RESUMEN

Bacteriophages drive evolutionary change in bacterial communities by creating gene flow networks that fuel ecological adaptions. However, the extent of viral diversity and its prevalence in the human gut remains largely unknown. Here, we introduce the Gut Phage Database, a collection of ∼142,000 non-redundant viral genomes (>10 kb) obtained by mining a dataset of 28,060 globally distributed human gut metagenomes and 2,898 reference genomes of cultured gut bacteria. Host assignment revealed that viral diversity is highest in the Firmicutes phyla and that ∼36% of viral clusters (VCs) are not restricted to a single species, creating gene flow networks across phylogenetically distinct bacterial species. Epidemiological analysis uncovered 280 globally distributed VCs found in at least 5 continents and a highly prevalent phage clade with features reminiscent of p-crAssphage. This high-quality, large-scale catalog of phage genomes will improve future virome studies and enable ecological and evolutionary analysis of human gut bacteriophages.

The composition of the human gut microbiota is linked to health and disease, but knowledge of individual microbial species is needed to decipher their biological roles. Despite extensive culturing and sequencing efforts, the complete bacterial repertoire of the human gut microbiota remains undefined. Here we identify 1,952 uncultured candidate bacterial species by reconstructing 92,143 metagenome-assembled genomes from 11,850 human gut microbiomes. These uncultured genomes substantially expand the known species repertoire of the collective human gut microbiota, with a 281% increase in phylogenetic diversity. Although the newly identified species are less prevalent in well-studied populations compared to reference isolate genomes, they improve classification of understudied African and South American samples by more than 200%. These candidate species encode hundreds of newly identified biosynthetic gene clusters and possess a distinctive functional capacity that might explain their elusive nature. Our work expands the known diversity of uncultured gut bacteria, which provides unprecedented resolution for taxonomic and functional characterization of the intestinal microbiota.

Microbial metabolites can be viewed as the cytokines of the microbiome, transmitting information about the microbial and metabolic environment of the gut to orchestrate and modulate local and systemic immune responses. Still, many immunology studies focus solely on the taxonomy and community structure of the gut microbiota rather than its functions. Early sequencing-based microbiota profiling approaches relied on PCR amplification of small regions of bacterial and fungal genomes to facilitate identification of the microbes present. However, recent microbiome analysis methods, particularly shotgun metagenomic sequencing, now enable culture-independent profiling of microbiome functions and metabolites in addition to taxonomic characterization. In this review, we showcase recent advances in functional metagenomics methods and applications and discuss the current limitations and potential avenues for future development. Importantly, we highlight a few examples of key areas of opportunity in immunology research where integrating functional metagenomic analyses of the microbiome can substantially enhance a mechanistic understanding of microbiome-immune interactions and their contributions to health and disease states.

The study of viral communities has revealed the enormous diversity and impact these biological entities have on various ecosystems. These observations have sparked widespread interest in developing computational strategies that support the comprehensive characterisation of viral communities based on sequencing data. Here we introduce VIRify, a new computational pipeline designed to provide a user-friendly and accurate functional and taxonomic characterisation of viral communities. VIRify identifies viral contigs and prophages from metagenomic assemblies and annotates them using a collection of viral profile hidden Markov models (HMMs). These include our manually-curated profile HMMs, which serve as specific taxonomic markers for a wide range of prokaryotic and eukaryotic viral taxa and are thus used to reliably classify viral contigs. We tested VIRify on assemblies from two microbial mock communities, a large metagenomics study, and a collection of publicly available viral genomic sequences from the human gut. The results showed that VIRify could identify sequences from both prokaryotic and eukaryotic viruses, and provided taxonomic classifications from the genus to the family rank with an average accuracy of 86.6%. In addition, VIRify allowed the detection and taxonomic classification of a range of prokaryotic and eukaryotic viruses present in 243 marine metagenomic assemblies. Finally, the use of VIRify led to a large expansion in the number of taxonomically classified human gut viral sequences and the improvement of outdated and shallow taxonomic classifications. Overall, we demonstrate that VIRify is a novel and powerful resource that offers an enhanced capability to detect a broad range of viral contigs and taxonomically classify them.

