HER2-Low is defined as low levels of HER2 expression, based on a score of 1+ on immunohistochemical (IHC) assay or as an IHC score of 2+ and negative results on in situ hybridization (ISH or FISH). They are a heterogeneous population of breast cancers that vary in prognosis and sensitivity to systemic treatments. The frequency and clinical characteristics of pathogenic germline variants (PGVs) in HER2-Low breast cancer (BC) patients is not defined. We analyzed results from patients with BC who underwent multi-gene panel testing (MGPT) (maximum 145 genes) between 2018-2019. We reclassified HER-2 status accordingly. Relationships between the variables of interest were assessed by adopting the proportional regression Cox models. Of a total of 167 BC patients who underwent MGPT, half were hormone-receptor-positive. The median age was 45 years. About two thirds of the patients were in the earlier stage of BC. A total of 57% of the cases were reclassified as HER-2-negative or -Low. PGVs were found in 19% of the patients overall, as follows: seven BRCA1, four BRCA2, two ATM, one ATR, two CFTR, three CHEK2, one FANCA, one MERTK, one MLH1, three MUTYH, one RAD50, three RAD51C, one RECQL4, and two TP53 mutations. In HER2-Low, 26.5% of the patients had PGVs, and in the overall cohort, this was 19.8%. In conclusion, differences in the prevalence of deleterious germline mutations in HER2-Low BC patients compared to non-HER2-Low BC patients were identified. Similar alterations in BRCA were observed in this group of patients compared to the overall cohort. Germline genetic tests should be evaluated in larger cohorts of patients with HER2-Low status to better address the findings.

The shift toward sustainable agriculture involves replacing inorganic fertilizers with organic alternatives like biosolids. However, concerns arise over emerging contaminants, such as microplastics (MPs), which remain largely unregulated. Despite their common use in Australia, the transfer of MPs from biosolids to agricultural soils remains largely unknown. Herein, we have investigated the abundance, characteristics, and transport of MPs resulting from biosolids application in two Queensland agricultural sites. MP concentrations were significantly higher in biosolid-amended soils (average of 1137 MPs/kg) than in reference sites (average of 36 MPs/kg), correlating with the volume, time since application, and frequency of biosolids application. MPs > 25 µm were predominantly polyethylene, polypropylene, and poly(methyl methacrylate) fragments (up to 85%). Fibers constitute only 15-30% of MPs and mainly in larger sizes (average 1011 µm), whereas fragments (average 188 µm) and beads (average 72 µm) had smaller size ranges. Despite analytical challenges using Raman spectroscopy, detected smaller MPs (1-25 µm) were fragments composed of polyethylene, polypropylene, and poly(vinyl alcohol). This study provides the first report of MPs down to 1 µm in Australian agricultural soils. Our findings suggest a need to assess the long-term impact of MPs in biosolids on soil health and food safety. We call on policymakers to consider the implementation of effective MP source control strategies and the development of guidelines for acceptable biosolids application rates.

Although the public desire for healthy environments is clear-cut, the science and management of ecosystem health has not been as simple. Ecological systems can be dynamic and can shift abruptly from one ecosystem state to another. Such unpredictable shifts result when ecological thresholds are crossed; that is, small cumulative increases in an environmental stressor drive a much greater change than could be predicted from linear effects, suggesting an unforeseen tipping point is crossed. In coastal waters, broad-scale seagrass loss often occurs as a sudden event associated with human-driven nutrient enrichment (eutrophication). We tested whether the response of seagrass ecosystems to coastal nutrient enrichment is subject to a threshold effect. We exposed seagrass plots to different levels of nutrient enrichment (dissolved inorganic nitrogen) for 10 months and measured net production. Seagrass response exhibited a threshold pattern when nutrient enrichment exceeded moderate levels: there was an abrupt and large shift from positive to negative net leaf production (from approximately 0.04 leaf production to 0.02 leaf loss per day). Epiphyte load also increased as nutrient enrichment increased, which may have driven the shift in leaf production. Inadvertently crossing such thresholds, as can occur through ineffective management of land-derived inputs such as wastewater and stormwater runoff along urbanized coasts, may account for the widely observed sudden loss of seagrass meadows. Identification of tipping points may improve not only adaptive-management monitoring that seeks to avoid threshold effects, but also restoration approaches in systems that have crossed them.

