BACKGROUND: Across the European Union (EU), efforts are being made to achieve modernisation and harmonisation of meat inspection (MI) code systems. Lung lesions were prioritised as important animal based measures at slaughter, but existing standardized protocols are difficult to implement for routine MI. This study aimed to compare the informative value and feasibility of simplified lung lesion scoring systems to inform future codes for routine post mortem MI. RESULTS: Data on lung lesions in finisher pigs were collected at slaughter targeting 83 Irish pig farms, with 201 batches assessed, comprising 31,655 pairs of lungs. Lungs were scored for cranioventral pulmonary consolidations (CVPC) and pleurisy lesions using detailed scoring systems, which were considered the gold standard. Using the data collected, scenarios for possible simplified scoring systems to record CVPC (n = 4) and pleurisy (n = 4) lesions were defined. The measurable outcomes were the prevalence and (if possible) severity scoring at batch level for CVPC and pleurisy. An arbitrary threshold was set to the upper quartile (i.e., the top 25% of batches with high prevalence/severity of CVPC or pleurisy, n = 50). Each pair of measurable outcomes was compared by calculating Spearman rank correlations and assessing if batches above the threshold for one measurable outcome were also above it for their pairwise comparison. All scenarios showed perfect agreement (k = 1) when compared among themselves and the gold standard for the prevalence of CVPC. The agreement among severity outcomes and the gold standard showed moderate to perfect agreement (k = [0.66, 1]). The changes in ranking were negligible for all measurable outcomes of pleurisy for scenarios 1, 2 and 3 when compared with the gold standard (rs ≥ 0.98), but these changes amounted to 50% for scenario 4. CONCLUSIONS: The best simplified CVPC scoring system is to simply count the number of lung lobes affected excluding the intermediate lobe, which provides the best trade-off between value of information and feasibility, by incorporating information on CVPC prevalence and severity. While for pleurisy evaluation, scenario 3 is recommended. This simplified scoring system provides information on the prevalence of cranial and moderate and severe dorsocaudal pleurisy. Further validation of the scoring systems at slaughter and by private veterinarians and farmers is needed.

Disease prevention, including biosecurity, surveillance, and traceability are key aspects to minimize the risk of animal diseases causing harm to society. Diseases for which biosecurity are needed depend on species of interest, e.g., African swine fever, avian influenza, or foot-and-mouth disease. However, several definitions of biosecurity co-exist in the literature. Under the new COST Action "Biosecurity Enhanced Through Training Evaluation and Raising Awareness" (BETTER) CA20103, we launched an initial survey on the agreement with eight existing definitions of (livestock) biosecurity, to rank keywords to consider before attempting a more consolidated definition, and to select the desirable qualities of a definition of livestock biosecurity. Respondents (N = 316) had a male-female gender ratio close to one, were mostly between 25 and 54 years old, and had animal health as the main field of expertise (30% were government officials). The significant most popular biosecurity definition was the one that conceptualized the rules of 5B's (bio-exclusion, bio-containment, bio-compartmentation, bio-prevention, and bio-preservation). The top two keywords to consider for the consolidation of the biosecurity definition were "prevention" and "measures". The optimal biosecurity definition needs to be operational and related to animal health but also comprehensible, simple, and related to public health. The survey results highlight the need for the integration of more aspects in the existing definitions of livestock biosecurity (prevention of zoonoses and preservation of the environment and diversity).

This systematic review aimed to assess the link between animal welfare and antimicrobial use (AMU) in captive species (i.e., farm, zoo, companion, and laboratory animals) and its effect. Studies empirically examining the effect of welfare on AMU or vice versa were included. Studies in wild animals were excluded. A total of 6610 studies were retrieved from PubMed® and Web of Science® in April 2021. Despite finding several papers superficially invoking the link between welfare and AMU, most did not delve into the characteristics of this link, leading to a small number of publications retained (n = 17). The majority (76%) of the publications were published from 2017-2021. Sixteen were on farm animals, and one publication was on laboratory animals. Most of the studies (82%) looked at the effect of animal welfare on AMU. The body of research retained suggests that, in farm animals, better animal welfare often leads to lower AMU, as was hypothesised, and that, generally, poor welfare is associated with higher AMU. Additionally, AMU restrictions in organic systems may prevent animals from receiving treatment when necessary. Limitations of this study include focusing only on empirical research and excluding non-peer reviewed evidence. More research is needed to corroborate these findings, especially on the link between animal welfare and AMU in other captive species.

