Graphs in research articles can increase the comprehension of statistical data but may mislead readers if poorly designed. We propose a new plot type, the sea stack plot, which combines vertical histograms and summary statistics to represent large univariate datasets accurately, usefully, and efficiently. We compare five commonly used plot types (dot and whisker plots, boxplots, density plots, univariate scatter plots, and dot plots) to assess their relative strengths and weaknesses when representing distributions of data commonly observed in biological studies. We find the assessed plot types are either difficult to read at large sample sizes or have the potential to misrepresent certain distributions of data, showing the need for an improved method of data visualisation. We present an analysis of the plot types used in four ecology and conservation journals covering multiple areas of these research fields, finding widespread use of uninformative bar charts and dot and whisker plots (60% of all panels showing univariate data from multiple groups for the purpose of comparison). Some articles presented more informative figures by combining plot types (16% of panels), generally boxplots and a second layer such as a flat density plot, to better display the data. This shows an appetite for more effective plot types within conservation and ecology, which may further increase if accurate and user-friendly plot types were made available. Finally, we describe sea stack plots and explain how they overcome the weaknesses associated with other alternatives to uninformative plots when used for large and/or unevenly distributed data. We provide a tool to create sea stack plots with our R package 'seastackplot', available through GitHub.

As mobile genetic elements, plasmids are central for our understanding of antimicrobial resistance spread in microbial communities. Plasmids can have varying fitness effects on their host bacteria, which will markedly impact their role as antimicrobial resistance vectors. Using a plasmid population model, we first show that beneficial plasmids interact with a higher number of hosts than costly plasmids when embedded in a community with multiple hosts and plasmids. We then analyse the network of a natural host-plasmid wastewater community from a Hi-C metagenomics dataset. As predicted by the model, we find that antimicrobial resistance encoding plasmids, which are likely to have positive fitness effects on their hosts in wastewater, interact with more bacterial taxa than non-antimicrobial resistance plasmids and are disproportionally important for connecting the entire network compared to non- antimicrobial resistance plasmids. This highlights the role of antimicrobials in restructuring host-plasmid networks by increasing the benefits of antimicrobial resistance carrying plasmids, which can have consequences for the spread of antimicrobial resistance genes through microbial networks. Furthermore, that antimicrobial resistance encoding plasmids are associated with a broader range of hosts implies that they will be more robust to turnover of bacterial strains.

Large language models (LLMs) have broad potential applications in medicine, such as aiding with education, providing reassurance to patients, and supporting clinical decision-making. However, there is a notable gap in understanding their applicability and performance in the surgical domain and how their performance varies across specialties. This paper aims to evaluate the performance of LLMs in answering surgical questions relevant to clinical practice and to assess how this performance varies across different surgical specialties. We used the MedMCQA dataset, a large-scale multi-choice question-answer (MCQA) dataset consisting of clinical questions across all areas of medicine. We extracted the relevant 23,035 surgical questions and submitted them to the popular LLMs Generative Pre-trained Transformers (GPT)-3.5 and GPT-4 (OpenAI OpCo, LLC, San Francisco, CA). Generative Pre-trained Transformer is a large language model that can generate human-like text by predicting subsequent words in a sentence based on the context of the words that come before it. It is pre-trained on a diverse range of texts and can perform a variety of tasks, such as answering questions, without needing task-specific training. The question-answering accuracy of GPT was calculated and compared between the two models and across surgical specialties. Both GPT-3.5 and GPT-4 achieved accuracies of 53.3% and 64.4%, respectively, on surgical questions, showing a statistically significant difference in performance. When compared to their performance on the full MedMCQA dataset, the two models performed differently: GPT-4 performed worse on surgical questions than on the dataset as a whole, while GPT-3.5 showed the opposite pattern. Significant variations in accuracy were also observed across different surgical specialties, with strong performances in anatomy, vascular, and paediatric surgery and worse performances in orthopaedics, ENT, and neurosurgery. Large language models exhibit promising capabilities in addressing surgical questions, although the variability in their performance between specialties cannot be ignored. The lower performance of the latest GPT-4 model on surgical questions relative to questions across all medicine highlights the need for targeted improvements and continuous updates to ensure relevance and accuracy in surgical applications. Further research and continuous monitoring of LLM performance in surgical domains are crucial to fully harnessing their potential and mitigating the risks of misinformation.

