RESUMO

With new advances in next generation sequencing (NGS) technology at reduced costs, research on bacterial genomes in the environment has become affordable. Compared to traditional methods, NGS provides high-throughput sequencing reads and the ability to identify many species in the microbiome that were previously unknown. Numerous bioinformatics tools and algorithms have been developed to conduct such analyses. However, in order to obtain biologically meaningful results, the researcher must select the proper tools and combine them to construct an efficient pipeline. This complex procedure may include tens of tools, each of which require correct parameter settings. Furthermore, an NGS data analysis involves multiple series of command-line tools and requires extensive computational resources, which imposes a high barrier for biologists and clinicians to conduct NGS analysis and even interpret their own data. Therefore, we established a public gut microbiome database, which we call Twnbiome, created using healthy subjects from Taiwan, with the goal of enabling microbiota research for the Taiwanese population. Twnbiome provides users with a baseline gut microbiome panel from a healthy Taiwanese cohort, which can be utilized as a reference for conducting case-control studies for a variety of diseases. It is an interactive, informative, and user-friendly database. Twnbiome additionally offers an analysis pipeline, where users can upload their data and download analyzed results. Twnbiome offers an online database which non-bioinformatics users such as clinicians and doctors can not only utilize to access a control set of data, but also analyze raw data with a few easy clicks. All results are customizable with ready-made plots and easily downloadable tables. Database URL: http://twnbiome.cgm.ntu.edu.tw/ .

BACKGROUND: Taxonomic assignment is a vital step in the analytic pipeline of bacterial 16S ribosomal RNA (rRNA) sequencing. Over the past decade, most research in this field used next-generation sequencing technology to target V3∼V4 regions to analyze bacterial composition. However, focusing on only one or two hypervariable regions limited the taxonomic resolution to the species level. In recent years, third-generation sequencing technology has allowed researchers to easily access full-length prokaryotic 16S sequences and presented an opportunity to attain greater taxonomic depth. However, the accuracy of current taxonomic classifiers in analyzing 16S full-length sequence analysis remains unclear. OBJECTIVE: The purpose of this study is to compare the accuracy of several widely-used 16S sequence classifiers and to indicate the most suitable 16S training dataset for each classifier. METHODS: Both curated 16S full-length sequences and cross-validation datasets were used to validate the performance of seven classifiers, including QIIME2, mothur, SINTAX, SPINGO, Ribosomal Database Project (RDP), IDTAXA, and Kraken2. Different sequence training datasets, such as SILVA, Greengenes, and RDP, were used to train the classification models. RESULTS: The accuracy of each classifier to the species levels were illustrated. According to the experimental results, using RDP sequences as the training data, SINTAX and SPINGO provided the highest accuracy, and were recommended for the task of classifying prokaryotic 16S full-length rRNA sequences. CONCLUSION: The performance of the classifiers was affected by sequence training datasets. Therefore, different classifiers should use the most suitable 16S training data to improve the accuracy and taxonomy resolution in the taxonomic assignment.

BACKGROUND: Although enhancing change of direction (COD) performance is a crucial factor for improving athletic performance in many sports, few studies have explored its effective methods. RESEARCH QUESTION: This study aimed to investigate the effects of inclined-adaptive footwear (IAF) on force-time characteristics during a COD task. METHODS: Thirteen male team sport athletes were randomly assigned to wear IAF or footwear without adaptive technology to perform a COD60° task at their best effort. A three-dimensional force plate was used to obtain the force-time curve and related parameters at the turning step (plant foot). RESULTS: IAF led to a significantly higher resultant ground reaction force (GRF), horizontal GRF, vertical GRF, and horizontal/vertical ratio during the braking phase, followed by a significantly shorter contact time and higher resultant horizontal GRF and vertical GRF during the propulsive phase. SIGNIFICANCE: This indicated that a greater GRF output, redistributed GRF, and shorter contact time occurred with the IAF. Therefore, IAF has the potential to enhance COD performance for sports involving multi-directional footwork and contribute to the development of new functional footwear.