In urban areas, high levels of air pollution pose significant risks to human health, emphasising the need for detailed air quality (AQ) monitoring. However, traditional AQ monitoring relies on the data from Reference Monitoring Stations, which are sparsely distributed and provide only hourly or daily data, failing to capture the spatial and temporal variability of air pollutant concentrations. Addressing this challenge, we introduce in this article the ExpoLIS system, an all-weather mobile AQ monitoring system that integrates various AQ low-cost sensors (LCSs), providing high spatio-temporal resolution data. This study demonstrates that the inclusion of an extended sampling device may mitigate the effect of the meteorological parameters and other disturbances on readings. At the same time, it did not reduce the quality of the data, both in static conditions and in motion, as we were able to maintain a certain level of agreement between the LCSs. In conclusion, the ExpoLIS system proves its versatility by enabling the collection of large quantities of accurate data, allowing a deeper understanding of the AQ dynamics in urban environments.

RESUMEN

SARS-CoV-2 (severe acute respiratory syndrome coronavirus 2) is a novel virus of the family Coronaviridae. The virus causes the infectious disease COVID-19. The biology of coronaviruses has been studied for many years. However, bioinformatics tools designed explicitly for SARS-CoV-2 have only recently been developed as a rapid reaction to the need for fast detection, understanding and treatment of COVID-19. To control the ongoing COVID-19 pandemic, it is of utmost importance to get insight into the evolution and pathogenesis of the virus. In this review, we cover bioinformatics workflows and tools for the routine detection of SARS-CoV-2 infection, the reliable analysis of sequencing data, the tracking of the COVID-19 pandemic and evaluation of containment measures, the study of coronavirus evolution, the discovery of potential drug targets and development of therapeutic strategies. For each tool, we briefly describe its use case and how it advances research specifically for SARS-CoV-2. MGnify (http://www.ebi.ac.uk/metagenomics) provides a free to use platform for the assembly, analysis and archiving of microbiome data derived from sequencing microbial populations that are present in particular environments. Over the past 2 years, MGnify (formerly EBI Metagenomics) has more than doubled the number of publicly available analysed datasets held within the resource. Recently, an updated approach to data analysis has been unveiled (version 5.0), replacing the previous single pipeline with multiple analysis pipelines that are tailored according to the input data, and that are formally described using the Common Workflow Language, enabling greater provenance, reusability, and reproducibility. MGnify's new analysis pipelines offer additional approaches for taxonomic assertions based on ribosomal internal transcribed spacer regions (ITS1/2) and expanded protein functional annotations. Biochemical pathways and systems predictions have also been added for assembled contigs. MGnify's growing focus on the assembly of metagenomic data has also seen the number of datasets it has assembled and analysed increase six-fold. The non-redundant protein database constructed from the proteins encoded by these assemblies now exceeds 1 billion sequences. Meanwhile, a newly developed contig viewer provides fine-grained visualisation of the assembled contigs and their enriched annotations.

INTRODUCTION: Migraine headache is a widespread neurovascular disorder with an enormous social and economic impact. A subgroup of patients cannot be managed with pharmacological therapy. Although surgical decompression of extracranial sensory nerves has been proposed as a valid alternative treatment option, the medical community remains reluctant to accept it. MATERIALS AND METHODS: This systematic review was conducted following the Preferred Reporting Items for Systematic Reviews and Meta-analyses guidelines. An electronic search was performed in September 2020 on PubMed, ScienceDirect, CENTRAL, and Google Scholar databases for original articles reporting outcomes on migraine surgery. RESULTS: The search strategy revealed a total of 922 studies, of which 52 were included in the review. Significant improvement was reported in 58.3% to 100% and complete elimination in 8.3% to 86.8% of patients across studies. No major complications were reported. DISCUSSION: This systematic review demonstrates that migraine surgery is an effective and safe procedure, with a positive impact in patients' quality of life and a reduction in long-term costs. CONCLUSION: There is considerable scientific evidence suggesting extracranial migraine surgery is an effective and safe procedure. This surgery should be considered in properly selected migraineurs refractory to medical treatment.