Effective conservation of ecological communities requires accurate and up-to-date information about whether species are persisting or declining to extinction. The persistence of an ecological community is supported by its underlying network of species interactions. While the persistence of the network supporting the whole community is the most relevant scale for conservation, in practice, only small subsets of these networks can be monitored. There is therefore an urgent need to establish links between the small snapshots of data conservationists can collect, and the "big picture" conclusions about ecosystem health demanded by policymakers, scientists, and societies. Here, we show that the persistence of small subnetworks (motifs) in isolation-that is, their persistence when considered separately from the larger network of which they are a part-is a reliable probabilistic indicator of the persistence of the network as a whole. Our methods show that it is easier to detect if an ecological community is not persistent than if it is persistent, allowing for rapid detection of extinction risk in endangered systems. Our results also justify the common practice of predicting ecological persistence from incomplete surveys by simulating the population dynamics of sampled subnetworks. Empirically, we show that our theoretical predictions are supported by data on invaded networks in restored and unrestored areas, even in the presence of environmental variability. Our work suggests that coordinated action to aggregate information from incomplete sampling can provide a means to rapidly assess the persistence of entire ecological networks and the expected success of restoration strategies.

A ubiquitous pattern in ecological systems is that more abundant species tend to be more generalist; that is, they interact with more species or can occur in wider range of habitats. However, there is no consensus on whether generalism drives abundance (a selection process) or abundance drives generalism (a drift process). As it is difficult to conduct direct experiments to solve this chicken-and-egg dilemma, previous studies have used a causal discovery method based on formal logic and have found that abundance drives generalism. Here, we refine this method by correcting its bias regarding skewed distributions, and employ two other independent causal discovery methods based on nonparametric regression and on information theory, respectively. Contrary to previous work, all three independent methods strongly indicate that generalism drives abundance when applied to datasets on plant-hummingbird communities and reef fishes. Furthermore, we find that selection processes are more important than drift processes in structuring multispecies systems when the environment is variable. Our results showcase the power of the computational causal discovery approach to aid ecological research.

International policy is focused on increasing the proportion of the Earth's surface that is protected for nature1,2. Although studies show that protected areas prevent habitat loss3-6, there is a lack of evidence for their effect on species' populations: existing studies are at local scale or use simple designs that lack appropriate controls7-13. Here we explore how 1,506 protected areas have affected the trajectories of 27,055 waterbird populations across the globe using a robust before-after control-intervention study design, which compares protected and unprotected populations in the years before and after protection. We show that the simpler study designs typically used to assess protected area effectiveness (before-after or control-intervention) incorrectly estimate effects for 37-50% of populations-for instance misclassifying positively impacted populations as negatively impacted, and vice versa. Using our robust study design, we find that protected areas have a mixed impact on waterbirds, with a strong signal that areas managed for waterbirds or their habitat are more likely to benefit populations, and a weak signal that larger areas are more beneficial than smaller ones. Calls to conserve 30% of the Earth's surface by 2030 are gathering pace14, but we show that protection alone does not guarantee good biodiversity outcomes. As countries gather to agree the new Global Biodiversity Framework, targets must focus on creating and supporting well-managed protected and conserved areas that measurably benefit populations.

Ecological communities face a variety of environmental and anthropogenic stressors acting simultaneously. Stressor impacts can combine additively or can interact, causing synergistic or antagonistic effects. Our knowledge of when and how interactions arise is limited, as most models and experiments only consider the effect of a small number of non-interacting stressors at one or few scales of ecological organization. This is concerning because it could lead to significant underestimations or overestimations of threats to biodiversity. Furthermore, stressors have been largely classified by their source rather than by the mechanisms and ecological scales at which they act (the target). Here, we argue, first, that a more nuanced classification of stressors by target and ecological scale can generate valuable new insights and hypotheses about stressor interactions. Second, that the predictability of multiple stressor effects, and consistent patterns in their impacts, can be evaluated by examining the distribution of stressor effects across targets and ecological scales. Third, that a variety of existing mechanistic and statistical modelling tools can play an important role in our framework and advance multiple stressor research.

