RESUMO

Long noncoding RNAs (lncRNAs) have been proven to play important roles in transcriptional processes and biological functions. With the increasing study of human diseases and biological processes, information in human H3K27ac ChIP-seq, ATAC-seq and DNase-seq datasets is accumulating rapidly, resulting in an urgent need to collect and process data to identify transcriptional regulatory regions of lncRNAs. We therefore developed a comprehensive database for human regulatory information of lncRNAs (TRlnc, http://bio.licpathway.net/TRlnc), which aimed to collect available resources of transcriptional regulatory regions of lncRNAs and to annotate and illustrate their potential roles in the regulation of lncRNAs in a cell type-specific manner. The current version of TRlnc contains 8 683 028 typical enhancers/super-enhancers and 32 348 244 chromatin accessibility regions associated with 91 906 human lncRNAs. These regions are identified from over 900 human H3K27ac ChIP-seq, ATAC-seq and DNase-seq samples. Furthermore, TRlnc provides the detailed genetic and epigenetic annotation information within transcriptional regulatory regions (promoter, enhancer/super-enhancer and chromatin accessibility regions) of lncRNAs, including common SNPs, risk SNPs, eQTLs, linkage disequilibrium SNPs, transcription factors, methylation sites, histone modifications and 3D chromatin interactions. It is anticipated that the use of TRlnc will help users to gain in-depth and useful insights into the transcriptional regulatory mechanisms of lncRNAs.

Basidioradulum was morphologically considered to be a synonym of Xylodon. Here, its independence within Hymenochaetales is confirmed from a phylogenetic perspective. Basidioradulum radula, the generic type, is widely distributed in Northern Hemisphere. Two Southern Hemisphere species close to B. radula are newly described as B. mayi and B. tasmanicum, respectively, from Victoria and Tasmania, Australia. Basidioradulum mayi differs from B. radula by lack of cystidia. Moreover, the hymenial surface of B. radula is normally much more strongly hydnoid than that of B. mayi. Basidioradulum tasmanicum is distinct from B. radula and B. mayi by having capitate cystidia, ellipsoid to subglobose basidiospores, and crystal-covered hyphae. Although morphologically distinct, the two new species isolated by Bass Strait have an almost identical ITS region, and could not be differentiated by nLSU- and ITS-based phylogenetic analyses. This case reminds us that basing phylogeny simply on the ITS as a barcode region may underestimate fungal species diversity.

RESUMO

A new palladium-catalyzed tandem cyclization of various alkene-tethered aryl iodides has been presented. In this protocol, o-bromobenzoic acids are employed as coupling parters to achieve the insertion of aromatic rings by the cleavage of C(sp2)-Br and decarboxylation, thus assembling various dibenzoisoquinolinediones and dibenzoisoquinolinones. In addition, a seven-membered ring can be constructed by the use of 8-bromo-1-naphthoic acid. Notably, this approach enables regioselective product formation and features broad substrate scope.

SUMMARY: Post-translational proteolytic processing of polyproteins into mature peptides has been performed in silico, with a new computational method, for over 200 species in five pathogenic virus families (Caliciviridae, Coronaviridae, Flaviviridae, Picornaviridae, and Togaviridae). Using pairwise alignment with reference sequences, mature peptides have been annotated and their sequences made available for search, analysis, and download. MOTIVATION: Sequence repositories have few annotated virus mature peptide sequences. RESULTS: The method produced 156,216 sequences to date, a large portion of the protein sequences available in viprbrc.org. It represents a new and comprehensive mature peptide collection. AVAILABILITY AND IMPLEMENTATION: The data are available at the Virus Pathogen Resource https://www.viprbrc.org, and the software at https://github.com/VirusBRC/vipr_mat_peptide. RESUMO

A novel palladium-catalyzed cascade cyclization of alkene-tethered aryl halides with o-bromobenzoic acids is described, which provides an efficient avenue for building various fused hexacyclic scaffolds containing indolo[2,1-a]isoquinoline in moderate to excellent yield. The method enables the construction of three C-C bonds through an intramolecular carbopalladation, C-H activation, and a decarboxylation sequence. Furthermore, dihydrocyclohepta[de]naphthalene-fused indolo[2,1-a]isoquinolines can be synthesized in moderate yield by constructing a seven-membered ring.