In this work we propose a novel method for impact position estimation during baseball batting, which is independent of impact intensity, i.e., force-irrelevant. In our experiments, we mount a piezoelectric vibration sensor on the knob of a wooden bat to record: (1) 3600 vibration signals (waveforms) from ball-bat impacts in the static experiment-30 impacts from each of 40 positions (distributed 1-40 cm from the end of the barrel) and 3 intensities (drop heights at 75, 100, and 125 cm, resp.), and (2) 45 vibration signals from actual battings by three baseball players in the dynamic experiment. The results show that the peak amplitude of the signal in the time domain, and the peaks of the first, second, and third eigenfrequencies (EFs) of the bat all increase with the impact intensity. However, the ratios of peaks at these three EFs (1st/2nd, 2nd/3rd, and 1st/3rd) hardly change with the impact intensity, and the observation is consistent for both the static and dynamic experiments across all impact positions. In conclusion, we have observed that the ratios of peaks at the first three EFs are a force-irrelevant feature, which can be used to estimate the impact position in baseball batting.

PURPOSE: The pedal-based power meter has its advantages, so it has become a popular monitoring tool in cycling. This study aimed to examine the validity of the Favero Assioma Duo power pedal system (FAD) in comparison with the SRM, which is considered the gold standard under maximal-effort cycling conditions, and a widely used cycling test, the 20-minute Functional Threshold Test. METHODS: Fourteen male adolescent cyclists completed a series of cycling intervals including 5, 15, 30, 60, 240, 600, and 1200 seconds (20-min Functional Threshold Test) with their maximal-effort performance on 2 separate days. Power output data were collected from the FAD and the SRM for analysis. RESULTS: Extremely strong correlations and excellent intraclass correlation coefficients (ICCs) were found between the power output values registered with the FAD and the SRM overall (r > .999, ICC = .996) and each power test (r > .98, ICC > .91). A low bias was found in power tests of longer durations (-3.2% at 240-s test, -3.3% at 600-s test, and -3.1% at 20-min Functional Threshold Test), while the bias augmented in shorter intervals (-2.7% at 5-s test, -3.6% at 15-s test, and -2.6% at 30-s test and -3.3% at 60-s test). A regression equation was proposed as y = -2.943 + 0.976x to diminish the bias (-0.2 W) with increased r value (>.98) and ICC (>.98). CONCLUSION: The FAD appears to be a valid tool for the measures of maximal-effort performance. The recorded power value reflects the true value with proposed regression equation.

OBJECTIVES: The precipitating mechanism(s) from the inactive to the active stage of duodenal ulcer disease (DU) is unclear. It has been shown that hydrogen gas from colonic fermentation provides an important energy source for Helicobacter pylori (Hp) colonization. The lactulose hydrogen breath test (LHBT) is a useful tool to assess the small intestinal and/or colon fermentation. This study examines the association(s) between the status of gastroduodenal disease and the result of a lactulose hydrogen breath test (LHBT). MATERIALS AND METHODS: We enrolled Hp-positive active duodenal ulcer (aDU) patients, inactive DU (iDU) patients and patients with a positive Hp infection without structural gastroduodenal lesion, i.e., simple gastritis (SG Hp+). The patients with simple gastritis without Hp infection (SG Hp-) served as controls. Histological examinations of the gastric mucosa and lactulose hydrogen breath test (LHBT) were performed. RESULTS: SG Hp+ patients tend to have advanced gastritis (pangastritis or corpus-predominant gastritis) compared with SG Hp- patients (7/29 vs. 0/14, p = 0.08). More iDU patients had advanced gastritis than either the SG Hp+ (7/9 vs. 7/29, p = 0.006) or aDU patients (7/9 vs. 6/24, p = 0.013). In comparison with the aDU patients, the iDU patients were also older (52.1 ± 12.6 vs. 42.2 ± 11.9 years, p = 0.02) and had a lower mean area under the curve value of the LHBT(AUC) (209.1 ± 86.0 vs. 421.9 ± 70.9, p = 0.023). CONCLUSION: aDU patients with a positive Hp infection have a lower grade of gastric mucosa damage than iDU patients and tend to have a higher level of exhaled hydrogen after LHBT.