Striving towards a circular economy, the application of treated sewage sludge (biosolids) to land is an opportunity to improve the condition of the soil and add essential nutrients, in turn reducing the need for fertilisers. However, there is an increasing concern about microplastic (MP) contamination of biosolids and their transport to terrestrial ecosystems. In Australia, agriculture is the largest biosolids end-user, however, there is limited understanding of MPs in Australian biosolids. Also, while the method to isolate MPs from biosolid is established, a need to extract and analyse MPs more efficiently is still pressing. In this study, we comprehensively quantified and characterised MPs in 146 biosolids samples collected from thirteen wastewater treatment plants (WWTPs) including different seasons. We have optimised an oxidative-enzymatic purification method to overcome current limitations for MP identification in complex samples and accurately report MPs in biosolids. This method enabled removal of >93 % of dry weight of organic material and greatly facilitated the MPs instrumental analysis. The concentration of MPs (>20 µm) in all biosolids samples ranged from 11 to 150 MPs/g dry weight. Abundance of MPs was affected by seasons with higher abundance of MPs usually found during cold and wet seasons. Despite seasonal variations, polyethylene terephthalate, polyurethane and polymethyl methacrylate were the most abundant polymers. Smaller MPs (20 to 200 µm) comprised >70 % of all detected MPs with a clear negative linear relationship observed between MP size and abundance. Per capita concentration of MPs in biosolids across all studied WWTPs was 0.7 to 21 g MPs per person per year. Therefore, biosolids are an important sink and source of MPs to agroecosystems, emphasising the need to more comprehensively understand the fate, impact and risks associated with MPs on agricultural soils.

OBJECTIVE: Currently programmed cell death protein 1 (PD-1) inhibitors in combination with other therapies are being evaluated to determine their efficacy in cancer treatment. However, the effect of PD-ligand (L) 1 expression on disease outcomes in stage III (EC III) non-small cell lung cancer is not completely understood. Therefore, this study aimed to assess the influence of PD-L1 expression on the outcomes of EC III non-small cell lung cancer. METHODS: This study was conducted on patients diagnosed with EC III non-small cell lung cancer who underwent treatment at a tertiary care hospital. PD-L1 expression was determined using immunohistochemical staining, all patients expressed PD-L1. Survival was estimated using the Kaplan-Meier method. Relationships between variables were assessed using Cox proportional regression models. RESULTS: A total of 49 patients (median age=69 years) with EC III non-small cell lung cancer and PD-L1 expression were evaluated. More than half of the patients were men, and most were regular smokers. The patients were treated with neoadjuvant chemotherapy, surgery, or sequential or combined chemotherapy and radiotherapy. The median progression-free survival of the entire cohort was 14.2 months, and the median overall survival was 20 months. There was no significant association between PD-L1 expression and disease progression, clinical characteristics, or overall survival. CONCLUSIONS: PD-L1 expression was not correlated with EC III non-small cell lung cancer outcomes. Whether these findings differ from the association with immune checkpoint inhibitors remains to be addressed in future studies.

Habitat suitability modelling was used to test the relationship between coastal discharges and seagrass occurrence based on data from Adelaide (South Australia). Seven variables (benthic light including epiphyte shading, temperature, salinity, substrate, wave exposure, currents and tidal exposure) were simulated using a coupled hydrodynamic-biogeochemical model and interrogated against literature-derived thresholds for nine local seagrass species. Light availability was the most critical driver across the study area but wave exposure played a key role in shallow nearshore areas. Model validation against seagrass mapping data showed 86 % goodness-of-fit. Comparison against later mapping data suggested that modelling could predict ~745 ha of seagrass recovery in areas previously classified as 'false positives'. These results suggest that habitat suitability modelling is reliable to test scenarios and predict seagrass response to reduction of land-based loads, providing a useful tool to guide (investment) decisions to prevent loss and promote recovery of seagrasses.

