Abstract Introduction: Aquatic birds (AB) are usually associated with wetlands, which provide refuge, food, and/or nesting sites for resident and migratory species. Despite their ecological importance, there is little knowledge on AB in some tropical environments, such as those found on the Colima coast. Objective: To investigate the spatial and temporal composition of the AB community in Juluapan Lagoon, Colima, Central Mexican Pacific. Methods: Monthly counts were conducted between June 2017 and May 2018 during low-tide conditions to record habitat use by AB. Species richness and bird counts were obtained to compare sampling areas; mean richness and number of individuals were compared between seasons. Results: We detected 53 species and 5 750 individuals. The highest species richness and relative abundance values were obtained in winter at the lagoon area farthest from the connection with the marine system, where anthropogenic activity is lower. Diversity was greater in zones 2 and 3 in spring, summer, and fall. Muddy flats were the most used environment, and the most frequent activity was resting. Nesting activity was only recorded in the middle of the lagoon at the mangrove during spring. "Shorebirds" and "waders" were the most dominant groups in the bird community of the Juluapan lagoon. Conclusions: This coastal wetland is a site of great biological importance for aquatic birds; thus, conservation measures should be implemented, and there should be a continuous study of the effects of anthropogenic pressure.


Resumen Introducción: Las aves acuáticas (AA) son usualmente relacionadas a los humedales debido a que éstos funcionan como sitios de refugio, alimentación y anidación de diferentes especies residentes y migratorias. Sin embargo, el conocimiento sobre las aves acuáticas en algunos humedales es nulo. Objetivo: Investigar la composición espacio-temporal de la comunidad de AA en la laguna Juluapan, Colima, en el Pacífico Central Mexicano. Métodos: Entre junio de 2017 y mayo de 2018 se llevaron a cabo conteos mensuales en condiciones de marea baja para registrar el uso de hábitat de las AA. Se obtuvieron valores de riqueza de especies y número de individuos para realizar comparaciones entre zonas de muestreo, así como el promedio del número de especies y número de individuos para comparaciones entre temporadas. Resultados: Se registraron un total de 53 especies y 5 750 individuos. Los valores de riqueza de especies y densidad de individuos fueron más altos durante invierno, en la zona más alejada al ambiente marino, donde la actividad antropogénica es menor. La diversidad tuvo valores más altos en la zona 2 y 3, durante primavera, verano y otoño. El ambiente más explotado por las aves fueron las planicies lodosas; y el descanso fue la actividad más frecuente. Asimismo, la actividad de anidación sólo se registró en el manglar de la zona media durante primavera. Las "aves playeras" y "aves zancudas" fueron los grupos más predominantes en la comunidad de aves de la laguna Juluapan. Conclusiones: Este humedal costero es un sitio de gran importancia biológica para aves acuáticas, por lo que resulta necesario la implementación de medidas de conservación, así como el estudio de los efectos por la presión antropogénica.

Abstract Introduction: A recent revision of the generic classification of the Trochilidae based on DNA sequences revealed many inconsistencies with the current generic classification, largely based on plumage characters subject to homoplasy, especially in the Trochilini, the largest tribe. A thorough generic reorganization brought the classification into accord with the phylogeny, but due to lack of genetic data, two species remained unclassified. One of these was the Mangrove Hummingbird, "Amazilia" boucardi, endemic to Costa Rica and included in the IUCN red list of threatened species. Objective: To obtain molecular evidence to clarify the generic relationships of "A." boucardi. Methods: We isolated DNA from tissues of this species and amplified 4 nuclear and 4 mitochondrial fragments and compared these with homologous fragments from 56 species in the Trochilini, constructing phylogenetic trees with maximum likelihood and Bayesian methods. Results: Our phylogenetic analyses confirmed the placement of boucardi in the Trochilini and definitely excluded it from Amazilia but placed it with high confidence in the genus Chrysuronia Bonaparte, 1850, within which its closest relative is C. coeruleogularis, which also inhabits mangroves. Conclusions: Our genetic data based on nuclear and mitochondrial regions clearly indicate the relationship of A. boucardi and L. coeruleogularis. Moreover, it is also supported by their habitat distribution in the mangroves of the Pacific coast of Costa Rica and Western Panama. Therefore, we suggested to exclude A. boucardi as "incertae sedis".