The aim of this study was to characterize the turning phase during a modified 505 test. Forty collegiate basketball students, divided into faster and slower performers and high-playing-level and low-playing-level groups, were evaluated for the force-time characteristics (braking and/or propulsive phase) of the penultimate foot contact (PFC), final foot contact (FFC), and first accelerating foot contact (AFC), and for completion time and approach velocity. Based on the composition of the AFC, trials were classified as braking/propulsive or only propulsive. Regression analysis for the prediction of completion time was performed. The AFC contributed to reacceleration through shorter contact times and step length, and lower braking force production (p < 0.05). Faster performers and the high-playing-level group demonstrated (p < 0.05): lower completion times, higher approach velocities, longer steps length in the PFC and FFC, greater braking forces and impulses in the PFC; greater braking and propulsive forces, braking impulses, lower contact times in the FFC; greater braking and propulsive horizontal forces, horizontal impulses, lower contact times and vertical impulses in the AFC. Kinetic variables from only the FFC and AFC and approach velocity predicted 75% (braking/propulsive trials) and 76.2% (only-propulsive trials) of completion times. The characterization of the turning phase demonstrated the specific contribution of each foot contact and the possible implications for training prescription.

Bat-ball contacts are critical in the baseball hitting process. However, an effective training method for increasing the impact perception of a bat-ball contact is currently unavailable. Although not widely used, hitting a stationary weighted baseball can be an appropriate method for batters to simulate the perception of hitting a moving baseball. Therefore, swing velocity, wrist vibration, and forearm muscle activation for hitting stationary weighted, stationary regulation, and pitched baseballs were investigated in this study. Twelve position players hit a stationary weighted, stationary regulation, and pitched baseball at a speed of 70.28 ± 3.84 km/h in a random order. The swing velocity, wrist vibration, forearm muscle activation, and co-contraction ratio during hitting phases were analysed. The results indicated that the swing velocity during each specific phase demonstrated no significant differences between the different conditions. Hitting weighted and pitched baseballs caused higher wrist vibration, muscle activation, and co-contraction ratio during the contact phase than hitting regulation balls (p < 0.05). The conclusion was that hitting weighted baseballs could mimic the impact condition of hitting pitched baseballs without changing the pattern of swing velocity, which suggested that this method has potential as a hitting drill for improving hitting perception at bat-ball contact.

Whole-body vibration (WBV) is commonly applied in exercise and rehabilitation and its safety issues have been a major concern. Vibration measured using accelerometers can be used to further analyze the vibration transmissibility. Optimal bending angles and rating of perceived exertion (RPE) evaluations have not been sufficiently explored to mitigate the adverse effect. Therefore, the aims of this study were to investigate the effect of various knee flexion angles on the transmissibility to the head and knee, the RPE during WBV exposure, and the link between the transmissibility to the head and the RPE. Sixteen participants randomly performed static squats with knee flexion angles of 90, 110, 130, and 150 degrees on a WBV platform. Three accelerometers were fixed on the head, knee, and center of the vibration platform to provide data of platform-to-head and platform-to-knee transmissibilities. The results showed that the flexion angle of 110 degrees induced the lowest platform-to-head transmissibility and the lowest RPE (p < 0.01). A positive correlation between RPE and the platform-to-head transmissibility was observed. This study concluded that a knee flexion of about 110 degrees is most appropriate for reducing vibration transmissibility. The reported RPE could be used to reflect the vibration impact to the head.

Muscles serve as a critical regulator of locomotion and damping, resulting in changes of soft tissue vibration. However, whether muscle fibre compositions of different individuals will cause different extents of soft tissue vibration during gait is unclear. Therefore, this study investigated the differences in lower extremity vibration frequencies among power-trained and non-power-trained athletes during walking and running. Twelve weightlifting athletes were assigned to the power-trained group and twelve recreational runners were assigned to the non-power-trained group. Accelerometers were used to detect soft tissue compartment vibration frequencies of the rectus femoris (RF) and gastrocnemius medialis (GMS) during walking and running. Results indicated that power-trained athletes, as compared to the non-power-trained, induced significantly (p < 0.05) higher vibration frequencies in their soft tissue compartments during walking and running. This suggests that power-trained athletes, who have higher ratios of fatigable fast-twitch muscle fibres, may have induced higher soft tissue compartment vibration frequencies. As a result, there is a likelihood that power-trained athletes may recruit more fatigable fast-twitch muscle fibres during muscle tuning, causing dysfunctions during prolonged exercises.