Climate change is forcing the redistribution of life on Earth at an unprecedented velocity1,2. Migratory birds are thought to help plants to track climate change through long-distance seed dispersal3,4. However, seeds may be consistently dispersed towards cooler or warmer latitudes depending on whether the fruiting period of a plant species coincides with northward or southward migrations. Here we assess the potential of plant communities to keep pace with climate change through long-distance seed dispersal by migratory birds. To do so, we combine phenological and migration information with data on 949 seed-dispersal interactions between 46 bird and 81 plant species from 13 woodland communities across Europe. Most of the plant species (86%) in these communities are dispersed by birds migrating south, whereas only 35% are dispersed by birds migrating north; the latter subset is phylogenetically clustered in lineages that have fruiting periods that overlap with the spring migration. Moreover, the majority of this critical dispersal service northwards is provided by only a few Palaearctic migrant species. The potential of migratory birds to assist a small, non-random sample of plants to track climate change latitudinally is expected to strongly influence the formation of novel plant communities, and thus affect their ecosystem functions and community assembly at higher trophic levels.

Efforts to tackle the current biodiversity crisis need to be as efficient and effective as possible given chronic underfunding. To inform decision-makers of the most effective conservation actions, it is important to identify biases and gaps in the conservation literature to prioritize future evidence generation. We used the Conservation Evidence database to assess the state of the global literature that tests conservation actions for amphibians and birds. For the studies in the database, we investigated their spatial and taxonomic extent and distribution across biomes, effectiveness metrics, and study designs. Studies were heavily concentrated in Western Europe and North America for birds and particularly for amphibians, and temperate forest and grassland biomes were highly represented relative to their percentage of land coverage. Studies that used the most reliable study designs-before-after control-impact and randomized controlled trials-were the most geographically restricted and scarce in the evidence base. There were negative spatial relationships between the numbers of studies and the numbers of threatened and data-deficient species worldwide. Taxonomic biases and gaps were apparent for amphibians and birds-some entire orders were absent from the evidence base-whereas others were poorly represented relative to the proportion of threatened species they contained. Metrics used to evaluate effectiveness of conservation actions were often inconsistent between studies, potentially making them less directly comparable and evidence synthesis more difficult. Testing conservation actions on threatened species outside Western Europe, North America, and Australasia should be prioritized. Standardizing metrics and improving the rigor of study designs used to test conservation actions would also improve the quality of the evidence base for synthesis and decision-making.


El Desafío de la Evidencia Sesgada en la Conservación Resumen Los esfuerzos para lidiar con la actual crisis de la biodiversidad necesitan ser tan eficientes y efectivos como sea posible dado el crónico subfinanciamiento. Para informar a los órganos de decisión sobre las acciones de conservación más efectivas, es importante identificar los sesgos y las brechas en la literatura de la conservación para priorizar generación de evidencias en el futuro. Usamos la base de datos Conservation Evidence para evaluar el estado de la literatura mundial que analiza las acciones para la conservación de anfibios y aves. Para los estudios dentro de la base de datos, investigamos su extensión espacial y taxonómica y su distribución a lo largo de biomas, medidas de efectividad y diseños de estudio. Los estudios se concentraron principalmente en Europa Occidental y en América del Norte en el caso de las aves y particularmente para los anfibios. Los biomas con mayor representación en relación con su porcentaje de cobertura de suelo fueron el bosque templado y los pastizales. Los estudios que utilizaron el diseño más confiable - impacto del control antes- después y ensayos controlados al azar - fueron los que presentaron mayor restricción geográfica y menor presencia dentro de la base de evidencias. Humanity's impact on the environment is increasing, as are strategies to conserve biodiversity, but a lack of understanding about how interventions affect ecological and conservation outcomes hampers decision-making. Time series are often used to assess impacts, but ecologists tend to compare average values from before to after an impact; overlooking the potential for the intervention to elicit a change in trend. Without methods that allow for a range of responses, erroneous conclusions can be drawn, especially for large, multi-time-series datasets, which are increasingly available. Drawing on literature in other disciplines and pioneering work in ecology, we present a standardised framework to robustly assesses how interventions, like natural disasters or conservation policies, affect ecological time series.