BACKGROUND: Using Food Chain Information data to objectively identify high-risk animals entering abattoirs can represent an important step forward towards improving on-farm animal welfare. We aimed to develop and evaluate the performance of classification models, using Gradient Boosting Machine algorithms that utilise accurate longitudinal on-farm data on pig health and welfare to predict condemnations, pluck lesions and low cold carcass weight at slaughter. RESULTS: The accuracy of the models was assessed using the area under the receiver operating characteristics (ROC) curve (AUC). The AUC for the prediction models for pneumonia, dorsocaudal pleurisy, cranial pleurisy, pericarditis, partial and total condemnations, and low cold carcass weight varied from 0.54 for pneumonia and 0.67 for low cold carcass weight. For dorsocaudal pleurisy, ear lesions assessed on pigs aged 12 weeks and antimicrobial treatments (AMT) were the most important prediction variables. Similarly, the most important variable for the prediction of cranial pleurisy was the number of AMT. In the case of pericarditis, ear lesions assessed both at week 12 and 14 were the most important variables and accounted for 33% of the Bernoulli loss reduction. For predicting partial and total condemnations, the presence of hernias on week 18 and lameness on week 12 accounted for 27% and 14% of the Bernoulli loss reduction, respectively. Finally, AMT (37%) and ear lesions assessed on week 12 (15%) were the most important variables for predicting pigs with low cold carcass weight. CONCLUSIONS: The findings from our study show that on farm assessments of animal-based welfare outcomes and information on antimicrobial treatments have a modest predictive power in relation to the different meat inspection outcomes assessed. New research following the same group of pigs longitudinally from a larger number of farms supplying different slaughterhouses is required to confirm that on farm assessments can add value to Food Chain Information reports.

The threat to public health posed by antimicrobial resistance in livestock production means that the pig sector is a particular focus for efforts to reduce antimicrobial use (AMU). This study sought to investigate the risk factors for AMU in Irish pig production. Antimicrobial use data were collected from 52 farrow-to-finish farms. The risk factors investigated were farm characteristics and performance, biosecurity practices, prevalence of pluck lesions at slaughter and serological status for four common respiratory pathogens and vaccination and prophylactic AMU practices. Linear regression models were used for quantitative AMU analysis and risk factors for specific AMU practices were investigated using logistic regression. Farms that milled their own feed had lower total AMU (p < 0.001), whereas higher finisher mortality (p = 0.043) and vaccinating for swine influenza (p < 0.001) increased AMU. Farms with higher prevalence of pericarditis (p = 0.037) and lung abscesses (p = 0.046) used more group treatments. Farms with higher prevalence of liver milk spot lesions (p = 0.018) and farms practising prophylactic AMU in piglets (p = 0.03) had higher numbers of individual treatments. Farms practising prophylactic AMU in piglets (p = 0.002) or sows (p = 0.062) had higher use of cephalosporins and fluoroquinolones. This study identified prophylactic use and respiratory disease as the main drivers for AMU in Irish pig production. These findings highlight areas of farm management where interventions may aid in reducing AMU on Irish pig farms.