3-Monochloropropane-1,2-diol (3-MCPD), 2,3-epoxy-1-propanol (glycidol), and their esters are well-known food contaminants mainly formed by the heat processing of certain refined oils and coexist in various kinds of foodstuffs. However, the combined health effect and the underlying mechanism of 3-MCPD and glycidol coexposure are not well-understood. In this study, we investigated the systemic toxicity effects and the nephrotoxicity mechanisms of 3-MCPD and glycidol coexposure with in vitro and in vivo models, and next-generation sequencing (NGS) analysis. It was found that 3-MCPD and glycidol coexposure for 28 days synergistically induced toxicity in the kidney, lung, testis, and heart in C57BL/6 mice. Kidney was the most sensitive organ to coexposure, and the coexposure had a synergistic effect on inflammation and cytotoxicity through activation of the NLRP3 inflammasome, and the induction of necroptosis, and autophagic cell death in NRK-52E cells. Moreover, the NGS results revealed the genes changes associated with nephrotoxicity, inflammation and with the broad toxicity effects induced by 3-MCPD or glycidol alone or in combination, which were consistent with the results of in vitro and in vivo models. In summary, we report for the first time of the comprehensive toxicity effects and the mechanisms caused by 3-MCPD and glycidol coexposure.

BACKGROUND: The few previous studies that focused on the effects of compression garments (CG) on distance running performance have simultaneously measured electromyogram, physiological, and perceptual parameters. Therefore, this study investigated the effects of CG on muscle activation and median frequency during and after distance running, as well as blood-lactate concentration and rating of perceived exertion (RPE) during distance running. METHODS: Eight healthy male recreational runners were recruited to randomly perform two 40 min treadmill running trials, one with CG, and the other with control garment made of normal cloth. The RPE and the surface electromyography (EMG) of 5 lower extremity muscles including gluteus maximus (GM), rectus femoris (RF), semitendinosus (ST), tibialis anterior (TA), and gastrocnemius (GAS) were measured during the running trial. The blood-lactate levels before and after the running trial were measured. RESULTS: Wearing CG led to significant lower muscle activation (p < 0.05) in the GM (decreased 7.40%-14.31%), RF (decreased 4.39%-4.76%), and ST (decreased 3.42%-7.20%) muscles; moreover, significant higher median frequency (p< 0.05) in the GM (increased 5.57%) and ST (increased 10.58%) muscles. Wearing CG did not alter the RPE values or the blood-lactate levels (p > 0.05). CONCLUSION: Wearing CG was associated with significantly lower muscle activation and higher median frequency in the running-related key muscles during distance running. This finding suggested that wearing CG may improve muscle function, which might enhance running performance and prevent muscle fatigue.

Outdoor fitness equipment (OFE) is installed in parks to promote health, particularly among seniors. However, no quantitative study has investigated its effectiveness. Therefore, this study aimed to examine the effectiveness of 12 weeks of OFE training on functional fitness in seniors. Forty-two active seniors were recruited and randomly assigned into OFE and control groups. The OFE group underwent 12 weeks of training using popular OFE for cardiorespiratory function, flexibility, and strength, whereas participants in the control group were asked to maintain their previous lifestyles. The senior fitness test was assessed before and after the 12-week period. Unexpectedly, the results showed no significant improvement within or between the groups after the 12-week training in all parameters (p > .05). In conclusion, the 12-week OFE training failed to enhance functional fitness among active seniors. Potential reasons for the limited training effects might be lack of resistance components and diversity of the OFE design and installation.

The validity and reliability of the Optojump system were investigated for jumping height and flight time in vertical jump tests. Conversely, the purpose of the present study was to investigate the validity and reliability of the Optojump system for measuring contact time and lateral displacement in change of direction and lateral jump tests. Thirty basketball collegiate athletes were tested on two 10 m sprints with a 60° (COD60) or 180° (COD180) change of direction, lateral controlled (CLRJ) and maximal (MLRJ) rebound jump, and lateral countermovement (LCMJ) and squat (LSJ) jump with the concomitant use of two force plates and the Optojump system for the measurement of contact time in COD60, COD180, CLRJ, MLRJ, and lateral jumping distance in all the lateral jump tests. Almost perfect coefficients (r ≥ 0.95) emerged for contact time in COD60, COD180, CLRJ, MLRJ, although a systematic bias was found for COD60 (-0.01 s). Good-to-excellent reliability was found for almost all the measurements of contact time and lateral jumping distance for change of direction and lateral jump tests. Therefore, the use of Optojump system for testing change of direction and lateral jumping abilities should be executed with caution, avoiding misinterpretation of data.