Interactions between species generate the functions on which ecosystems and humans depend. However, we lack an understanding of the risk that interaction loss poses to ecological communities. Here, we quantify the risk of interaction loss for 4,330 species interactions from 41 empirical pollination and seed dispersal networks across 6 continents. We estimate risk as a function of interaction vulnerability to extinction (likelihood of loss) and contribution to network feasibility, a measure of how much an interaction helps a community tolerate environmental perturbations. Remarkably, we find that more vulnerable interactions have higher contributions to network feasibility. Furthermore, interactions tend to have more similar vulnerability and contribution to feasibility across networks than expected by chance, suggesting that vulnerability and feasibility contribution may be intrinsic properties of interactions, rather than only a function of ecological context. These results may provide a starting point for prioritising interactions for conservation in species interaction networks in the future.

Interactions between species are influenced by different ecological mechanisms, such as morphological matching, phenological overlap and species abundances. How these mechanisms explain interaction frequencies across environmental gradients remains poorly understood. Consequently, we also know little about the mechanisms that drive the geographical patterns in network structure, such as complementary specialization and modularity. Here, we use data on morphologies, phenologies and abundances to explain interaction frequencies between hummingbirds and plants at a large geographical scale. For 24 quantitative networks sampled throughout the Americas, we found that the tendency of species to interact with morphologically matching partners contributed to specialized and modular network structures. Morphological matching best explained interaction frequencies in networks found closer to the equator and in areas with low-temperature seasonality. When comparing the three ecological mechanisms within networks, we found that both morphological matching and phenological overlap generally outperformed abundances in the explanation of interaction frequencies. Together, these findings provide insights into the ecological mechanisms that underlie geographical patterns in resource specialization. Notably, our results highlight morphological constraints on interactions as a potential explanation for increasing resource specialization towards lower latitudes.

A recent paper claiming evidence of global insect declines achieved huge media attention, including claims of "insectaggedon" and a "collapse of nature." Here, we argue that while many insects are declining in many places around the world, the study has important limitations that should be highlighted. We emphasise the robust evidence of large and rapid insect declines present in the literature, while also highlighting the limitations of the original study.

To fairly compare the nestedness of ecological networks, a network's observed nestedness can be divided by its maximum nestedness. The authors show that a greedy algorithm does not find networks' maximum nestedness values. Simulated annealing achieved much better results, laying the foundation for future development of even more sophisticated algorithms.

How we manage farming and food systems to meet rising demand is pivotal to the future of biodiversity. Extensive field data suggest impacts on wild populations would be greatly reduced through boosting yields on existing farmland so as to spare remaining natural habitats. High-yield farming raises other concerns because expressed per unit area it can generate high levels of externalities such as greenhouse gas (GHG) emissions and nutrient losses. However, such metrics underestimate the overall impacts of lower-yield systems, so here we develop a framework that instead compares externality and land costs per unit production. Applying this to diverse datasets describing the externalities of four major farm sectors reveals that, rather than involving trade-offs, the externality and land costs of alternative production systems can co-vary positively: per unit production, land-efficient systems often produce lower externalities. For GHG emissions these associations become more strongly positive once forgone sequestration is included. Our conclusions are limited: remarkably few studies report externalities alongside yields; many important externalities and farming systems are inadequately measured; and realising the environmental benefits of high-yield systems typically requires additional measures to limit farmland expansion. Yet our results nevertheless suggest that trade-offs among key cost metrics are not as ubiquitous as sometimes perceived.