This systematic review aimed to assess the effectiveness of pre-harvest interventions to control the main foodborne pathogens in pork in the European Union. A total of 1180 studies were retrieved from PubMed® and Web of Science for 15 pathogens identified as relevant in EFSA's scientific opinion on the public health hazards related to pork (2011). The study selection focused on controlled studies where a cause-effect could be attributed to the interventions tested, and their effectiveness could be inferred. Altogether, 52 studies published from 1983 to 2020 regarding Campylobacter spp., Clostridium perfringens, Methicillin-resistant Staphylococcus aureus, Mycobacterium avium, and Salmonella spp. were retained and analysed. Research was mostly focused on Salmonella (n = 43 studies). In-feed and/or water treatments, and vaccination were the most tested interventions and were, overall, successful. However, the previously agreed criteria for this systematic review excluded other effective interventions to control Salmonella and other pathogens, like Yersinia enterocolitica, which is one of the most relevant biological hazards in pork. Examples of such successful interventions are the Specific Pathogen Free herd principle, stamping out and repopulating with disease-free animals. Research on other pathogens (i.e., Hepatitis E, Trichinella spiralis and Toxoplasma gondii) was scarce, with publications focusing on epidemiology, risk factors and/or observational studies. Overall, high herd health coupled with good management and biosecurity were effective to control or prevent most foodborne pathogens in pork at the pre-harvest level.

BACKGROUND: Managing body weight (BW) variation is a challenge in farrow-to-finish farms implementing all-in/all-out (AIAO) production systems due to the lack of "off-site" facilities to segregate slow growing pigs (SGP). This case study investigated different approaches to managing BW variation in a farrow-to-finish commercial pig farm with a self-declared AIAO management and the possible implications for animal health. CASE PRESENTATION: A total of 1096 pigs (1047 pigs born within 1 week plus 49 pigs born 1 week later) were tracked until slaughter as they moved through the production stages. Piglets were individually tagged at birth and their location on the farm was recorded on a weekly basis. In total, 10.3% of pigs died during lactation. Four main cohorts of pigs were created at weaning and retrospectively identified: cohort 1 = pigs weaned at 21 days (4.5%); cohort 2 = pigs weaned at 28 days (81.0%), which was sub-divided at the end of the first nursery stage into sub-cohort 2a = pigs split at 3 weeks post-weaning (29.7%); sub-cohort 2b = pigs split at 3 weeks post-weaning from cohort 2a and split again 5 weeks post-weaning (35.5%) and sub-cohort 2c = remaining smaller size pigs from cohort 2b (10.9%); cohort 3 = pigs weaned at 35 days (2.7%) and cohort 4 = pigs weaned at 49 days (1.5%) that were later mixed with SPG, delayed pigs from other cohorts and sick/injured pigs that recovered. Four strategies to manage BW variation were identified: i) earlier weaning (cohort 1); ii) delayed weaning of SGP (cohort 3 and 4); iii) re-grading pens by BW (sub-cohorts 2a, 2b and 2c) and, iv) delayed movement of SGP to the next production stage (several pigs from all cohorts). A higher percentage of delayed pigs presented pericarditis, pleurisy and enzootic pneumonia like lesions at slaughter compared with pigs under other strategies. CONCLUSION: A variety of management practices were implemented to minimise BW variation during the production cycle. However, several cohorts of pigs were created disrupting AIAO management. Earlier weaning should only be practiced under specific circumstances where optimal animal health and welfare are guaranteed. Delayed weaning of SGP and delaying pigs to move to the next production stage could negatively affect animal health and should be avoided.

This study aimed to assess the relationship between quantitative assessments of clinical signs of respiratory disease (recorded manually and automatically) and the prevalence of lung lesions at slaughter to validate the use of both in the management of respiratory disease on farm. This was an observational study where pigs (n = 1573) were monitored from 25 ± 5.3 kg (week 12) to slaughter at 114 ± 15.4 kg (week 24). Pigs were housed in eight rooms divided into six pens on a wean-to-finish farm. A manual pen-based coughing (CF) and sneezing (SF) frequency was recorded weekly, for ten consecutive weeks, and a SOMO box (SoundTalks®) was installed in each room, issuing a daily respiratory distress index (RDI) for 13 weeks. Lungs were individually scored for pneumonia, scarring and dorsocaudal (DC) and cranial (CP) pleurisy lesions at slaughter. Relationship between prevalence of lung lesions and weekly RDI and CF and SF was assessed using Spearman's rank correlations and multivariable linear and logit-normal models. Both coughing and lung lesions were largely pen-specific, which fit the disease presentation of Mycoplasma hyopneumoniae. Results showed agreement between RDI and CF (rs = 0.5, P < 0.001), measuring higher levels of coughing at the beginning (weeks 13-14) and end (weeks 21-24, and weeks 21-22, respectively) of the finisher period. Positive associations were found between the prevalence of pneumonia and CF on week 21 and 22 (P < 0.001 and P = 0.011, respectively) and RDI on week 21-24 (rs > 0.70; P < 0.050); the prevalence of DC and CP, and CF on week 22 (P < 0.001); and prevalence of scar lesions and CF on week 17 and 21 (P = 0.013 and P = 0.004, respectively), and RDI on week 21-24 (rs > 0.70; P < 0.050). In the earlier weeks of the finisher stage, coughing was recorded but was not reflected in a higher prevalence of lung lesions at slaughter. These findings highlight the benefit of including measurements of coughing frequency to complement post mortem findings, to improve the management of respiratory disease on farm.