Seagrasses are considered indicators of anthropogenic impact but surprisingly little is known about their temporal and spatial dynamics in impacted seascapes. In this study, we used three decades of Landsat imagery (1988-2018) off the coast of Adelaide, South Australia, to investigate how seagrass cover over 501 km2 responds to changes in land-based inputs, including breakpoints in system trajectory and associated timelags, and the identification of vulnerable meadows. Field data was used to help train benthic classification of summer imagery and define its accuracy. Temporal dynamics of seagrass cover were investigated in relation to annual and multi-year nitrogen and suspended solids loads. Spatial dynamics were inferred from maps of benthic cover persistence and trajectory for each decade. The region experienced a net regrowth of some 11,000 ha of seagrasses since the early 2000s, with the initial large-scale recruitment visible in the imagery 6 years after the closure of sludge outfalls. Seagrass expansion occurred primarily in deeper waters (>10 m) of the central coast and at the seaward edge of the distribution. Recovery continued until 2011 assisted by a window of opportunity created by a decade-long drought and further reductions in nitrogen loads from wastewater treatment plants and industry. Localized seagrass losses however continued to be observed as a result of either permanent or transient increases in suspended solids loads. Seagrass area in the central coast was well correlated (r2 = 0.88) with 5-year running averages of nitrogen and suspended solids loads. Meadows particularly vulnerable to changes in land-based discharges were located at the edges of the distribution, along erosional scarps and at depths >10 m south of the Torrens River. These areas were identified as useful indicators of seagrass status. Overall, seagrass persistence expanded from 48 to 69% of the mapped area, with the region now mostly covered by stable seagrasses.

Neoadjuvant chemotherapy is considered a new treatment option for potentially resectable pancreatic cancer. However, data are not well established on overall survival and delaying surgery in resectable pancreatic cancer, as well as on those patients that ultimately cannot undergo surgery. We analyzed pancreatic cancer patients treated in a tertiary hospital from January 2016 to December 2020. Patients with resectable stage I and II pancreatic cancer were evaluated regarding surgery, neoadjuvant treatment, and other clinical demographics. The survival function was estimated using the Kaplan-Meier method, and the relationship between the variables of interest and the overall survival (OS) was assessed by adopting the proportional regression Cox models. A total of 216 patients were evaluated. 81 of them with resectable/borderline resectable disease and 135 with unresectable /metastatic disease at diagnosis. Median OS for stage I and II disease were 36 and 28 months, respectively. For resectable pancreatic cancer median OS was 28 months, for borderline resectable pancreatic cancer median OS was 11 months. Median OS for stage III (locally advanced) and stage IV (metastatic) were 10 and 7 months, respectively (p < 0.0001). Median OS of 9 months were obtained for patients with stage I and II that did not undergo surgery compared to 25 months in patients that underwent surgery in any time (p < 0.001). Comparing patients with localized disease, median OS for patients treated with upfront surgery was 28 months, compared to 15 months in patients treated with neoadjuvant approach (p = 0.04). Most patients that did not undergo surgery have decline of performance status or disease progression on neoadjuvant treatment. On multivariable analysis in pancreatic cancer stages I and II, including age, sex, borderline or resectable disease, CA 19-9, positive lymph nodes and neoadjuvant treatment, the surgery was the only factor associated with improved overall survival (p = 0.04). Upfront surgery should still be considered a standard of care approach for resectable pancreatic cancer. Biomarker driven studies and randomized trials with combination therapies are necessary to address neoadjuvant chemotherapy and delaying surgery in purely resectable pancreatic cancer.

In this work, we investigated the transport and burial of triclosan and its methylated derivative, in surface sediments near the mouth of Barker Inlet in South Australia. The most likely source of this commonly used bactericide to the area is a wastewater outfall discharging at the confluence of the inlet with marine waters. Triclosan was detected in all samples, at concentrations (5-27 µg kg(-1)) comparable to values found in other surface sediments under the influence of marine wastewater outfalls. Its dispersal was closely associated with fine and organic-rich fractions of the sediments. Methyl-triclosan was detected in approximately half of the samples at concentrations <11 µg kg(-1). The occurrence of this compound was linked to both wastewater discharges and biological methylation of the parent compound. Wastewater-borne methyl-triclosan had a smaller spatial footprint than triclosan and was mostly deposited in close proximity to the outfall. In situ methylation of triclosan likely occurs at deeper depositional sites, whereas the absence of methyl-triclosan from shallower sediments was potentially explained by photodegradation of the parent compound. Based on partition equilibrium, a concentration of triclosan in the order of 1 µg L(-1) was estimated in sediment porewaters, a value lower than the threshold reported for harmful effects to occur in the couple of species of marine phytoplankton investigated to date. Methyl-triclosan presents a greater potential for bioaccumulation than triclosan, but the implications of its occurrence to aquatic ecosystem health are difficult to predict given the lack of ecotoxicological data in the current literature.