ABSTRACT: Nasal reconstruction is one of the most difficult procedures in plastic surgery due to its complex anatomy and function. A 31-year male was sent to our evaluation after an acquired nasal defect caused by a human bite 2 years before. The defect encompassed the nasal tip, columella, and both middle crura. After a detailed evaluation, the inner lining was reconstructed with a turndown flap of the released scar. In the same operative time, a shaped conchal cartilage graft was anchored to the remnants of both lateral crura and covered with a melolabial interpolated flap. Division, debulking, and final in setting of the flap was done after 5 weeks. Although simple steps were used, a good aesthetic reconstruction was achieved with minimal donor site morbidity.This case proves that a good planning is a cornerstone of a good reconstruction.

Automatic annotation of protein function is routinely applied to newly sequenced genomes. While this provides a fine-grained view of an organism's functional protein repertoire, proteins, more commonly function in a coordinated manner, such as in pathways or multimeric complexes. Genome Properties (GPs) define such functional entities as a series of steps, originally described by either TIGRFAMs or Pfam entries. To increase the scope of coverage, we have migrated GPs to function as a companion resource utilizing InterPro entries. Having introduced GPs-specific versioned releases, we provide software and data via a GitHub repository, and have developed a new web interface to GPs (available at https://www.ebi.ac.uk/interpro/genomeproperties). In addition to exploring each of the 1286 GPs, the website contains GPs pre-calculated for a representative set of proteomes; these results can be used to profile GPs phylogenetically via an interactive viewer. Users can upload novel data to the viewer for comparison with the pre-calculated results. Over the last year, we have added ∼700 new GPs, increasing the coverage of eukaryotic systems, as well as increasing general coverage through automatic generation of GPs from related resources. All data are freely available via the website and the GitHub repository.

BACKGROUND: There are relatively few scientific works on the use of homeopathy to manage plant pathogens, particularly nematodes. A handful of studies focused on Meloidogyne spp. parasitizing vegetables have brought contradictory results on nematode control and enhancement of plant tolerance to parasitism. OBJECTIVE: Our goal was to assess the effect of Cina-a well-known anti-nematode ingredient-on Meloidogyne enterolobii parasitizing lettuce. METHODS: Cina was applied daily on nematode-inoculated plants, from the seedling stage until harvest. We tested an evenly spaced range of Hahnemannian concentrations (c), which were applied though irrigation with a constant dose of the ingredient. Several absolute and relative controls were employed to allow the assessment of the effect of Cina on nematode reproduction and lettuce growth. RESULTS: Cina affected growth of non-parasitized plants, both positively and negatively; this effect was modulated by the c applied and the thermal stress suffered by the plants in one of the assays. The effect of Cina on the growth of nematode-parasitized plants was neutral or negative. Cina reduced nematode reproduction by 25-36%. CONCLUSION: Based on the moderate negative effect of Cina on M. enterolobii reproduction, it seems this ingredient may be useful as a complementary strategy for Meloidogyne control. But Cina did not enhance the tolerance of lettuce to Meloidogyne spp.