In order to study the crystallinity of different density polyethylenes, this paper conducts an experimental study on the transformation of the conductance mechanism under a high electric field. In this experiment, X-ray diffraction (XRD), differentials scanning calorimetry (DSC), direct current (DC) breakdown of low-density polyethylene (LDPE), linear low-density polyethylene (LLDPE), medium-density polyethylene (MDPE) and high-density polyethylene (HDPE), as well as the conductivity characteristics under an electric field of 5-200 kV/mm are tested. In addition, the electric field-current density curves of the four kinds of polyethylene are fitted to analyze their conductance transition in non-ohmic regions under different high field strengths, through applying the mathematical formula of a variety of conductance mechanisms. The experimental results are as follows: as the density of polyethylene increases, the crystallinity increases continuously. Moreover, the continuous increase of crystallinity causes the electric conduction flow under the same field strength to decrease significantly. The field strength corresponding to the two turning points in the conductance characteristic curve increases simultaneously, and the breakdown field strength increases accordingly; through analysis, it is found that in the high field, as the electric field increases, the conductance mechanism develops from the ohmic conductance of the low field strength region to the bulk effect of the high field strength region (Poole-Frenkel effect). Then, it develops into the electrode effect to the high field strength (Schottky effect), although the threshold field strength of this conductance mechanism transition increases with the increase of crystallinity.

In order to study the effects of the crystallinity of polyethylene with different densities on breakdown strength and conductance properties, this paper mainly tests the X-ray diffraction (XRD), different scanning calorimeter (DSC), direct current (DC) breakdown and conductance properties of low-density polyethylene (LDPE), linear low density polyethylene (LLDPE), medium density polyethylene (MDPE), and high-density polyethylene (HDPE), and further analyzes the experimental results separately. The results show that an increase in the density of polyethylene leads to the continuous improvement of crystallinity, and an increase in crystallinity causes a significant decrease in the conduction current at the same field strength. The field strength corresponding to the two turning points in the conductance characteristic curve increases simultaneously.

Insulin-dependent patients with diabetes mellitus require multiple daily injections of exogenous insulin to combat hyperglycemia. However, administration of excess insulin can lead to hypoglycemia, a life-threatening condition characterized by abnormally low blood glucose levels (BGLs). To prevent hypoglycemia associated with intensive insulin therapy, a "smart" composite microneedle (cMN) patch is developed, which releases native glucagon at low glucose levels. The cMN patch is composed of a photo-crosslinked methacrylated hyaluronic acid (MeHA) microneedle array with embedded multifunctional microgels. The microgels incorporate zwitterionic moieties that stabilize loaded glucagon and phenylboronic acid moieties that provide glucose-dependent volume change to facilitate glucagon release. Hypoglycemia-triggered release of structurally unchanged glucagon from the cMN patch is demonstrated in vitro and in a rat model of type 1 diabetes (T1D). Transdermal application of the patch prevented insulin-induced hypoglycemia in the diabetic rats. This work is the first demonstration of a glucose-responsive glucagon-delivery MN patch for the prevention of hypoglycemia, which has a tremendous potential to reduce the dangers of intensive insulin therapy and improve the quality of life of patients with diabetes and their caregivers.

The monotypic genus Leifia was previously considered to be a later synonym of Odonticium. With the morphological and phylogenetic evidence provided by an additional four East Asian specimens, we propose to reinstate Leifia as an independent genus in Hymenochaetales. Leifia morphologically differs from Odonticium by its grandinioid hymenophore with hyphal strands, numerous thick-walled cystidia with an invaginated apical end and narrowly and thick-walled basidia. The phylogeny generated from the current data set of ITS and 28S regions indicates that Leifia forms a sister clade to Odonticium. Besides the generic type Leifiaflabelliradiata in the Leifia clade, two specimens, collected from Hubei, Central China, are newly introduced as Leifiabrevispora. This new species is the second species of Leifia and differs from the generic type by its shorter basidiospores and distribution in warm-temperate to subtropical areas in East Asia. The additional two specimens, collected from Da Lat, Viet Nam, differ morphologically, both from each other and from known species of Leifia, but more samples need to be examined before further taxonomic decisions can be made.