Resumen Introducción: Una revisión reciente de la clasificación de la familia Trochilidae con base en secuencias de ADN demostró muchas incongruencias con la clasificación genérica previa, que había sido hecho con base en caracteres del plumaje muy sujetos a homoplasia, especialmente en la tribu más grande, Trochillini. Una reorganización de los géneros logró llevar su clasificación genérica a la concordancia con la filogenia, pero debido a la ausencia de datos genéticos, dos especies permanecieron sin clasificar. Una de estas fue el colibrí de manglar Amazilia boucardi, una especie endémica de Costa Rica, considerada como amenazada en la lista roja de la UICN. Objetivo: Obtener evidencia molecular para esclarecer las relaciones genéricas de A. boucardi. Métodos: Se aisló ADN de tejidos de esta especie y se amplificaron 4 fragmentos de ADN del núcleo y 5 de la mitocondria, y se compararon con fragmentos homólogos de 56 especies en la tribu Trochillini, generando árboles filogenéticos con métodos de máxima verosimilitud y bayesiano. Resultados: Los análisis filogénticos obtenidos confirmaron la ubicación de boucardi en Trochilini y definitivamente la excluyó del género Amazilia, pero la ubicó con un alto grado de confianza en el género Chrysuronia Bonaparte, 1850, dentro los cuales su pariente más cercano es C. coeruleogularis, que también habita manglares. Conclusiones: Nuestros datos genéticos basados en regiones nucleares y mitocondriales indican claramente la relación entre A. boucardi and L. coeruleogularis. Es más, lo anterior se sustenta por su distribución en los manglares de la costa Pacífica de Costa Rica y oeste de Panamá. Por lo tanto, sugerimos excluir a A. boucardi como "incertae sedis".

RESUMEN

Earlier this year, an international group of scientists published a paper in ScienceAdvances on the draft genome of the little bush moa (Anomalopteryx didiformis), one of about nine species of extinct flightless birds endemic to Aotearoa (New Zealand). The genome was sequenced from the ancient DNA of a "poorly provenanced" fossil bone acquired by the Royal Ontario Museum. It held important clues about the moa's evolutionary history and aspects of its biology.

RESUMEN

Four types of influenza virus have been identified in nature: influenza A, B, and C viruses are capable of infecting humans, and influenzas A and B cause annual epidemics (seasonal flu) in humans; however, influenza D is currently known to infect only pigs and cattle. The influenza A viruses (IAVs) are of greatest importance to humans, causing widespread significant morbidity and mortality, and have been responsible for at least five pandemics documented since the beginning of the 20th century (Table 1). The H1N1 and H3N2 IAVs continue to circulate in humans as seasonal influenza. In addition to humans, IAVs have a wide range of host animal species in nature, especially wild aquatic birds, the reservoir hosts of IAVs. The IAVs isolated from or adapted to an avian host are named avian influenza viruses (AIVs), and are of great concern owing to their involvement in the genesis of pandemic and outbreak strains. Moreover, the majority of AIVs persist in wild birds and domestic poultry, and novel variants continue to emerge in birds and other hosts, posing non-negligible threats to host ecology and public health.

The hypothesis that species' ranges are limited by interspecific competition has motivated decades of debate, but a general answer remains elusive. Here we test this hypothesis for lowland tropical birds by examining species' precipitation niche breadths. We focus on precipitation because it-not temperature-is the dominant climate variable that shapes the biota of the lowland tropics. We used 3.6 million fine-scale citizen science records from eBird to measure species' precipitation niche breadths in 19 different regions across the globe. Consistent with the predictions of the interspecific competition hypothesis, multiple lines of evidence show that species have narrower precipitation niches in regions with more species. This means species inhabit more specialized precipitation niches in species-rich regions. We predict this niche specialization should make tropical species in high diversity regions disproportionately vulnerable to changes in precipitation regimes; preliminary empirical evidence is consistent with this prediction.

