RESUMO

VIETBIO [Innovative approaches to biodiversity discovery and characterisation in Vietnam] is a bilateral German-Vietnamese research and capacity building project focusing on the development and transfer of new methods and technology towards an integrated biodiversity discovery and monitoring system for Vietnam. Dedicated field training and testing of innovative methodologies were undertaken in Cuc Phuong National Park as part and with support of the project, which led to the new biodiversity data and records made available in this article collection. VIETBIO is a collaboration between the Museum für Naturkunde Berlin - Leibniz Institute for Evolution and Biodiversity Science (MfN), the Botanic Garden and Botanical Museum, Freie Universität Berlin (BGBM) and the Vietnam National Museum of Nature (VNMN), the Institute of Ecology and Biological Resources (IEBR), the Southern Institute of Ecology (SIE), as well as the Institute of Tropical Biology (ITB); all Vietnamese institutions belong to the Vietnam Academy of Science and Technology (VAST). The article collection "VIETBIO" (https://doi.org/10.3897/bdj.coll.63) reports original results of recent biodiversity recording and survey work undertaken in Cuc Phuong National Park, northern Vietnam, under the framework of the VIETBIO project. The collection consist of this "main" cover paper - characterising the study area, the general project approaches and activities, while also giving an extensive overview on previous studies from this area - followed by individual papers for higher taxa as studied during the project. The main purpose is to make primary biodiversity records openly available, including several new and interesting findings for this biodiversity-rich conservation area. All individual data papers with their respective primary records are expected to provide useful baselines for further taxonomic, phylogenetic, ecological and conservation-related studies on the respective taxa and, thus, will be maintained as separate datasets, including separate GUIDs also for further updating.

Until now, the reported diversity of representatives from the genus Hantzschia inhabiting soils from different parts of Eurasia was limited to the few species H. amphioxys, H. elongata and H. vivax and some of their infraspecific taxa. We have studied the morphology, ultrastructure and phylogeny of 25 soil diatom strains, which according to published description would be assigned to "H. amphioxys sensu lato" using 18S rDNA, 28S rDNA and rbcL. We show that strains are made up of seven different species of Hantzschia, including five new for science. Five strains were identified as H. abundans. This species has a slight curvature of the raphe near its external proximal ends. Four of the examined strains were represented by different populations of H. amphioxys and their morphological characteristics fully correspond with its isolectotype and epitype. The main specific features of this species include 21-25 striae in 10 µm, 6-11 fibulae in 10 µm, 40-50 areolae in 10 µm and internal proximal raphe endings bent in opposite directions. H. attractiva sp. nov., H. belgica sp. nov., H. parva sp. nov., H. pseudomongolica sp. nov. and H. stepposa sp. nov. were described based on differences in the shape of the valves, significant differences in dimensions, a lower number of striae and areolae in 10 µm and the degree and direction of deflection of the internal central raphe endings. Based on the study of the morphological variability and phylogeny of soil Hantzschia-species from different geographical locations we conclude that while some species such as H. amphioxys are truly cosmopolitan in their distributions, some sympatric populations of pseudocryptic taxa exist in the Holarctic.

The diversity of centric diatoms is documented for the transitional zone of the lower part of the Southern Bug River (Ukraine) just before entering the Dnipro-Bug Estuary and compared to earlier results from the upstream sampling sites of the same river system. Benthic samples of the following sites were investigated: north of Mykolaiv City (approximately 5 km), in Mykolaiv City (near Varvarivskyi Bridge), and 5 km south of the city. Twenty-four centric diatom taxa belonging to 11 genera were identified, analysed, and documented by scanning electron microscopy (SEM) and light microscopy (LM). Among them, Aulacoseira nivalis is the first report for Ukraine, A. islandica and is the first confirmed record for the studied area since the 1930s. The maximum number of centric diatom taxa found in one station was 21, the minimum 10. Melosira subglobosa was the most common (documented in 57-80% of sites with centric diatoms) and abundant species 7.3-15.7% in relative abundance to all diatom taxa. The discovered diversity of taxa and its comparison with previous results is discussed with regard to the relevance of estuary zones in the research of diatoms.