Seagrasses are regarded as indicators and first line of impact for anthropogenic activities affecting the coasts. The underlying mechanisms driving seagrass cover however have been mostly studied on small scales, making it difficult to establish the connection to seagrass dynamics in an impacted seascape. In this study, hyperspectral airborne imagery, trained from field surveys, was used to investigate broadscale seagrass cover and genus distribution along the coast of Adelaide, South Australia. Overall mapping accuracy was high for both seagrass cover (98%, Kappa = 0.93), and genus level classification (85%, Kappa = 0.76). Spectral separability allowed confident genus mapping in waters up to 10 m depth, revealing a 3.5 ratio between the cover of the dominant Posidonia and Amphibolis. The work identified the absence of Amphibolis in areas historically affected by anthropogenic discharges, which occasionally contained Posidonia and might be recovering. The results suggest hyperspectral imagery as a useful tool to investigate the interplay between seagrass cover and genus distribution at large spatial scales.

Biosolids samples were collected from 19 Australian WWTPs during 2018 that cover a range of catchment types (urban, rural, industrial waste discharges) and treatment technologies. Samples were analysed for 44 PFAS using isotope dilution and alkaline extraction coupled with quantification with LC-MS/MS. The Σ44PFAS mean concentration was 260 ng/g dry weight (dw) and ranged between 4.2 and 910 ng/g dw. The dominant compound class detected were the di-substituted phosphate esters (Σ3PAPs mean 140 ng/g dw; range ND - 730 ng/g dw) which contributed 45% of the total mean Σ44PFAS mass, followed by perfluoroalkyl carboxylic acids (Σ11PFCAs mean 39 ng/g dw; range 2.3-120 ng/g dw) contributing 17%, and the perfluoroalkyl sulfonates (Σ8PFSAs mean 28 ng/g dw; range 0.9-220 ng/g) which contributed 16%. Using the population data supplied by the participating WWTPs, the mean annual estimated biosolids-associated PFAS contribution is 6 mg per person per year and ranged between 0.6 mg and 15 mg. A similar population normalised concentration regardless of WWTP, region or capacity suggests that the domestic environment provides the baseline PFAS loading. Statistically significant higher Σ44PFAS and PFOS concentrations were observed at urban locations. A weak correlation was observed between annual mass of PFAS associated with each individual WWTP and their percentage industrial waste contribution. This may be important for elevated PFAS concentrations observed in WWTPs with higher industrial waste inputs and requires further research.

Seagrasses are a crucial indicator species of coastal marine ecosystems that provide substratum, shelter, and food for epiphytic algae, invertebrates, and fishes. More accurate mapping of seagrasses is essential for their survival as a long-lasting natural resource. Before reflectance spectra could properly be used as remote sensing endmembers, factors that may obscure the detection of reflectance signals must be assessed. The objectives in this study are to determine the influence of (1) epiphytes, (2) water depth, and (3) seagrass genus on the detection of reflectance spectral signals. The results show that epiphytes significantly dampen bottom-type reflectance throughout most of the visible light spectrum, excluding 670-679 nm; the depth does influence reflectance, with the detection of deeper seagrasses being easier, and as the depth increases, only Heterozostera increase in the exact "red edge" wavelength at which there is a rapid change in the near-infrared (NIR) spectrum. These findings helped improve the detection of seagrass endmembers during remote sensing, thereby helping protect the natural resource of seagrasses.

Quantifying the emissions of per- and polyfluoroalkyl substances (PFAS) from Australian wastewater treatment plants (WWTP) is of high importance due to potential impacts on receiving aquatic ecosystems. The new Australian PFAS National Environmental Management Plan recommends 0.23 ng L-1 of PFOS as the guideline value for 99% species protection for aquatic systems. In this study, 21 PFAS from four classes were measured in WWTP solid and aqueous samples from 19 Australian WWTPs. The mean ∑21PFAS was 110 ng L-1 (median: 80 ng L-1; range: 9.3-520 ng L-1) in aqueous samples and 34 ng g-1 dw (median: 12 ng g-1 dw; range: 2.0-130 ng g-1 dw) in WWTP solids. Similar to WWTPs worldwide, perfluorocarboxylic acids were generally higher in effluent, compared to influent. Partitioning to solids within WWTPs increased with increasing fluoroalkyl chain length from 0.05 to 1.22 log units. Many PFAS were highly correlated, and PCA analysis showed strong associations between two groups: odd chained PFCAs, PFHxA and PFSAs; and 6:2 FTS with daily inflow volume and the proportion of trade waste accepted by WWTPs (as % of typical dry inflow). The compounds PFPeA, PFHxA, PFHpA, PFOA, PFNA, and PFDA increased significantly between influent and final effluent. The compounds 6:2 FTS and 8:2 FTS were quantified and F-53B detected and reported in Australian WWTP matrices. The compound 6:2 FTS was an important contributor to PFAS emissions in the studied Australian WWTPs, supporting the need for future research on its sources (including precursor degradation), environmental fate and impact in Australian aquatic environments receiving WWTP effluent.