BACKGROUND: Respiratory disease is one of the most important factors impacting pig production worldwide. There is no available information on the prevalence of key pathogens implicated in Irish pig production. The objective of this study was to describe the prevalence of pleurisy, pneumonia, lung abscesses, pericarditis and liver milk spots in finisher pigs of a cohort of Irish pig farms, and to describe the seroprevalence of: influenza A virus (IAV), porcine reproductive and respiratory syndrome virus (PRRSv), Mycoplasma hyopneumoniae (Mhyo) and Actinobacillus pleuropneumoniae (APP). RESULTS: In brief, 56 farrow-to-finish farms (29% of the Irish breeding herd) were enrolled in the study in 2017. Data on lungs, heart, and liver lesions were assessed for each farm at slaughter. An average of 417 (range 129-1154) plucks per farm were assessed for pleurisy, pneumonia, lung abscesses, pericarditis, and liver milk spots. Blood samples from 32 finisher pigs were collected at slaughter for each farm. The observed prevalence of pleurisy and pneumonia was one of the lowest reported in similar studies in Europe (13 and 11% estimated average within farm, respectively). Pleurisy lesions were mostly moderate and severe. Pneumonia lesions affected a low level of lung surface (5.8%). Prevalence of pericarditis was mid-high (8%) and the prevalence of liver milk spots was high, with an average of 29% of the livers affected. For serology, 78.6% of the farms were positive for IAV, 50% were positive for PRRSv, 71.4% were positive for Mhyo, and 98.2% were positive for APP. Influenza virus was the main pathogen associated with pleurisy (P < 0.001) and Mhyo was the main pathogen associated with pneumonia (P < 0.001) and pericarditis (P = 0.024). CONCLUSIONS: Farms affected with pleurisy had moderate to severe lesions. Farms affected with pneumonia had mild lesions, which could be the effect of the generalised use of Mhyo vaccination in piglets. The seroprevalence of IAV, PRRSv, Mhyo and APP in the present study sample is similar to or lower than in other European countries. Further research on the PRRSv and APP strains circulating in Ireland is necessary to support the design of national or regional control plans.

BACKGROUND: Pluck lesions are associated with decreased performance in grower-finisher pigs, but their economic impact needs to be further investigated. This study aimed to identify the main pluck lesions and the cut-off value for their prevalence, associated with changes in average daily gain (ADG) during the wean-to-finish period, to simulate their effects on economic performance of farrow-to-finish farms. Pigs (n = 162 ± 51.9 per farm) from 56 farrow-to-finish farms were inspected at slaughter and the prevalence of enzootic pneumonia-like lesions, pleurisy, lung scars, abscesses, pericarditis, and liver milk spots was estimated. For each farm, annual performance indicators were obtained. Regression trees analysis (RTA) was used to identify pluck lesions and to estimate cut-off values for their prevalence associated with changes in ADG. Different scenarios were simulated as per RTA results and economic and risk analyses were performed using the Teagasc Pig Production Model. Risk analysis was performed by Monte Carlo sampling using the Microsoft Excel add-in @Risk with 10,000 iterations. RESULTS: Pleurisy and lung scars were the main lesions associated with changes in ADG. Three scenarios were simulated based on RTA results: a 728 sow farrow-to-finish farm with prevalence of i) pleurisy < 25% and lung scars < 8% (LPLSC; ADG = 760 g); ii) pleurisy < 25% and lung scar ≥8% (LPHSC; ADG = 725 g) and iii) pleurisy ≥25% (HP; ADG = 671 g). The economic analysis showed increased feed and dead animals for disposal costs, and lower sales in the HP and LPHSC scenarios than in the LPLSC scenario; thereby reducing gross margin and net profit. Results from the risk analysis showed lower probability of reaching any given level of profit in the HP scenario compared with the LPHSC and LPLSC scenarios. CONCLUSION: Under the conditions of this study, higher prevalence of pleurisy and lung scars were associated with decreased ADG during the grower-finisher period and with lower economic return in the simulated farms. These results highlight the economic benefits and importance of preventing and/or controlling respiratory disease.