BACKGROUND: Nosodes are homeopathic preparations (HPs) obtained from tissues or substances associated with the targeted disease or from culture of the pathogenic agent. Nosodes are thought to modulate host resistance, easing symptoms or promoting cure. A few studies have been published about control of plant-parasitic nematodes with HPs, but none with nosodes. Conceptually, nosodes prepared from nematode infective stages might interact with the plant's pathogen-recognition system and initiate or modulate plant resistance to nematodes. OBJECTIVE: Our goal was to investigate whether nosodes prepared from second-stage juveniles (J2) of Meloidogyne enterolobii can affect the moderate resistance already existing in the lettuce cultivar 'Elisa'. METHODS: Nosodes at the Hahnemannian concentrations (cH) 6, 18, 30 and 42 were applied on lettuce plants through irrigation, with a constant daily dosage. The nosode treatment started at the seedling stage, before nematode inoculation with 3,000 eggs + J2 per plant. A series of absolute and relative controls, and 10 replicates per treatment, were employed. At harvest, variables related to plant growth and nematode reproduction were assessed. RESULTS: The nosode at 6, 18, and 30cH reduced (p <0.05) the nematode reproduction factor and root density. The nosode effect was cH-dependent since nematode reproduction was favored by treatment with 42cH. The nosode also affected (p <0.05) lettuce roots, which presented higher or lower fresh weight and volume depending on the cH applied and the condition-parasitized or not. CONCLUSION: Nosodes obtained from Meloidogyne J2 may affect plant parasitism by nematodes, possibly by interfering with plant resistance. The nature-positive or negative-and intensity of the nosode effect depends on the cH applied to the plants. Further studies are necessary to identify which cH values are more effective in reducing nematode reproduction without causing negative side effects on plant growth.

BACKGROUND: The metabolic capacity, stress response and evolution of uncultured environmental Tenericutes have remained elusive, since previous studies have been largely focused on pathogenic species. In this study, we expanded analyses on Tenericutes lineages that inhabit various environments using a collection of 840 genomes. RESULTS: Several environmental lineages were discovered inhabiting the human gut, ground water, bioreactors and hypersaline lake and spanning the Haloplasmatales and Mycoplasmatales orders. A phylogenomics analysis of Bacilli and Tenericutes genomes revealed that some uncultured Tenericutes are affiliated with novel clades in Bacilli, such as RF39, RFN20 and ML615. Erysipelotrichales and two major gut lineages, RF39 and RFN20, were found to be neighboring clades of Mycoplasmatales. We detected habitat-specific functional patterns between the pathogenic, gut and the environmental Tenericutes, where genes involved in carbohydrate storage, carbon fixation, mutation repair, environmental response and amino acid cleavage are overrepresented in the genomes of environmental lineages, perhaps as a result of environmental adaptation. We hypothesize that the two major gut lineages, namely RF39 and RFN20, are probably acetate and hydrogen producers. Furthermore, deteriorating capacity of bactoprenol synthesis for cell wall peptidoglycan precursors secretion is a potential adaptive strategy employed by these lineages in response to the gut environment. CONCLUSIONS: This study uncovers the characteristic functions of environmental Tenericutes and their relationships with Bacilli, which sheds new light onto the pathogenicity and evolutionary processes of Mycoplasmatales.

Photodynamic therapy (PDT) is promising for bacterial inactivation since cellular internalization of photosensitizers (PS) is not crucial for the treatment effectiveness. Photoinduced damage in the lipid envelope may already induce microbial inactivation, which requires PS capable of easily penetrating into the membrane. Herein, we report on the insertion of the PS eosin decyl ester (EosDec) into Langmuir films of 1,2-dioleoyl-sn-glycero-3-phosphoethanolamine (DOPE), 1,2-dioleoyl-sn-glycero-3-phospho-(1'-rac-glycerol) (DOPG), and cardiolipin (CLP) used as mimetic systems of bacterial membranes. Surface pressure isotherms and polarization-modulated infrared reflection absorption spectroscopy (PM-IRRAS) indicated that the hydrophobic nature of EosDec favored deeper penetration in all the phospholipid monolayers. The incorporation of EosDec led to monolayer expansion, especially in the anionic DOPG and CLP owing to repulsive electrostatic interactions, and induced disorder in the lipid chains. Light irradiation of DOPE, DOPG, and CLP monolayers containing EosDec increased the rate of material loss to the subphase, which is attributed to cleavage of lipid chains triggered by contact-dependent reactions between excited states of EosDec and lipid unsaturations. The latter is key for membrane permeabilization and efficiency in microbial inactivation.