Super-enhancers (SEs) have prominent roles in biological and pathological processes through their unique transcriptional regulatory capability. To date, several SE databases have been developed by us and others. However, these existing databases do not provide downstream or upstream regulatory analyses of SEs. Pathways, transcription factors (TFs), SEs, and SE-associated genes form complex regulatory networks. Therefore, we designed a novel web server, SEanalysis, which provides comprehensive SE-associated regulatory network analyses. SEanalysis characterizes SE-associated genes, TFs binding to target SEs, and their upstream pathways. The current version of SEanalysis contains more than 330 000 SEs from more than 540 types of cells/tissues, 5042 TF ChIP-seq data generated from these cells/tissues, DNA-binding sequence motifs for ∼700 human TFs and 2880 pathways from 10 databases. SEanalysis supports searching by either SEs, samples, TFs, pathways or genes. The complex regulatory networks formed by these factors can be interactively visualized. In addition, we developed a customizable genome browser containing >6000 customizable tracks for visualization. The server is freely available at http://licpathway.net/SEanalysis.

BACKGROUND: In May 2017, 17 dogs in a German Shepherd breeding kennel in northern China developed respiratory clinical signs. The owner treated the dogs with an intravenous injection of Shuang-Huang-lian, a traditional Chinese medicine, and azithromycin. The respiratory signs improved 3 days post-treatment, however, cysts were observed in the necks of eight dogs, and three of them died in the following 2 days. CASE PRESENTATION: Quantitative real-time PCR was used to detect canine influenza virus (CIV). All of the dogs in this kennel were positive and the remaining 14 dogs had seroconverted. Two of the dogs were taken to the China Agricultural University Veterinary Teaching Hospital for further examination. Two strains of influenza virus (A/canine/Beijing/0512-133/2017 and A/canine/Beijing/0512-137/2017) isolated from the nasal swabs of these dogs were sequenced and identified as avian-origin H3N2 CIV. For the two dogs admitted to the hospital, hematology showed mild inflammation and radiograph results indicated pneumonia. Cyst fluid was plated for bacterial culture and bacterial 16 s rRNA gene PCR was performed, followed by Sanger sequencing. The results indicated an Enterococcus faecalis infection. Antimicrobial susceptibility tests were performed and dogs were treated with enrofloxacin. All 14 remaining dogs recovered within 16 days. CONCLUSIONS: Coinfection of H3N2 CIV and Enterococcus faecalis was detected in dogs, which has not been reported previously. Our results highlight that CIV infection might promote the secondary infection of opportunistic bacteria and cause more severe and complicated clinical outcomes.

The genus Fuscoporia of the Hymenochaetaceae is characterized by resupinate to pileate basidiocarps, a dimitic hyphal system with fine crystal aggregates and encrusted generative hyphae in dissepiment edge and tube trama, the presence of hymenial setae, and hyaline, thin-walled, smooth basidiospores. Members of the F. contigua group are easy to distinguish from other species of Fuscoporia because of the moderately large pores, presence of mycelial setae, and large hymenial setae. Here, we explore phylogenetic relationships among 20 species of Fuscoporia based on examination of some 90 collections sampled worldwide. Seven new species are recognized in the F. contigua group-F. americana, F. centroamericana, F. costaricana, F. latispora, F. monticola, F. septiseta, and F. sinica-described from China, Costa Rica, Mexico, and the United States. Phylogenetic analyses inferred from DNA sequences of the nuc rDNA internal transcribed spacer (ITS1-5.8S-ITS2 = ITS), D1-D2 domains of nuc 28S rDNA (28S), and translation elongation factor EF-1 alpha (tef1) support the F. contigua group as one of two major clades within Fuscoporia comprising nine species worldwide.

