RESUMO

In this study, we firstly determined the complete mitogenome of the Japanese topeshark (Hemitriakis japonica), which belong to the family Triakidae and was assessed as Endangered A2d on the IUCN Red List in 2021. The mitogenome is 17,301 bp long, has a high AT content (60.0%), and contains 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, a control region and specially a 594 bp-long non-coding region between Cytb gene and tRNA-Thr gene. The novel non-coding region share high sequence similarity with segments of the former and latter genes, so it was recognized as a duplication remnant. In addition, the Cytb gene and tRNA-Thr gene tandemly duplicated twice while accompanied by being deleted once at least. This is the first report of mitogenomic gene-arrangement in Triakidae. The phylogenetic trees were constructed using Bayesian inference (BI) and maximum likelihood (ML) methods based on the mitogenomic data of 51 shark species and two outgroups. In summary, basing on a novel type of gene rearrangements in houndshark mitogenome, the possibly rearranged process was analyzed and contributed further insight of shark mitogenomes evolution and phylogeny.

RESUMO

In this study, we aimed to determine the complete mitochondrial genome of blacktip shark Carcharhinus limbatus. The mitochondrial genome was 16,705 bp in length, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. Phylogenetic analysis was done using the Bayesian inference method, which showed a close relationship between C. limbatus and C. amblyrhynchoides.

To understand the evolution of the swimming crab Thalamita crenata, the complete mitochondrial genome of T. crenata from China was sequenced and analyzed. The circular mitogenome sequence was 15,787 bp in length, made up of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes and a control region. The overall mitogenome composition was 34.40% for A, 11.55% for G, 35.31% for T, and 18.74% for C, respectively, with a high A + T content of 69.71%. Phylogenetic analysis showed that T. crenata was closest to the genus Charybdis.

The complete mitochondrial genome of Epinephelus quoyanus is first presented in this article. It is a circular DNA double strand of 16,797 bp in length, consisting of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA (tRNA) genes and a control region. The gene order and transcriptional orientation of E. quoyanus was same with most vertebrates. Several short overlaps and intergenic spacers were found at different gene junctions. Unusually, the CO1 gene started with GTG codon and the ATP6 gene started with CTG codon. The tRNA-Ser2 (GCU) lost the DHU stem. Within the control region, the termination-associated sequence was found near the tRNA-Pro and the conserved sequence blocks (1-3) were identified near the tRNA-Phe.

The complete mitochondrial genome of Epinephelus epistictus was first presented in this study. It was 16,920 bp in length, consisted of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and 1 putative control region (D-loop). Overall nucleotide base composition was 28.78% A, 28.5% C, 16.12% G and 26.6% T. The COI gene started with GTG codon and the ATP6 gene started with CTG codon. The tRNA-Ser2 lacked the dihydrouridine (DHU) arm and formed one loop. The origin of L-strand replication (OL) was identified between tRNA-Asn and tRNA-Cys genes. The control region was rich in A + T (69.93%) and poor in G (12.80%). Two tandem repeat motifs were found in the control region with one nucleotide different.

In this study, we present the complete mitochondrial DNA sequences of Epinephelus areolatus for the first time, which is 16,893 bp in length and contains 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a putative control region. The overall base composition of the H-strand is 27.0% T, 28.0% C, 28.6% A, and 16.3% G. The CO1 gene is initiated by GTG codon and ATP6 gene is initiated by TTG codon. The tRNA-Ser2 cannot be folded into the typical cloverleaf secondary structure because its dihydrouridine arm is replaced by a simple loop. A long-tandem repeat motif (76 bp), repeated six times, is found in the control region.

The complete mitochondrial genome of the striped grouper Epinephelus latifasciatus is first presented in this study. The total length of E. latifasciatus is 16,389 bp, consisting of 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and an A+T-rich control region. The gene order and transcriptional orientation are identical to those of most vertebrates. The total base composition is 28.6% A, 29.1% C, 26.4% T, and 16.0% G, with a slight A+T bias of 55.0%. The dihydrouridine arm of tRNA-Ser2 is replaced with one loop, because of which it cannot be folded into typical cloverleaf secondary structure. The termination-associated sequences and conserved sequence blocks (CSB1-3) are found in the control region.

From August 2004 to August 2005, three replicated experimental platforms were constructed in a section of tidal flat in Yingluo Bay of Guangxi to study the growth and physiological responses of Rhizophora stylosa Griff seedlings to the waterlogging stress of tide in diurnal tide zone. A total of eight tidal flat elevation (TFE) treatments, i. e., 320 cm, 330 cm, 340 cm, 350 cm, 360 cm, 370 cm, 380 cm and 390 cm above Yellow Sea Datum (YSD), were created on each platform. The results showed that lower TFEs (320-330 cm YSD) slightly increased the stem height of 1-year old seedlings, while higher TFFs ( > 340 cm YSD) increased the seedlings growth significantly. Moderate TFEs (350-370 cm YSD) favored the development of knots. Leaf number, leaf conservation rate, and leaf area per seedling all decreased dramatically with decreasing TFE. Lower TFEs had a larger damage to Chl a, but Chl b was less affected. The Chl a/b ratio decreased with decreasing TFE. Prolonged waterlogging induced a higher SOD activity in root, while moderate TFE inhibited the SOD activity in leaf. The POD activity in root and leaf increased with decreasing TFE. Waterlogging stress decreased the biomass of individual organs and whole seedling. With increasing waterlogging, the biomass partitioning in 1-year old seedlings increased from leaf to stem. The survival rate decreased sharply from 88.9% to 40.0% as TFE decreased, while more than 80% of the seedlings could survive at the TFE being 370 cm YSD and above. It was proposed that the local mean sea level could be adopted as the critical tidal level for the forestation with hypocotyls of R. stylosa along the Guangxi coast.