The need to reduce antimicrobial use (AMU) in livestock production has led to the establishment of national AMU data collection systems in several countries. However, there is currently no consensus on which AMU indicator should be used and many of the systems have defined their own indicators. This study sought to explore the effect of using different internationally recognized indicators on AMU data collected from Irish pig farms and to determine if they influenced the ranking of farms in a benchmarking system. AMU data for 2016 was collected from 67 pig farms (c. 35% of Irish pig production). Benchmarks were defined using seven AMU indicators: two based on weight of active ingredient; four based on the defined daily doses (DDD) used by the European Medicines Agency and the national monitoring systems of Denmark and the Netherlands; and one based on the treatment incidence (TI200) used in several published studies. An arbitrary "action zone," characterized by farms above an acceptable level of AMU, was set to the upper quartile (i.e., the top 25% of users, n = 17). Each pair of indicators was compared by calculating the Spearman rank correlation and assessing if farms above the threshold for one indicator were also above it for the comparison indicator. The action zone was broadly conserved across all indicators; even when using weight-based indicators. The lowest correlation between indicators was 0.94. Fifteen farms were above the action threshold for at least 6 of the 7 indicators while 10 farms were above the threshold for all indicators. However, there were important differences noted for individual farms between most pairs of indicators. The biggest discrepancies were seen when comparing the TI200 to the weight-based indicators and the TI200 to the DDDANED (as used by Dutch AMU monitoring system). Indicators using the same numerator were the most similar. All indicators used in this study identified the majority of high users. However, the discrepancies noted highlight the fact that different methods of measuring AMU can affect a benchmarking system. Therefore, careful consideration should be given to the limitations of any indicator chosen for use in an AMU monitoring system.

This study aimed (1) to quantify the effects of positive status and vaccination practices for porcine reproductive and respiratory syndrome virus (PRRSv), swine influenza virus (SIV) and Mycoplasma hyopneumoniae (MHYO) on the profitability of farrow-to-finish pig farms and (2) to examine the financial impact of vaccination status in PRRSv and SIV positive farms. Data from 56 Irish farrow-to-finish pig farms were used for this study. Production effects associated with herd status for the three pathogens were incorporated into the Teagasc Pig Production Model (TPPM), a bio-economic stochastic simulation model for farrow-to-finish pig farms. In the analysis, farms negative (-) for either PRRSv, SIV or MHYO were assumed as baseline when presenting results for farms positive (+) for each pathogen. While all MHYO(+) farms used vaccination against the pathogen, not all PRRSv(+) or SIV(+) farms vaccinated against the disease. For all scenarios, a 728-sow farrow-to-finish farm with weekly farrowing batches was simulated. Financial risk analysis was conducted by Monte Carlo simulation within the TPPM using the Microsoft Excel add-in @Risk. Mortality rates, feedstuff costs and price per kg of meat produced were included as input stochastic variables and annual net profit was set as stochastic output variable. Positive farms sold fewer pigs and produced less kg of meat than negative farms and had increased feed usage during the weaner and finisher stages. Variable costs increased in positive farms due to increased feed costs, more dead animals for disposal and healthcare costs. Annual mean profit was lower by 24% in vaccinated PRRSv(+), 14.6% in unvaccinated PRRSv(+), 36.7% in vaccinating SIV(+), 12.8% in unvaccinated SIV(+), and 41% in MHYO(+) farms. Negative farms were first order stochastically dominant over positive farms, indicating that for a given level of profit, the financial risk is lower by avoiding respiratory pathogens. Similarly, unvaccinated farms were second order stochastically dominant over vaccinating farms suggesting that farms that do not vaccinate are less affected by the disease. Results from this study provide further evidence to encourage farmers to undertake improved disease control measures and/or to implement eradication programs.