Electric potential plays an indispensable role in tissue engineering and wound healing. Piezoelectric nanogenerators based on direct piezoelectric effects can be self-powered energy sources for electrical stimulation and have attracted extensive attention. However, the accuracy of piezoelectric stimuli on piezoelectric polymers membranes in vitro during the dynamic condition is rarely studied. Here, a self-powered tunable electrical stimulation system for assisting the proliferation of preosteoblasts was achieved by well-aligned P(VDF-TrFE) piezoelectric nanofiber membrane (NFM) both as a nanogenerator (NG) and as a scaffold. The effects of electrospinning and different post-treatments (annealing and poling) on the surface wettability, piezoelectric ß phase, ferroelectric properties, and sensing performance of NFMs were evaluated here. The polarized P(VDF-TrFE) NFM offered an enhanced piezoelectric value (d31 of 22.88 pC/N) versus pristine P(VDF-TrFE) NFM (d31 of 0.03 pC/N) and exhibited good sensing performance. The maximum voltage and current output of the P(VDF-TrFE) piezoelectric nanofiber NGs reached -1.7 V and 41.5 nA, respectively. An accurate electrical response was obtained in real time under dynamic mechanical stimulation by immobilizing the NGs on the flexible bottom of the culture plate, thereby restoring the real scene of providing electrical stimulation to the cells in vitro. In addition, we simulated the interaction between the piezoelectric nanofiber NG and cells through an equivalent circuit model. To verify the feasibility of P(VDF-TrFE) nanofiber NGs as an exact electrical stimulation, the effects of different outputs of P(VDF-TrFE) nanofiber NGs on cell proliferation in vitro were compared. The study realized a significant enhancement of preosteoblasts proliferation. This work demonstrated the customizability of P(VDF-TrFE) piezoelectric nanofiber NG for self-powered electrical stimulation system application and suggested its significant potential application for tissue repair and regeneration.

During 2012-2017, we collected throat swabs from dogs in China to characterize canine influenza virus (CIV) A(H3N2) isolates. A new antigenically and genetically distinct CIV H3N2 clade possessing mutations associated with mammalian adaptation emerged in 2016 and replaced previously circulating strains. This clade probably poses a risk for zoonotic infection.

Self-powered operation, flexibility, excellent mechanical properties, and ultra-high sensitivity are highly desired properties for pressure sensors in human health monitoring and anthropomorphic robotic systems. Piezoelectric pressure sensors, with enhanced electromechanical performance to effectively distinguish multiple mechanical stimuli (including pressing, stretching, bending, and twisting), have attracted interest to precisely acquire the weak signals of the human body. In this work, we prepared a poly(vinylidene fluoride-trifluoroethylene)/ multi-walled carbon nanotube (P(VDF-TrFE)/MWCNT) composite by an electrospinning process and stretched it to achieve alignment of the polymer chains. The composite membrane demonstrated excellent piezoelectricy, favorable mechanical strength, and high sensitivity. The piezoelectric coefficient d33 value was approximately 50 pm/V, the Young's modulus was ~0.986 GPa, and the sensitivity was ~540 mV/N. The resulting composite membrane was employed as a piezoelectric pressure sensor to monitor small physiological signals including pulse, breath, and small motions of muscle and joints such as swallowing, chewing, and finger and wrist movements. Moderate doping with carbon nanotubes had a positive impact on the formation of the ß phase of the piezoelectric device, and the piezoelectric pressure sensor has the potential for application in health care systems and smart wearable devices.

Previously, Pyrrhoderma accommodated two polypore species, P. adamantinum and P. scaurum; however, phylogenetic studies indicated that these two species were not congeneric within the Hymenochaetaceae and that P. adamantinum formed a clade with Phellinidium noxium. To resolve the relationships among the two species of Pyrrhoderma and other related taxa, specimens from China, Costa Rica, Singapore, and Thailand were studied from both morphological and phylogenetic perspectives. A new genus, Fulvoderma, is erected to accommodate F. scaurum comb. nov., and a new species, F. australe (the generic type). Pyrrhoderma is delimited to include the generic type, P. sendaiense (a later synonym of P. adamantinum); two new combinations, P. lamaënse comb. nov., and P. noxium comb. nov.; and three new species, P. hainanense, P. thailandicum, and P. yunnanense. In addition, an undescribed lineage including several specimens from subtropical and tropical forests in China, Costa Rica, Singapore, and Thailand also nested within the Pyrrhoderma clade. However, as the voucher specimens are sterile or almost so, they are not described. The concept of Pyrrhoderma was emended to also accommodate species bearing resupinate, effuse-reflexed basidiocarps, hymenial or hyphoid setae, and non-subglobose basidiospores. Keys to Fulvoderma and Pyrrhoderma are provided.