Marine predators often aggregate at the air-sea boundary layer to pursue shared prey. In such scenarios, seabirds are likely to benefit from underwater predators herding fish schools into tight clusters thereby enhancing seabirds' prey detectability and capture potential. However, this coexistence can lead to competition, affecting not only immediate foraging strategies but also their distribution and interspecies dynamics. We investigated both the longitudinal relationships and instantaneous interactions between streaked shearwaters (Calonectris leucomelas) and common dolphinfish (Coryphaena hippurus), both preying on Japanese anchovy (Engraulis japonicus). Using GPS data from 2011 to 2021, we calculated behavioural parameters for streaked shearwaters as an index of time spent and distance travelled. Despite the abundance of Japanese anchovies, we found that streaked shearwaters might increase their foraging time in the presence of underwater predators. Moreover, video loggers provided direct evidence of streaked shearwaters and common dolphinfish attacking the same fish schools, potentially interfering with bird foraging by dolphinfish. Our results suggest that the presence of underwater predators in a given patch might increase the time spent by seabirds foraging without affecting the distance travelled. This highlights the need for future studies that consider the potential adverse effects of other top predators on seabird prey availability.

Males and females often differ in ecology, behaviour and lifestyle, and these differences are expected to lead to sex differences in parasite susceptibility. However, neither the sex differences in parasite prevalence, nor their ecological and evolutionary drivers have been investigated across a broad range of taxa using phylogenetically corrected analyses. Using the most extensive dataset yet that includes 755 prevalence estimates from 151 wild bird species in a meta-analytic framework, here we compare sex differences in blood and gastrointestinal parasites. We show that despite sex differences in parasite infection being frequently reported in the literature, only Haemoproteus infections were more prevalent in females than in males. Notably, only seasonality was strongly associated with the sex-specific parasite prevalence of both Leucocytozoon and Haemoproteus, where birds showed greater female bias in prevalence during breeding periods compared to the non-breeding period. No other ecological or sexual selection variables were associated with sex-specific prevalence of parasite prevalence. We suggest that much of the variation in sex-biased prevalence could be idiosyncratic, and driven by local ecology and behavioural differences of the parasite and the host. Therefore, breeding ecology and sexual selection may only have a modest influence on sex-different parasite prevalence across wild birds.

Glucose is a central metabolic compound used as an energy source across all animal taxa. There is high interspecific variation in glucose concentration between taxa, the origin and the consequence of which remain largely unknown. Nutrition may affect glucose concentrations because carbohydrate content of different food sources may determine the importance of metabolic pathways in the organism. Birds sustain high glucose concentrations that may entail the risks of oxidative damage. We collected glucose concentration and life-history data from 202 bird species from 171 scientific publications, classified them into seven trophic guilds and analysed the data with a phylogenetically controlled model. We show that glucose concentration is negatively associated with body weight and is significantly associated with trophic guilds with a moderate phylogenetic signal. After controlling for allometry, glucose concentrations were highest in carnivorous birds, which rely on high rates of gluconeogenesis to maintain their glycaemia, and lowest in frugivorous/nectarivorous species, which take in carbohydrates directly. However, trophic guilds with different glucose concentrations did not differ in lifespan. These results link nutritional ecology to physiology and suggest that at the macroevolutionary scale, species requiring constantly elevated glucose concentrations may have additional adaptations to avoid the risks associated with high glycaemia.

Management of resources is often a large-scale task addressed using many small-scale interventions. The range of scales at which organisms respond to those interventions, along with the many outcomes which management aims to achieve can make determining the success of management complex. Environmental flow is an example of management where there is a recognized need for managers to demonstrate the impact of their actions by integrating different types of environmental responses. Here, we aim to support decision making in environmental management via the development of a new modelling framework (eFlowEval). It has the capacity to capture best-available knowledge, to scale it in space and time, explore interactions among species, compare scenarios, and account for uncertainty. Thus, it provides a basis for including multiple target groups in a common system. The framework is readily updatable as new information becomes available and can identify where data are insufficient to be scientifically robust. We demonstrate the eFlowEval framework using three very different environmental responses: 1) metabolism, which is a measure of the energy produced and then used in an ecosystem, 2) favorability for a bird species of interest (royal spoonbill Platalea regia), and 3) competing wetland plants (Centipeda cunninghamii and lippia Phyla canescens). These demonstrations illustrate the capability of the eFlowEval framework but the specific outputs shown here should not be used to assess environmental responses to management. Using these demonstrations, we illustrate the capacity of the eFlowEval framework to provide assessments across a range of scales (local to landscape) and from short time frames (weeks to months) to multi-year assessments. Further, we illustrate the ability to: i) scale responses from local to basin scales, ii) vary driver-response model types, iii) represent uncertainty, iv) compare scenarios, v) accommodate variable parameter values at different locations, and vi) incorporate spatial and temporal dependencies and dependencies among species. We also illustrate the framework's ability to capture inter- and intraspecific interactions and their impact in space and time. The eFlowEval framework extends the capacity of the component response models to provide novel modeling capabilities for management at scale. It allows for interactions among species or processes to be incorporated, as well as in space and time. A large degree of flexibility is offered by the framework, in terms of driver-response model types, input data, and aggregation methods. Thus, the eFlowEval framework provides a mechanism to enhance the transparency of environmental watering decision making, capture institutional knowledge, enhance adaptive management and undertake evaluation of the impact of environmental watering at a range of spatial and temporal scales.