To comply with the new phylogeny within the Surirellales as supported by molecular and morphological data, re-evaluations and re-combinations of taxa from and within the genera Surirella, Cymatopleura, and Stenopterobia and with the re-established genus Iconella are necessary. Since the African diatom flora is rich with taxa from these genera, especially Iconella, and the authors have studied these taxa recently, describing also new taxa, a preliminary checklist of African Iconella and Surirella is here presented. 94 names are contained on this list. 57 taxa have been transferred to Iconella; 55 taxa were formerly ranked within Surirella and two taxa within Stenopterobia. 10 taxa have stayed within Surirella and six taxa have been transferred from Cymatopleura to Surirella. 20 Surirella and 1 Stenopterobia names are listed which are either unrevised or unrevisable since morphological data is missing. Four names and taxa described by Ehrenberg are here typified. Two had been transferred to Iconella already: Iconella bifrons (Ehrenb.) Ruck & Nakov and Iconella splendida (Ehrenb.) Ruck & Nakov. Two are re-transferred from Cymatopleura to Surirella: Surirella librile (Ehrenb.) Ehrenb. and Surirella undulata (Ehrenb.) Ehrenb.; both taxa are currently known by their younger synonyms: Cymatopleura solea (Bréb.) W. Smith and Cymatopleura elliptica (Bréb. ex Kützing) W. Smith. Lectotypes for Iconella bifrons, I. splendida, Surirella librile, and S. undulata were designated.

The Lerma-Chapala Basin, in Central Mexico, is geologically heterogeneous, climatically diverse and boasts high biodiversity, lying within two Biodiversity Hotspots, namely Mesoamerica and the Madrean Pine-Oak Woodlands. Epilithon and water samples were collected in the basin from 14 sampling sites three times each, two sampling campaigns during the rainy season and one in the dry season. A total of 274 infrageneric taxa in 48 genera were recorded. The taxonomic composition observed was dominated by taxa from the genera Nitzschia, Gomphonema, Pinnularia, Navicula, Sellaphora and Eunotia. About a third of the taxa found could not be identified to the species level. From those unidentified morphodemes, two are described as new species, namely Brachysira altepetlensis and Sellaphora queretana. Furthermore, Eolimna rhombica is transferred to Sellaphora. Canonical Correspondence Analysis (CCA) revealed that specific conductivity and pH were the main environmental factors driving the community composition observed. Three groups of samples were identified after the CCA: 1) characterized by acidic waters and low conductivity; 2) with circumneutral waters, low specific conductivity and high temperature and phosphorous concentrations; and 3) characterized by circumneutral waters, high conductivity and low nitrogen concentrations. The indicator value method (IndVal), based on the relative abundance and relative frequency of the most abundant taxa was calculated based on the groups observed in the CCA, identifying the characteristic taxa for each of the three groups.

Diatoms are frequently used for water quality assessments; however, identification to species level is difficult, time-consuming and needs in-depth knowledge of the organisms under investigation, as nonhomoplastic species-specific morphological characters are scarce. We here investigate how identification methods based on DNA (metabarcoding using NGS platforms) perform in comparison to morphological diatom identification and propose a workflow to optimize diatom fresh water quality assessments. Diatom diversity at seven different sites along the course of the river system Odra and Lusatian Neisse from the source to the mouth is analysed with DNA and morphological methods, which are compared. The NGS technology almost always leads to a higher number of identified taxa (270 via NGS vs. 103 by light microscopy LM), whose presence could subsequently be verified by LM. The sequence-based approach allows for a much more graduated insight into the taxonomic diversity of the environmental samples. Taxa retrieval varies considerably throughout the river system, depending on species occurrences and the taxonomic depth of the reference databases. Mostly rare taxa from oligotrophic parts of the river systems are less well represented in the reference database used. A workflow for DNA-based NGS diatom identification is presented. 28 000 diatom sequences were evaluated. Our findings provide evidence that metabarcoding of diatoms via NGS sequencing of the V4 region (18S) has a great potential for water quality assessments and could complement and maybe even improve the identification via light microscopy.