The concentrations of dissolved and particulate polycyclic aromatic hydrocarbons (PAHs) were monitored in waters of the Rhône River (France) every fortnight for a full calendar year, from June 1994 to May 1995. All flood events occurring over the course of the experiment were sampled at higher frequency to better quantify the impact of these extreme hydrological episodes on the annual export of PAHs to the Mediterranean Sea. This time-series indicates that more than 90% of the annual load of particulate PAHs is transported during flood episodes, with 77% discharged during the course of only one extreme flood event occurring in November 1994. During these intense events, riverine particles are depleted in PAHs while at low river discharge particles are PAH-enriched. Dissolved PAHs were less variable and less abundant than adsorbed PAHs, consistently with the low solubility of these compounds.

Farming of wild tuna in coastal areas is a relatively new aquaculture industry and little is known about the magnitude of nutrient discharges to the environment. In this work we present a preliminary model of nitrogen loads from southern bluefin tuna (Thunnus maccoyii) aquaculture in lower Spencer Gulf, South Australia. The model was developed based on feed inputs, estimates of fish metabolism and environmental data. Two pens were monitored over a full grow-out season to determine nitrogen sedimentation fluxes, remineralization at the sediment-water interface and accumulation in the sediments. The model suggests that the high metabolic rates of tuna lead to low retention of nitrogen in fish tissues (7-12% of feed inputs) and high environmental losses (260-502kg Ntonne(-1) growth). Considering Australian annual production of 4380tonnes over initial stocked biomass, total loads can reach 1137tonnes N per year, 86-92% lost as dissolved wastes. The nature of wastes suggests low localized impacts at current stocking densities and holding periods.

The uptake of anthracene from dilute aqueous solutions onto goethite and kaolinite was investigated at 25 degrees C, first in the absence and then in the presence of three benzene carboxylic acids: phthalic acid (benzene-1,2-dicarboxylic acid), trimesic acid (-1,3,5-), and mellitic acid (-1,2,3,4,5,6-). Carboxylic acid concentrations were 0.20, 0.10, and 0.05 mM. Anthracene (0.20 microM) did not adsorb strongly onto the pure mineral surfaces, but in the presence of phthalic acid a substantial increase in anthracene uptake was observed, particularly for the goethite systems. Trimesic and mellitic acids did not enhance anthracene uptake. Phthalate and proton adsorption data have been used to model phthalate adsorption onto the mineral surfaces using an extended constant capacitance surface complexation model. This model was then successfully adapted to account for the observed increase in anthracene uptake, where anthracene molecules were assumed to interact with adsorbed phthalate. We propose that the enhancement of anthracene adsorption in the presence of phthalic acid is due to an increase in the hydrophobicity of the mineral surface once phthalic acid molecules adsorb. The same effect was not observed for the other benzene carboxylates because of their greater polarity.

Aromatic and aliphatic fractions of black carbon (BC) solvent extracts were examined by gas chromatography/mass spectrometry to determine how differences in broad chemical and physical features are correlated with the load, composition, "extractability" and bioavailability of organic compounds. Diesel soot, urban dust and chimney soot had concentrations of n-alkanes >20 microg/g and of carcinogenic polycyclic aromatic hydrocarbons (PAHs)>8 microg/g. These high levels of solvent-extractable compounds were interpreted as resulting from combustion at temperatures below optimum values for BC formation. PAH concentrations normalized to the amount of soot carbon in chimney soot were close to values for diesel soot. However, the high proportion of polar amorphous organic matter in chimney soot suggests a higher bioavailability for associated PAHs. Carbon black, vegetation fire residues, and straw and wood charcoals had only residual concentrations of n-alkanes (<9 microg/g) and PAHs (<0.2 microg/g). PAH distributions were mostly unspecific, while the overall signature of the aliphatic fraction varied with BC origin. Molecular markers among plant-derived BC included steroid and sesquiterpenoid hydrocarbons. Molecular fingerprints suggest that compounds associated with fossil BC might be more refractory than those associated with plant-derived BC.