In 2008, a group of conservation scientists compiled a list of 100 priority questions for the conservation of the world's biodiversity. However, now almost a decade later, no one has yet published a study gauging how much progress has been made in addressing these 100 high-priority questions in the peer-reviewed literature. We took a first step toward reexamining the 100 questions to identify key knowledge gaps that remain. Through a combination of a questionnaire and a literature review, we evaluated each question on the basis of 2 criteria: relevance and effort. We defined highly relevant questions as those that - if answered - would have the greatest impact on global biodiversity conservation and quantified effort based on the number of review publications addressing a particular question, which we used as a proxy for research effort. Using this approach, we identified a set of questions that, despite being perceived as highly relevant, have been the focus of relatively few review publications over the past 10 years. These questions covered a broad range of topics but predominantly tackled 3 major themes: conservation and management of freshwater ecosystems, role of societal structures in shaping interactions between people and the environment, and impacts of conservation interventions. We believe these questions represent important knowledge gaps that have received insufficient attention and may need to be prioritized in future research.

There is growing interest in understanding the functional outcomes of species interactions in ecological networks. For many mutualistic networks, including pollination and seed dispersal networks, interactions are generally sampled by recording animal foraging visits to plants. However, these visits may not reflect actual pollination or seed dispersal events, despite these typically being the ecological processes of interest. Frugivorous animals can act as seed dispersers, by swallowing entire fruits and dispersing their seeds, or as pulp peckers or seed predators, by pecking fruits to consume pieces of pulp or seeds. These processes have opposing consequences for plant reproductive success. Therefore, equating visitation with seed dispersal could lead to biased inferences about the ecology, evolution and conservation of seed dispersal mutualisms. Here, we use natural history information on the functional outcomes of pairwise bird-plant interactions to examine changes in the structure of seven European plant-frugivore visitation networks after non-mutualistic interactions (pulp pecking and seed predation) have been removed. Following existing knowledge of the contrasting structures of mutualistic and antagonistic networks, we hypothesized a number of changes following interaction removal, such as increased nestedness and lower specialization. Non-mutualistic interactions with pulp peckers and seed predators occurred in all seven networks, accounting for 21%-48% of all interactions and 6%-24% of total interaction frequency. When non-mutualistic interactions were removed, there were significant increases in network-level metrics such as connectance and nestedness, while robustness decreased. These changes were generally small, homogenous and driven by decreases in network size. Conversely, changes in species-level metrics were more variable and sometimes large, with significant decreases in plant degree, interaction frequency, specialization and resilience to animal extinctions and significant increases in frugivore species strength. Visitation data can overestimate the actual frequency of seed dispersal services in plant-frugivore networks. We show here that incorporating natural history information on the functions of species interactions can bring us closer to understanding the processes and functions operating in ecological communities. Our categorical approach lays the foundation for future work quantifying functional interaction outcomes along a mutualism-antagonism continuum, as documented in other frugivore faunas.

Species traits are thought to predict feeding specialization and the vulnerability of a species to extinctions of interaction partners, but the context in which a species evolved and currently inhabits may also matter. Notably, the predictive power of traits may require that traits evolved to fit interaction partners. Furthermore, local abiotic and biotic conditions may be important. On islands, for instance, specialized and vulnerable species are predicted to be found mainly in mountains, whereas species in lowlands should be generalized and less vulnerable. We evaluated these predictions for hummingbirds and their nectar-food plants on Antillean islands. Our results suggest that the rates of hummingbird trait divergence were higher among ancestral mainland forms before the colonization of the Antilles. In correspondence with the limited trait evolution that occurred within the Antilles, local abiotic and biotic conditions-not species traits-correlate with hummingbird resource specialization and the vulnerability of hummingbirds to extinctions of their floral resources. Specifically, hummingbirds were more specialized and vulnerable in conditions with high topographical complexity, high rainfall, low temperatures and high floral resource richness, which characterize the Antillean Mountains. These findings show that resource specialization and species vulnerability to extinctions of interaction partners are highly context-dependent.