The term phytotelma (pl. phytotelmata) designates a plant-associated reservoir of fresh water and organic debris. Phytotelmata in tank bromeliads are abundant in tropical forests, and they provide shelter, food, and water for many metazoans. Among the invertebrates known to inhabit phytotelmata, nematodes are the least studied, despite their important role in nutrient and energy cycles in freshwater ecosystems. This study was conceived to characterize the nematode trophic structure in the phytotelma of the bromeliad N. cruenta, and to identify climate and microenvironmental variables that impact it. Nematode abundance (total and per trophic group), rainfall, air temperature, the amount of organic debris fallen into the phytotelma, and eight physico-chemical properties (PCPs) of the water retained in the bromeliad tank - volume; temperature; pH; dissolved organic carbon, nitrogen, oxygen, and solids; and electrical conductivity - were monitored during two years in a natural reserve in Brazil. Bacterial and hyphal feeder nematodes predominated over other trophic groups. Nematode abundance (total and per trophic group) was not impacted by fluctuations in rainfall or air temperature. The amount of organic debris fallen into the phytotelma correlated positively with nematode abundance (total and per trophic group). Regarding the PCPs of water, the only significant correlation - positive - was between the amount of dissolved oxygen and the abundance of hyphal feeder nematodes. These results bring a clearer understanding of the ecology of nematodes inhabiting phytotelmata, which are peculiar and understudied freshwater ecosystems.

Phytotelmata (sing. phytotelma) are plant-associated reservoirs of rainwater and organic debris. These freshwater ecosystems are found in tree and bamboo holes, pitcher plants, and tank-forming bromeliads. Some studies suggest that anthropic disturbance (AD) may change the physico-chemical properties (PCPs) of the water retained in the phytotelma, and indirectly impact its biota. Hence, new AD-bioindicators could be found in the phytotelma biota. To test this hypothesis, three areas of Atlantic Forest were selected, distinct only by the level of long-term AD. In these areas, we monitored the nematode trophic structure and the water PCPs in the bromeliad Neoregelia cruenta during two years (eight seasons). Significant differences among areas were found in some seasons for total nematode abundance and/or the abundance of some trophic groups, but no pattern emerged relative to the level of AD. Anthropic disturbance did not impact nematode trophic structure possibly because the water PCPs remained fairly similar in all three areas. Our results do not corroborate previous reports that AD alters phytotelma water. On the other hand, our findings support previous studies suggesting that nematodes inhabiting bromeliad phytotelma are not good candidates for AD-bioindicators.

Bacteroides thetaiotaomicron is a prominent anaerobic member of the healthy human gut microbiota. While the majority of functional studies on B. thetaiotaomicron addressed its impact on the immune system and the utilization of diet polysaccharides, B. thetaiotaomicron biofilm capacity and its contribution to intestinal colonization are still poorly characterized. We tested the natural adhesion of 34 B. thetaiotaomicron isolates and showed that although biofilm capacity is widespread among B. thetaiotaomicron strains, this phenotype is masked or repressed in the widely used reference strain VPI 5482. Using transposon mutagenesis followed by a biofilm positive-selection procedure, we identified VPI 5482 mutants with increased biofilm capacity corresponding to an alteration in the C-terminal region of BT3147, encoded by the BT3148-BT3147 locus, which displays homology with Mfa-like type V pili found in many Bacteroidetes We show that BT3147 is exposed on the B. thetaiotaomicron surface and that BT3147-dependent adhesion also requires BT3148, suggesting that BT3148 and BT3147 correspond to the anchor and stalk subunits of a new type V pilus involved in B. thetaiotaomicron adhesion. This study therefore introduces B. thetaiotaomicron as a model to study proteinaceous adhesins and biofilm-related phenotypes in this important intestinal symbiont.IMPORTANCE Although the gut anaerobe Bacteroides thetaiotaomicron is a prominent member of the healthy human gut microbiota, little is known about its capacity to adhere to surfaces and form biofilms. Here, we identify that alteration of a surface-exposed protein corresponding to a type of pili found in many Bacteroidetes increases B. thetaiotaomicron biofilm formation. This study lays the ground for establishing this bacterium as a model organism for in vitro and in vivo studies of biofilm-related phenotypes in gut anaerobes.