BACKGROUND: There is concern that the use of antimicrobials in livestock production has a role in the emergence and dissemination of antimicrobial resistance in animals and humans. Consequently, there are increasing efforts to reduce antimicrobial use (AMU) in agriculture. As the largest consumer of veterinary antimicrobials in several countries, the pig sector is a particular focus of these efforts. Data on AMU in pig production in Ireland are lacking. This study aimed to quantify AMU on Irish pig farms, to identify the major patterns of use employed and to compare the results obtained to those from other published reports and studies. RESULTS: Antimicrobial use data for 2016 was collected from 67 Irish pig farms which represented c. 35% of national production. The combined sample population consumed 14.5 t of antimicrobial by weight of active ingredient suggesting that the pig sector accounted for approximately 40% of veterinary AMU in Ireland in 2016. At farm level, median AMU measured in milligram per population correction unit (mg/PCU) was 93.9 (range: 1.0-1196.0). When measured in terms of treatment incidence (TI200), median AMU was 15.4 (range: 0.2-169.2). Oral treatments accounted for 97.5% of all AMU by weight of active ingredient and were primarily administered via medicated feed to pigs in the post weaning stages of production. AMU in Irish pig production in 2016 was higher than results obtained from the national reports of Sweden, Denmark, the Netherlands and France but lower than the United Kingdom. CONCLUSIONS: Pig production in Ireland is an important consumer of veterinary antimicrobials. The quantities and patterns of AMU on Irish pig farms are comparable to pig production in other European countries but higher than some countries with more advanced AMU reduction strategies. This AMU is characterised by a high proportion of prophylactic use and is primarily administered to pigs post weaning via medicated feed. Further studies to better understand the reasons for AMU on Irish pig farms and strategies to improve health among weaner pigs will be of benefit in the effort to reduce AMU.

BACKGROUND: Biosecurity is one of the main factors affecting disease occurrence and antimicrobial use, and it is associated with performance in pig production. However, the importance of specific measures could vary depending on the (national) context. The aim of this study was to describe the biosecurity status in a cohort of Irish pig farms, to investigate which of those biosecurity aspects are more relevant by using the Biocheck.UGent™ scoring system, and to study the impact of such aspects on farm performance. RESULTS: External biosecurity score was high compared to most countries due to the characteristics of the Irish pig sector (i.e. purchasing only semen and breeding gilts on farm). The internal biosecurity score was lower and had greater variability among farms than other EU countries. Using multivariable linear regression, the biosecurity practices explained 8, 23, and 16% of variability in piglet mortality, finisher mortality, and average daily gain, respectively. Three clusters of farms were defined based on their biosecurity scores (0 to 100) using principal components and hierarchical clustering analysis. Scores for clusters 1, 2 and 3 were (mean ± SD) 38 ± 7.6, 61 ± 7.0 and 66 ± 9.8 for internal and 73 ± 5.1, 74 ± 5.3 and 86 ± 4.5 for external biosecurity. Cluster 3 had lower piglet mortality (P = 0.022) and higher average daily gain (P = 0.037) when compared to cluster 2. CONCLUSIONS: Irish farms follow European tendencies with internal biosecurity posing as the biggest liability. Our results suggest that practices related to the environment and region, feed, water and equipment supply, and the management of the different stages, need to be addressed in lower performing farms to improve productive performance. Further studies on the economic impact of these biosecurity practices including complementary data on herd health, gilt rearing, piglet management, vaccination and feeding strategies are needed.