Acute effects of battle rope exercise on performance, blood lactate levels, perceived exertion, and muscle soreness in collegiate basketball players. J Strength Cond Res 34(10): 2857-2866, 2020-This study investigated the acute effects of battle rope (BR) exercise on basketball players' performance, blood lactate levels, rating of perceived exertion (RPE), and perceived muscle soreness. Fifteen well-trained Division-I male basketball players underwent the same test procedure at baseline, before BR exercise (30 minutes of rest after the baseline test), and after BR exercise. The 30-minute experimental protocol comprised 6 BR exercises at a work-to-rest ratio of 1:2 (20-second exercise and 40-second rest). Shooting accuracy, basketball chest pass speed, countermovement jump (CMJ) height, blood lactate levels, RPE (Borg Category-Ratio-10 scale), and perceived muscle soreness (visual analog scale, 0-100 mm) were measured in each test. The results indicated no change for any variables between baseline and before BR exercise. After BR exercise, performance decrements (p < 0.05) were recorded in shooting accuracy (16.9%) and basketball chest pass speed (9.1%), but no significant changes were observed for CMJ height. Battle rope exercise caused increases in blood lactate levels (13.6 mmol·L), RPE (9.9), and perceived muscle soreness (upper-limb: 63-67 mm; trunk: 43-68 mm; and lower-limb: 45-52 mm). In conclusion, BR exercise is physically demanding on the upper body, resulting in decreased performance in shooting accuracy and basketball chest pass speed. Battle rope exercise may not be beneficial before a practice or game because it triggers acute exercise-induced performance decrements and fatigue. However, BR exercise may be suitable for basketball training sessions in which the objective is to strengthen technical skills under fatiguing conditions.

A 38-year-old woman with anterior mediastinal Hodgkin lymphoma underwent F-FDG PET/CT, revealing abnormal uptake at the left retrostyloid parapharyngeal space. After chemotherapy, follow-up PET/CT showed regression of previously avid lesions but not the left retropharyngeal mass. Subsequent MRI revealed findings suggestive of neurogenic tumor. Transoral biopsy revealed ganglioneuroma, which is uncommon in the parapharyngeal space, although usually of benign nature. This case therefore highlights the importance of PET/CT in both initial diagnostic screening for tumor development and posttreatment evaluation of ambiguous lesions.

RATIONALE: Xanthogranulomatous inflammation (XGI) is a rare inflammatory process, which mostly affects the kidney and gallbladder. It usually simulates an aggressive neoplastic process. Occurrences in the neck are extremely rare and would usually be associated with a preexisting cyst or glandular tissues. PATIENT CONCERNS: A 49-year-old diabetic patient presented with a right painful neck mass for a week. The pretreatment computed tomography (CT) imaging with contrast demonstrated a huge ill-defined heterogeneous-enhanced lesion abutting surrounding musculatures and great vessels. Both fine needle aspiration (FNA) and ultrasound-guided core biopsy of the neck mass showed inflammatory cells only. DIAGNOSES: Histologic evaluation found granulation tissue with histiocytes and occasional Touton giant cells confirming the diagnosis of xanthogranuloma. INTERVENTIONS: Open excisional biopsy demonstrated a yellowish mass-like lesion with abscess inside. OUTCOMES: The patient recovered from the disease without posttreatment comorbidities. LESSONS: This case highlights the need for physicians to maintain awareness of this clinical entity and delayed- or overtreatment should be avoided in these patients due to preoperative ambiguous diagnosis.