The alarming increase in bacterial resistance to antibiotics has demanded new strategies for microbial inactivation, which include photodynamic therapy whose activity relies on the photoreaction damage to the microorganism membrane. Herein, the binding mechanisms of the photosensitizer toluidine blue-O (TBO) on simplified models of bacterial membrane with Langmuir monolayers of 1,2-dioleoyl-sn-glycero-3-phosphoethanolamine (DOPE) and 1,2-dioleoyl-sn-glycero-3-phospho-(1'-rac-glycerol) (DOPG) were correlated to the effects of the photoinduced lipid oxidation. Langmuir monolayers of 1,2-dioleoyl-sn-glycero-3-phosphocholine (DOPC) were also used as a reference of mammalian membranes. The surface pressure isotherms combined with polarization-modulated infrared reflection absorption spectroscopy revealed that TBO expands DOPC, DOPE, and DOPG monolayers owing to electrostatic interactions with the negatively charged groups in the phospholipids, with a stronger adsorption on DOPG, which has a net surface charge. Light irradiation made the TBO-containing DOPC and DOPE monolayers less unstable as a result of the singlet oxygen (1O2) reaction with the chain unsaturation and hydroperoxide formation. In contrast, the decreased stability of the irradiated TBO-containing DOPG monolayer suggests the cleavage of carbon chains. The anionic nature of DOPG allowed a deeper penetration of TBO into the chain region, favoring contact-dependent reactions between the excited triplet state of TBO and lipid unsaturations or/and hydroperoxide groups, which is the key for the cleavage reactions and further membrane permeabilization.

The genus Latreutes Stimpson, 1860 comprises 17 described species of marine shrimps, most of them distributed in the Indo-West Pacific and eastern Pacific. Only three species are recorded in the Atlantic. When comparing specimens of Latreutes parvulus (Stimpson, 1871) from both sides of the Atlantic by means of a combination of morphological and molecular data, we recognized a new species of Latreutes from Brazil (Rio Grande do Norte, Bahia, Rio de Janeiro and São Paulo). The phylogenetic tree generated on the basis of the 16S gene showed a clear separation of the specimens of the new species from the other closely related species analyzed. The analyses also evidenced that the new species and L. parvulus are sister taxa. Although very similar, both species can be easily separated by features of the scaphocerite and eyestalk. Rostrum form and dentition, characters usually used for L. parvulus recognition, were highly variable in both species. Thus, herein the new species is described, illustrated, and compared with morphological similar species of Latreutes. A key for the Atlantic species is also provided.

Entomopathogenic nematodes have been evaluated for control of mosquito species for decades. Depending on the nematode and mosquito involved, mortality rates of larvae (L) may reach 100% in vitro. Nonetheless, nematode efficacy at oviposition sites has rarely been assessed. Heterorhabditis indica LPP35 has been shown to kill over 75% of Aedes aegypti L3/L4 in cups and bottles outdoors. To assess its efficacy in indoor oviposition sites, different types/sizes of floor drains and pot saucers, and 65 liter water barrels, were infested with L3/L4 and treated with two doses of infective juveniles (IJs). In floor drains, mortality rates varied from 45 to 82%, with better results in the smallest drains. The adjustable dose of 25 IJs/cm2 of the drain's bottom internal surface gave better results than the fixed dose of 100 IJs/larva. Mortality rates were only 28 to 53% and 0.1 to 1.7% in pot saucers and water barrels, respectively, probably because ridges and grooves that marked the bottom internal surface of these containers hindered the encounter of larvae and IJs.Entomopathogenic nematodes have been evaluated for control of mosquito species for decades.
