.078125, 0.15625, and 0.3125 µg/mL Smac-N7 + taxol groups were 15.4 ± 1.09%, 20.8% ± 2.18%, 28.4% ± 4.17%, 37.64% ± 6.41%, and 46.6% ± 7.76%, respectively. Concentrations of Smac-N7 appeared to have negative correlations with PE and SF (r(s) = -1, p < 0.05), which showed that the cells' cloning ability in 0.3125 µg/mL Smac-N7 + taxol group was worse than that of other groups. CONCLUSIONS: When combined with taxol, 0.3125 µg/mL Smac-N7 peptide may significantly increase taxol-induced apoptosis in chemoresistant A549/taxol lung cells at 48 hours, and is potentially useful as a reversal agent in lung cancer therapy.

The concentration of Cr, Cu, Zn, As and Pb in soil was tested by portable X-ray fluorescence spectrometer. Each sample was tested for 3 times, then after using wavelet threshold noise filtering method for denoising and smoothing the spectra, a standard curve for each heavy metal was established according to the standard values of heavy metals in soil and the corresponding counts which was the average of the 3 processed spectra. The signal to noise ratio (SNR), mean square error (MSE) and information entropy (H) were taken to assess the effects of denoising when using wavelet threshold noise filtering method for determining the best wavelet basis and wavelet decomposition level. Some samples with different concentrations and H3 B03 (blank) were chosen to retest this instrument to verify its stability. The results show that: the best denoising result was obtained with the coif3 wavelet basis at the decomposition level of 3 when using the wavelet transform method. The determination coefficient (R2) range of the instrument is 0.990-0.996, indicating that a high degree of linearity was found between the contents of heavy metals in soil and each X-ray fluorescence spectral characteristic peak intensity with the instrument measurement within the range (0-1,500 mg · kg(-1)). After retesting and calculating, the results indicate that all the detection limits of the instrument are below the soil standards at national level. The accuracy of the model has been effectively improved, and the instrument also shows good precision with the practical application of wavelet transform to the establishment and improvement of X-ray fluorescence spectrometer detection model. Thus the instrument can be applied in on-site rapid screening of heavy metal in contaminated soil.

The fast estimation of leaf area index (LAI) is significant for learning the crops growth, monitoring the disease and insect, and assessing the yield of crops. This study used the hyperspectral compact airborne spectrographic imager (CASI) data of Zhangye city, in Heihe River basin, on July 7, 2012, and extracted the spectral reflectance accurately. The potential of broadband and red-edge vegetation index for estimating the LAI of crops was comparatively investigated by combined with the field measured data. On this basis, the sensitive wavebands for estimating the LAI of crops were selected and two new spectral indexes (NDSI and RSI) were constructed, subsequently, the spatial distribution of LAI in study area was analyzed. The result showed that broadband vegetation index NDVI had good effect for estimating the LAI when the vegetation coverage is relatively lower, the R2 and RMSE of estimation model were 0. 52, 0. 45 (p<0. 01) , respectively. For red-edge vegetation index, CIred edge took the different crop types into account fully, thus it gained the same estimation accuracy with NDVI. NDSI(569.00, 654.80) and RSI(597.60, 654.80) were constructed by using waveband combination algorithm, which has superior estimation results than NDVI and CIred edge. The R2 of estimation model used NDSI(569.00, 654.80) was 0. 77(p<0. 000 1), it mainly used the wavebands near the green peak and red valley of vegetation spectrum. The spatial distribution map of LAI was made according to the functional relationship between the NDSI(569.00, 654.80) and LAI. After analyzing this map, the LAI values were lower in the northwest of study area, this indicated that more fertilizer should be increased in this area. This study can provide technical support for the agricultural administrative department to learn the growth of crops quickly and make a suitable fertilization strategy.

The present study focused on the wheat harvest grain protein content (GPC) estimation based on wheat leaf and canopy chlorophyll parameters, SPAD and SFR, which were acquired by two hand-held instruments, SPAD and Multiplex 3. The wheat GPC estimate experiment was applied on a wheat field of the Scientific Observation and Experiment Field Station for Precision Agriculture at suburb of Beijing in 2012. The wheat leaf SPAD and canopy SFR value were measured in field for all 110 wheat sample points at five different wheat growth stages from April to June. The wheat plant sample for each point was then collected after the SPAD and SFR measurement and sent to lab for leaf nitrogen content (LNC) and canopy nitrogen density (CND) analysis. Analysis results showed that the correlation coefficients of wheat GPC with wheat CND were much higher than that from wheat tillering stage to early milking stage. They were similar at the wheat middle milking stage. While the wheat leaf SPAD value was highly correlated with wheat LNC at wheat tillering, heading and early milking stage. Wheat canopy chlorophyll parameters SFR were highly correlated with wheat CND at wheat tillering, jointing, heading and milking stage. It can be seen from the study that SFR is more sensitive to the wheat CND compared with wheat LNC. The analysis also indicated that leaf SPAD value at wheat tillering, heading and milking stage was highly correlated with wheat GPC and yield of grain protein (YGP). The wheat canopy parameters, SFR_G and SFR_R were significantly correlated with wheat GPC and YGP at wheat milking stage. Then the optimal GPC and YGP estimation model was established. The R2 of GPC estimation models established by SPAD and SFR_R are 0.426 and 0.497, and the standard errors of the estimate are 0.060% and 0.055%, respectively. The R2 of YGP estimation models established by SPAD and SFR_R are 0.366 and 0.386 and the standard errors of the estimate are 125.367 and 123.454 kg x ha(-1), respectively. The study reveals that SPAD value is a good indicator of single plant activity while SFR_G and SFR_R are better indicators for the wheat group activity. Wheat leaf SPAD value and canopy chlorophyll fluorescence information SFR are all feasible and valuable for GPC estimation before wheat harvesting.

In order to detect the freeze injury stress level of winter wheat growing in natural environment fast and accurately, the present paper takes winter wheat as experimental object. First winter wheat canopy hyperspectral data were treated with resampling smooth Second hyperspectral data were analyzed based on principal components analysis (PCA), a freeze injury inversion model was established, stems survival rate was dependent, and principal components of spectral data were chosen as independent variables. Third, the precision of the model was testified. The result showed that the freeze injury inversion model based on 6 principal components can estimate the winter wheat freeze injury accurately with the coefficient of determination (R2) of 0. 697 5, root mean square error (RMSE) of 0. 184 2, and the accuracy of 0. 697 5. And the model was verified. It can be concluded that the PCA technology has been shown to be very promising in detecting winter wheat freeze injury effectively, and provide important reference for detecting other stress on crop.