The European Roller (Coracias garrulus), a long-distance migratory bird, faced a considerable decline in breeding pairs throughout Europe at the end of the 20th century. Due to conservation efforts and the installation of nesting boxes, the population of the European Roller in Serbia has made a remarkable recovery. Here, we used the variability of nucleotide sequences of the mitochondrial DNA (mtDNA) control region and 10 microsatellite loci to assess the genetic diversity and structuring, phylogeographic patterns and demographic history of this species using 224 individuals from Serbia. Our results showed moderate level of genetic diversity (HO = 0.392) and a slightly elevated level of inbreeding and homozygosity (FIS = 0.393). Genetic structuring based on microsatellite data indicated three genetic clusters, but without a clear spatial pattern. High haplotype diversity (Hd = 0.987) of the mtDNA control region sequences was detected, and neutrality tests indicated a recent demographic expansion. The phylogeographic analysis, which also included previously published sequences of the mtDNA control region, supported the subdivision into two distinct European and Asian haplogroups (ΦST = 0.712). However, the results of our study showed that a larger number of haplotypes sampled in Serbia are clustered in the Asian haplogroup as compared to previous studies, indicating a historically continuous distribution of this species and possibly a wider distribution of the subspecies Coracias garrulus semenovwi. Our results suggest that the European Roller population in Serbia is genetically stable, with no evidence of recent bottlenecks, and emphasize the importance of artificial nest boxes for promoting and maintaining population dynamics of European Rollers.

Building collisions are a leading threat to wild birds; however, only those that are found dead or fatally wounded are included in current mortality estimates, with injured or stunned birds largely assumed to survive long-term. Avian building collision victims are often brought to wildlife rehabilitators for care, with the hopes they can be released and resume their natural lives. We examined the wildlife rehabilitation records of over 3,100 building collisions with 152 different avian species collected across multiple seasons to identify patterns of survival and release among patients. The number of admissions varied by season; fall migration had the highest number of cases and winter had the least number of cases, and summer having the lowest release proportion and winter having the highest. The most common reported injury was head trauma and concussion. Our logistic and Poisson models found that mass had a strong positive effect on release probability, and the season of summer had a strong negative effect on release probability. Mass and winter had a strong positive effect on treatment time, and age and the seasons of fall and winter had a strong negative effect on treatment time in these models. Ultimately, about 60% of patients died in care, either by succumbing to their injuries or by euthanasia. Patients that were released remained in care for longer than patients that died. This study reports different data than carcass studies and views bird-building collisions from the perspective of surviving victims to explore longer-term effects of these collisions on mortality. Increased communication and collaboration between wildlife rehabilitators and conservation researchers is recommended to better understand building collisions and how to respond to this leading threat to wild birds. These findings, along with our estimate of delayed mortality, suggest that overall collision mortality estimates based on carcass collection far exceed one billion birds in the U.S. each year.