Specimens belonging to the Cymbellaaffinis / Cymbellatumidula / Cymbellaturgidula species complex have many taxonomic problems, due to their high morphological variability and lack of type designations. Fifteen taxon names of this complex, distributed in five species, were re-evaluated concerning their taxonomic status, and lectotypified based on original material. In addition to light microscopy, some material was analyzed by electron microscopy. Four new combinations are proposed in order to reposition infraspecific taxa.

Diatom cultures of the G. parvulum species complex were established from seven different sites in the Faroe Islands, Sweden, Germany, Mexico and Korea, and were studied in detail. Eight morphodemes were identified which corresponded to the descriptions of the cosmopolitan taxon G. parvulum (Kützing) Kützing sensu lato: its nominate variety (var. parvulum), G. parvulum var. exilissimum Grunow and G. parvulum f. saprophilum Lange-Bertalot & Reichardt, G. [parvulum var.] lagenula Kützing plus four unidentifiable morphodemes. The concatenated analysis of the sequences of the markers 18SV4, rbcL, and ITS as well as morphological data resulted in a separation of four taxa based on their biogeography in Mexico, Korea, central Continental Europe and Northern Atlantic Europe. Mantel tests showed a significant correlation between molecular and geographical distances. The diagnoses of two taxa, G. parvulum sensu stricto, and G. lagenula, were emended, G. saprophilum elevated to species rank and epitypes designated. One species was newly described.

DNA barcoding uses a short fragment of a DNA sequence to identify a taxon. After obtaining the target sequence it is compared to reference sequences stored in a database to assign an organism name to it. The quality of data in the reference database is the key to the success of the analysis. In the here presented study, multiple types of data have been combined and critically examined in order to create best practice guidelines for taxonomic reference libraries for environmental barcoding. 70 unialgal diatom strains from Berlin waters have been established and cultured to obtain morphological and molecular data. The strains were sequenced for 18S V4 rDNA (the pre-Barcode for protists) as well as rbcL data, and identified by microscopy. LM and for some strains also SEM pictures were taken and physical vouchers deposited at the BGBM. 37 freshwater taxa from 15 naviculoid diatom genera were identified. Four taxa from the genera Amphora, Mayamaea, Planothidium and Stauroneis are described here as new. Names, molecular, morphological and habitat data as well as additional images of living cells are also available electronically in the AlgaTerra Information System. All reference sequences (or reference barcodes) presented here are linked to voucher specimens in order to provide a complete chain of evidence back to the formal taxonomic literature.

The flora of diatoms from Brazil has been studied by several authors from the beginning of the 19(th) up to now. Some of the old lists and descriptions are unknown or have been ignored by Brazilian researchers and the situation of the names cited was not assessed. Here we compiled a list of 101 taxa of diatoms from Brazil registered by Christian Gottfried Ehrenberg during the 19(th) century. We checked the current nomenclatural status of those taxa and lectotypified species from Brazil described by this author. For this, we accessed the Ehrenberg collection in the Museum für Naturkunde, Berlin, Germany, where 11 samples from Brazil studied by Ehrenberg are housed and published in different papers. Using these samples, we found 101 taxa (specific and infraspecific) published by Ehrenberg from Brazil. Five species (Eunotia bidens Ehrenb., Eunotia depressa Ehrenb., Eunotia elephas Ehrenb., Pinnularia microstauron Ehrenb., and Terpsinoe brasiliensis Ehrenb.) were new descriptions and were lectotypified here. The other species cited for Brazil were described initially from other places. However, 23 names were invalid and one illegitimate.

A set of terms recommended for use in facilitating communication in biological nomenclature is presented as a table showing broadly equivalent terms used in the traditional Codes of nomenclature. These terms are intended to help those engaged in naming across organism groups, and are the result of the work of the International Committee on Bionomenclature, whose aim is to promote harmonisation and communication amongst those naming life on Earth.