Eight-week battle rope training improves multiple physical fitness dimensions and shooting accuracy in collegiate basketball players. J Strength Cond Res 32(10): 2715-2724, 2018-Basketball players must possess optimally developed physical fitness in multiple dimensions and shooting accuracy. This study investigated whether battle rope (BR) training enhances multiple physical fitness dimensions, including aerobic capacity (AC), upper-body anaerobic power (AnP), upper-body and lower-body power, agility, and core muscle endurance, and shooting accuracy in basketball players and compared its effects with those of regular training (shuttle run [SR]). Thirty male collegiate basketball players were randomly assigned to the BR or SR groups (n = 15 per group). Both groups received 8-week interval training for 3 sessions per week; the protocol consisted of the same number of sets, exercise time, and rest interval time. The BR group exhibited significant improvements in AC (Progressive Aerobic Cardiovascular Endurance Run laps: 17.6%), upper-body AnP (mean power: 7.3%), upper-body power (basketball chest pass speed: 4.8%), lower-body power (jump height: 2.6%), core muscle endurance (flexion: 37.0%, extension: 22.8%, and right side bridge: 23.0%), and shooting accuracy (free throw: 14.0% and dynamic shooting: 36.2%). However, the SR group exhibited improvements in only AC (12.0%) and upper-body power (3.8%) (p < 0.05). The BR group demonstrated larger pre-post improvements in upper-body AnP (fatigue index) and dynamic shooting accuracy than the SR group did (p < 0.05). The BR group showed higher post-training performance in upper-body AnP (mean power and fatigue index) than the SR group did (p < 0.05). Thus, BR training effectively improves multiple physical fitness dimensions and shooting accuracy in collegiate basketball players.

BACKGROUND: Oral squamous cell carcinoma (OSCC) is a malignant tumor that may occur anywhere within the oral cavity. The survival rate of OSCC patients has not improved over the past decades due to its heterogeneous etiology, genetic aberrations, and treatment outcomes. We investigated the role of tumor necrosis factor receptor-associated factor 6 (TRAF6) in OSCC cells treated with bortezomib (a proteasome inhibitor) combined with irradiation (IR) treatment. METHODS: The effects of combined treatment in OSCC cells were investigated using assays of cell viability, autophagy, apoptosis, western blotting, and immunofluorescence staining. The ubiquitination of proteins was analyzed by immunoprecipitation. Stable knockdown of TRAF6 in OSCC cells was constructed with lentivirus. The xenograft murine models were used to observe tumor growth. RESULTS: We found synergistic effects of bortezomib and IR on the viability of human oral cancer cells. The combination of bortezomib and IR treatment induced autophagic cell death. Furthermore, bortezomib inhibited IR-induced TRAF6 ubiquitination and inhibited TRAF6-mediated Akt activation. Bortezomib reduced TRAF6 protein expression through autophagy-mediated lysosomal degradation. TRAF6 played an oncogenic role in tumorigenesis of human oral cancer cells and oral tumor growth was suppressed by bortezomib and IR treatment. In addition, OSCC patients with expression of TRAF6 showed a trend towards poorer cancer-specific survival when compared with patients without TRAF6 expression. CONCLUSIONS: A combination of a proteasome inhibitor, IR treatment and TRAF6 inhibition could be a novel therapeutic strategy in OSCC.

This paper propose innovative eco-fitness equipment-a water buoyancy muscular machine (WBM machine) in which resistance is generated by buoyancy and fluid resistance. The resistance characteristics during resistance adjustment and under isometric, concentric, eccentric and isokinetic conditions were investigated and compared to a conventional machine with metal weight plates. The results indicated that the isometric, concentric and eccentric resistances could be adjusted by varying the water volume; the maximum resistances under isometric, concentric and eccentric conditions were 163.8, 338.5 and 140.9 N, respectively. The isometric resistances at different positions remained constant in both machines; however the isometric resistance was lower for WBM machine when at a position corresponding to a 5% total displacement. The WBM machine has lower resistance under eccentric conditions and higher resistance under concentric conditions. Although the conventional machine has an identical trend, the variation was minor (within 4 N). In the WBM machine, the eccentric resistance was approximately 30-45% of the concentric resistance. Concentric resistances increased with an increase in velocity in both machines; however, the eccentric resistances decreased with an increase in velocity. In summary, the WBM machine, a piece of innovative eco-fitness equipment, has unique resistance characteristics and expansibility.