The mountain region of central Veracruz, Mexico hosts a large system of karst and volcanic caves that are unexplored. In particular, the vertebrates that inhabit these subterranean ecosystems are unknown. This study evaluated the diversity of mammals, birds, reptiles, amphibians, and fish in three environments (euphotic, disphotic, and aphotic) of 16 caves of different geological origin (12 karst caves and 4 volcanic caves) distributed along an altitudinal gradient (300-2400 m a.s.l.). We found a richness of 242 vertebrate species (184 birds, 30 mammals, 15 reptiles, 12 amphibians, and 1 fish) and an abundance of a total of 11,323 individuals (4,969 mammals, 6,483 birds, 36 reptiles, 27 amphibians, and 5 fish). The richness of all vertebrate classes was higher in karst than in volcanic caves. Vertebrate diversity was also higher at mid-altitudes between 600-899 m a.s.l. Diversity varied between environments, where bird and reptile richness was higher in the euphotic environment, while mammal and amphibian diversity was higher in the aphotic environment. The similarity in the composition of vertebrate species does not depend on the distance between karstic and volcanic caves. Volcanic and karst caves shared on average up to 70% and 55% of vertebrate species, which indicates that only 30% and 45% of species, respectively, is different in each cave type. Given the vulnerability and fragility of these subterranean ecosystems, as well as the important diversity that they contain, we recommend including the caves of the central region of Veracruz in the conservation agenda of local governments and communities. Community-based conservation can help ensure the presence of vertebrate species in the caves of this region.

The classification of bird species is of significant importance in the field of ornithology, as it plays an important role in assessing and monitoring environmental dynamics, including habitat modifications, migratory behaviors, levels of pollution, and disease occurrences. Traditional methods of bird classification, such as visual identification, were time-intensive and required a high level of expertise. However, audio-based bird species classification is a promising approach that can be used to automate bird species identification. This study aims to establish an audio-based bird species classification system for 264 Eastern African bird species employing modified deep transfer learning. In particular, the pre-trained EfficientNet technique was utilized for the investigation. The study adapts the fine-tune model to learn the pertinent patterns from mel spectrogram images specific to this bird species classification task. The fine-tuned EfficientNet model combined with a type of Recurrent Neural Networks (RNNs) namely Gated Recurrent Unit (GRU) and Long short-term memory (LSTM). RNNs are employed to capture the temporal dependencies in audio signals, thereby enhancing bird species classification accuracy. The dataset utilized in this work contains nearly 17,000 bird sound recordings across a diverse range of species. The experiment was conducted with several combinations of EfficientNet and RNNs, and EfficientNet-B7 with GRU surpasses other experimental models with an accuracy of 84.03% and a macro-average precision score of 0.8342.

This study explores the relationship between landscape features and avian diversity in South Korea, examining both taxonomic and functional diversity. The Korean Peninsula serves as a pivotal habitat for resident bird species and a migratory pathway in the East Asia-Pacific flyway. Using a national dataset with block sizes ranging from 3.5 to 4.5 kilometers per side, we found that less urbanized open plains exhibit higher taxonomic diversity, while coastal regions with diverse water bird populations show higher functional diversity. These findings underscore the significance of conserving the existing land types and qualities in specific regions to substantially impact bird distribution and regional biodiversity. Remarkably, closed forests display diversity patterns akin to urban/built-up areas, despite their disparate land use characteristics. The stability of bird diversity indices across different land use types enables us to predict bird diversity indices based on the particular land use and land cover configurations. This study emphasizes the complementary nature of functional biodiversity indices in comprehending bird distribution patterns alongside taxonomic diversity indices.

RESUMEN

Marine monitoring efforts are increasingly supported by opportunistic shipboard surveys. However, opportunistic survey methods often require adaptation to suit the vessel and the operations being conducted onboard. Whilst best-practice techniques for surveying marine wildlife on vessels of opportunity are yet to be established, testing and development of alternative methods can provide means for capturing ecological information in otherwise under-surveyed areas. Explicitly, survey methods can be improved while baseline ecological data for new regions are gathered simultaneously. Herein, we tested different survey approaches on a vessel of opportunity in a remote offshore area where little is known about the community composition of top-order marine vertebrate predators: western and south-western Tasmania, Australia. We found that continuous surveys provide greater species counts than structured "snapshot" surveys over the course of a voyage, but that structured surveys can be more practical when managing factors such as observer fatigue. Moreover, we provide a baseline dataset on the marine vertebrate community encountered in western and south-western Tasmania. This information will be critically important for industry and conservation management objectives, and is key to our understanding of the offshore ecosystem around Tasmania.