China has a national requirement that children's vaccination status is to be checked upon entry to kindergarten and school; children who have missed vaccine doses are to be referred to vaccination clinics to receive the necessary vaccinations. Most provinces have Immunization Information Systems (IIS) that contain and manage vaccination records of children served by immunization clinics. We conducted an evaluation in Hubei and Ningxia provinces using IIS data to determine the effect of their school entry immunization record checking strategy (SECS) on vaccination coverage and rate of catch-up for selected vaccines. We selected two counties with well-functioning IISs from each province. Names and demographic information of children enrolled in 185 kindergartens and 125 primary school in 2016 were used to identify children in the IIS and obtain their vaccination records. We calculated vaccination coverage before and after implementation of the SECS and determined catch-up rates for 5 vaccines, of which 3 are given before 2 years of age and 2 are given after 2 years of age. Among the 20,215 newly-enrolled children, 75% were able to be matched with IIS records. Few children who had missed one or more doses of the 3 vaccines recommended in the first two years of life received catch-up doses after SECS. For vaccines scheduled after 2 years of age, there was a statistically significant (p < 0.05) coverage increase in both provinces following the school-entry record check. Among children who were age-eligible for the selected vaccines before SCES, the catch-up rate was <50%. SECS provides opportunities to identify incompletely vaccinated children, improve coverage, and remind families of school-age children about up-coming vaccinations; SECS has potential to improve completeness of IIS data and enrollment of children in immunization clinics. Evidence-based policy with implementation guidance and routine monitoring are necessary to improve China's school entry checking strategy.

The decoration of noble metal nanoparticles (NPs) on the surface of metal oxide semiconductors to enhance material characteristics and gas-sensing performance has recently attracted increasing attention from researchers worldwide. Here, we have synthesized porous silicon (PS)/WO3 nanorods (NRs) functionalized with Pd NPs to enhance NO2 gas-sensing performance. PS was first prepared using electrochemical methods and worked as a substrate. WO3 NRs were synthesized by thermally oxidizing W film on the PS substrate. Pd NPs were decorated on the surface of WO3 NRs via in-situ reduction of the Pd complex solution by using Pluronic P123 as the reducing agent. The gas-sensing characteristics were tested at different gas concentrations and different temperatures ranging from room temperature to 200 °C. Results revealed that, compared with bare PS/WO3 NRs and Si/WO3 NRs functionalized with Pd NPs, the Pd-decorated PS/WO3 NRs exhibited higher and quicker responses to NO2, with a detection concentration as low as 0.25 ppm and a maximum response at room temperature. The gas-sensing mechanism was also investigated and is discussed in detail. The high surface area to volume ratio of PS and the reaction-absorption mechanism can be explained the enhanced sensing performance.

RESUMO

Phylloporia, in the Hymenochaetaceae, is a polypore genus with a worldwide distribution. The new taxon Phylloporia lonicerae is introduced, which is the first Phylloporia species to originate from Japan. This species grows exclusively on living Lonicera japonica and is distinguished by annual, sessile basidiocarps that occur in clusters, pileal surface of narrow, concentrically sulcate zones, 6-8 pores per mm, duplex context separated by a black zone, dimitic hyphal system and broadly ellipsoid basidiospores, 3.2-4 × 2.3-3.1 µm. Phylogenetically, P. lonicerae is nested within the Phylloporia clade as a distinct terminal lineage with full statistical supports and sister to the clade of P. minutispora, P. cf. pulla and P. terrestris with weak supports. Besides Phylloporia bibulosa, P. chrysites and P. spathulata, P. lonicerae is the fourth species of Phylloporia recorded from Japan. An identification key to all accepted 48 species of Phylloporia is provided.

RESUMO

The family Nigrofomitaceae has been considered to be a member of Polyporales and a synonym of Polyporaceae for a long time. However, no molecular evidence supports this taxonomic opinion. For the first time, Nigrofomitaceae is included in a phylogenetic analysis, which shows that this family is separated from Polyporales and nested within Hymenochaetales as a distinct lineage from four well-known families, viz. Hymenochaetaceae, Neoantrodiellaceae, Oxyporaceae and Schizoporaceae. Therefore, Nigrofomitaceae is treated as the fifth family of Hymenochaetales. Nigrofomes melanoporus, the type species of Nigrofomitaceae, was considered to have a pantropical distribution. However, from both morphological and phylogenetic perspectives, the Chinese specimens labelled as N. melanoporus are found not to be conspecific with the specimens of N. melanoporus from Costa Rica, close to the type locality in Cuba. These Chinese specimens are thus described as a new species Nigrofomes sinomelanoporus. The species diversity of Nigrofomes in pantropical region is discussed.