Propagule dispersal is a crucial aspect of the survival and reproduction of sessile organisms, such as plants and fungi. As such, the colours of fleshy fruits serve as a visual cue for animal dispersers. However, little is known about how, or whether, specific traits of fungal fruiting bodies, such as colour or shape, attract animal dispersers, and additionally the identities of fungal dispersers are poorly understood. Globally, most truffle-like fungi are dull-coloured, subterranean, and likely have scents that are attractive to mammalian dispersers. In Aotearoa-New Zealand, however, brightly coloured truffle-like fungi that emerge from the forest floor have seemingly proliferated. This proliferation has prompted the hypothesis that they are adapted to dispersal by a bird-dominated fauna. In our study, we used the literature and citizen science data (GBIF) to explore whether colourful species occur at a higher proportion of the total truffle-like fungi flora in Aotearoa-New Zealand than elsewhere in the world. In addition, we tested for a relationship between biotic factors (avian frugivory and forest cover) and abiotic factors (precipitation, radiation, and temperature) and the prevalence of brightly coloured truffle-like fungi across the world. The most colourful truffle-like fungi are in three defined regions: Australia, South and Central America and the Caribbean, and Aotearoa-NZ. Potential dispersers and the environment both relate to the distribution of truffle-like fungi: we found that increasing levels of frugivory were associated with higher proportions of colourful truffle-like fungi. This finding provides new insights into drivers of certain fungal traits, and their interactions between birds and fungi. Unique ecosystems, such as Aotearoa-NZ's bird-dominated biota, provide fascinating opportunities to explore how plants and fungi interact with the sensory systems of animals.

Global migrations of diverse animal species often converge along the same routes, bringing together seasonal assemblages of animals that may compete, prey on each other, and share information or pathogens. These interspecific interactions, when energetic demands are high and the time to complete journeys is short, may influence survival, migratory success, stopover ecology, and migratory routes. Numerous accounts suggest that interspecific co-migrations are globally distributed in aerial, aquatic, and terrestrial systems, although the study of migration to date has rarely investigated species interactions among migrating animals. Here, we test the hypothesis that migrating animals are communities engaged in networks of ecological interactions. We leverage over half a million records of 50 bird species from five bird banding sites collected over 8 to 23 y to test for species associations using social network analyses. We find strong support for persistent species relationships across sites and between spring and fall migration. These relationships may be ecologically meaningful: They are often stronger among phylogenetically related species with similar foraging behaviors and nonbreeding ranges even after accounting for the nonsocial contributions to associations, including overlap in migration timing and habitat use. While interspecific interactions could result in costly competition or beneficial information exchange, we find that relationships are largely positive, suggesting limited competitive exclusion at the scale of a banding station during migratory stopovers. Our findings support an understanding of animal migrations that consist of networked communities rather than random assemblages of independently migrating species, encouraging future studies of the nature and consequences of co-migrant interactions.

Atlantic ghost crabs (Ocypode quadrata) are predators of beach-nesting shorebird nests and chicks on the United States' Atlantic and Gulf coasts. Ghost crabs may also disturb birds, altering foraging, habitat use, or nest and brood attendance patterns. Shorebird conservation strategies often involve predator and disturbance management to improve reproductive success, but efforts rarely target ghost crabs. Despite the threat to shorebird reproductive success, ghost crabs are a poorly understood part of the beach ecosystem and additional knowledge about ghost crab habitat selection is needed to inform shorebird conservation. We monitored ghost crab activity, defined as burrow abundance, throughout the shorebird breeding season on Metompkin Island, Virginia, an important breeding site for piping plovers (Charadrius melodus) and American oystercatchers (Haematopus palliatus). We counted burrows at shorebird nests and random locations throughout the breeding season and investigated whether ghost crab activity was greater at nest sites relative to random locations without shorebird nests. While we observed burrows at all nest sites (n = 63 nests), we found that burrow counts were lower at piping plover nests with shell cover, relative to random locations with no shell cover. Ghost crabs may avoid piping plover nest sites due to anti-predator behaviors from incubating adults or differences in microhabitat characteristics selected by piping plovers. We also investigated the effects of habitat type, date, and air temperature on the abundance of ghost crab burrows. We found that while crab burrows were present across the barrier island landscape, there were more burrows in sandy, undisturbed habitats behind the dunes, relative to wave-disturbed beach. Additionally, ghost crab activity increased later in the shorebird breeding season. Understanding when and where ghost crabs are most likely to be active in the landscape can aid decision-making to benefit imperiled shorebird populations.
